T cell activation in skin explants from patients with psoriasis and controls

ABSTRACT: We have worked on skin explants and activated T cells locally with a CD3 antibody, whole biopsies were activated, then epidermal and dermal RNA was sequenced. Sequencing was performed by BGI (Hong Kong) as well as the group analysis.

Three biological replicates per strain were grown in MOPS minimal medium to an OD600 of 0.6. Total RNA was extracted and DNase-treated. The samples were sent to BGI, Hong Kong for sequencing by Illumina Hiseq 4000.

Project description:0.3-0.5 mm buds from Col and h2a.w mutants (h2a.w.6,7, h2a.w.6,7,12) were harvested. Nuclei extracted using Honda buffer was fragmented with mirococcal nuclease (MNase, NEB M0247S). The fragmented DNA was purified by phenol/chloroform/isoamyl alcohol (24:24:1) extraction, followed by ethanol precipitation and 2% agarose gel separation and gel extraction of ~145-150 bp DNA. Purified DNA sent to BGI (Hong Kong) for library preparation and sequencing.

Identifying crossover locations in an Arabidopsis thaliana Col x Ler F2 population using Nanopore-seq and COmapper

Project description:Genomic DNA from 55 wild type Col x Ler F2 individuals was extracted using the CTAB method. Equal amounts of DNA from these 55 plants were pooled into two groups (pool 1 = 4 plants; pool 2 = 51 plants), and nine micrograms of gDNA from each pool was used to generate Nanopore sequencing libraries with the Ligation Sequencing Kit V14 (Nanopore, SQK-LSK114). The libraries were sequenced independently using PromethION (BGI, Hong Kong).

Project description:The aim of this experiment was to determine the changes in transcription caused by inhibition of efflux pumps by the Phe-Arg-Beta-Naptylamide (PABN) and chlorpromazine. Four biological replicates per condition were grown to mid-log phase in MOPS minimal media (OD600) and were exposed to the known efflux inhibitor PABN, and the proposed efflux inhibitor chlorpromazine at 100 µg/ml and 50 µg/ml, respectively. Exposure lasted for two hours. Total RNA was extracted and DNase-treated. The samples were sent to BGI, Hong Kong for sequencing by Illumina Hiseq 4000.

Project description:Although membrane-anchored Pd-l1 has been well-studied for its engagement with PD-1 on T cells to evade anti-tumor immunity, whether Pd-l1 regulate oncogenic signaling pathways in tumor cells remains elusive. In this experiment, to further dissect roles of the K262 residue acetylation for Pd-l1 nuclear function, we profiled RNA expression of WT or K262Q mutant mouse Pd-l1 re-expressed in CT26 KO Pd-l1 cells. Methods: Total RNA fromCT26/Vector, CT26/WT or CT26 Pd-l1 KO cells was purified using Qiagen RNeasy mini kit (Qiagen) according to the manufacturer’s instructions. Library preparation and sequenceing analysis were performed by BGI-Hong Kong Co. Ltd. Conclusions: Our study indicates that Pd-l1 acetylation modification may affect its function in nuclear.
