Gene expression changes during EpiLC differentiation in embryonic stem cells that are unable to express Tcf15

ABSTRACT: We analyzed the gene expression changes occuring at the first 24h of EpiLC differentiation in embryonic stem cells in which a regulatory region driving expression of Tcf15 has been deleted. These changes has been compared with wild-type embryonic stem cells.

Project description:We set out to identify genes that respond rapidly to overexpression of a Tcf15-E47 heterodimeric transcription factor in mouse embryonic stem cells. Dox inducible Tcf15-E47 mouse embryonic stem cells were exposed to dox for 0, 8, 12, 24h and samples collected in duplicate. Control parental cells were exposed to dox for 0 or 8 h and samples collected in duplicate. Total 12 samples.

mRNA transcriptome analyses of the functions of DDX6-mediated pathways during EpiLC induction

Project description:DDX6 is an RNA helicase and involved in various post-transcriptional regulatory processes. Although DDX6 is an evolutionarily well conserved central player in post-transcriptional gene regulation, its function in embryonic development remains obscure. In this study, we have identified the crucial functions of DDX6 during early mouse embryogenesis. However, due to its wide range of involvement, the more detailed dissection of DDX6-mediated functions was required to pinpoint which specific DDX6 function is important. For this purpose, we selected a key gene of each well-known DDX6 pathway, generated KO ES line, then made cDNA libraries of ESC and EpiLC Day2 samples to investigate transcriptomic differences during the very early differentiation processes of embryonic pluripotent cells.

Genome-wide transcriptome analysis of Epiblast Like Cells (EpiLC), early Primordial Germ Cells (PGCLCd3) and late Primordial Germ Cells (PGCLCd5) with WT or EsrrbKO background

Project description:We report the application of genome-wide RNA-sequencing analysis for WT or EsrrbKO mES cells after transition towards EpiLC and subsequent differentiation in early (d3) or late (d5) PGCLC. We find that formative early and formative late gene signatures were significantly reduced in EsrrbKO EpiLC compared to WT EpiLC. Furthermore, both early and late PGC gene sets were significantly downregulated in EsrrbKO PGCLC, while somatic markers were robustly increased. This indicates that the developmental program is not properly activated during transition towards PGCLC in EsrrbKO cells.
