Human shSIRT6 TNF-alpha timecourse

ABSTRACT: We established HeLa cell lines stably expressing a short hairpin RNA against SIRT6 (S6 sh2), and then completed genome-wide microarray analysis in shSIRT6 knock-down and control pSR HeLa cells. Prior to RNA extraction, HeLa cells were treated with TNF-alpha (5 ng/ml) for the indicated times. Total RNA was extracted with TRIzol (Invitrogen) and amplified with Ambion MessageAmp RNA Amplification kit. Amplified human Universal Reference RNA (Stratagene) was used as reference RNA for analysis. Construction and array hybridization of human cDNA microarrays were performed as previously described (Perou et al., 2000). Groups of assays that are related as part of a time series. Project description:The human AA dataset 5 includes the gene expression profile of monocyte-derived macrophages isolated from blood donor buffy coats and plated on TCP in medium containing 10% autologous serum. Cells were stimulated for 120 hours with 50 ng/ml of IL-4, 50 U/ml of IFN-γ plus 12.5 ng/ml of TNF-α, 50 ng/ml of M-CSF or 50 ng/ml of IL-10. Project description:The hPDLSCs were cultured in the tenogenic medium treated with 0.1 ng/ml IL-1β or 10 ng/ml TNF-α for 7 days. Total proteins were isolated from the collected cell samples. Subsequently, the LFQ-based proteomic analysis was conducted for the extracted proteins in each group as established procedures [59]. Differential expression analysis was performed by comparing the expression levels of the identified proteins in the hPDLSCs treated with IL-1β or TNF-α with those in the Ctrl group.

The miRNA-mRNA Interactome of murine iPSC-derived Chondrocytes in Response to Inflammatory Cytokines

Project description:The goal of this study was to understand the mechanisms of miRNA regulation of the transcriptome of tissue engineered cartilage in response to IL-1β and TNF-α using an in vitro murine induced pluripotent stem cell (miPSC) model system. miPSCs were chondrogenically differentiated for 21 days and then treated with 1 ng/mL of IL-1β, 20 ng/mL of TNF-α, or control media without cytokines for 0, 4, 12, 24, and 72 hours. We performed an integrative analysis of miRNA- and RNA-sequencing data to determine the temporal and dynamic responses of miRNAs and genes to specific inflammatory cytokines. Through integration of mRNA and miRNA sequencing data, we created networks of miRNA-mRNA interactions which may be controlling the response to inflammatory cytokines.
