RNA-sequencing (transcriptome analysis) of Desulfovibrio ferrophilus IS5 conducting electron uptake from electrodes at different potentials

ABSTRACT: Desulfovibrio ferrophilus IS5 was incubated on indium-tin oxide (ITO) electrodes poised at −0.4 V and −0.5 V (versus standard hydrogen electrode) in H-type reactors for 10 days. Total RNA was extracted from cells after incubation, and RNA fragments were purified and transcribed into cDNA. cDNA was sequenced by NovaSeq 6000 System.

Project description:Desulfovibrio vulgaris Hildenoborough was incubated in an H-type electrochemical reactor for 7 days on an indium-tin doped oxide electrode poised at −0.2 V (versus standard hydrogen electrode), which served as the sole electron donor. As a negative open circuit (without electrode) control, cells were incubated in a glass vial in the absence of an electrode. Total RNA was extracted from cells after incubation, and RNA fragments were purified and transcribed into cDNA. cDNA was sequenced by NovaSeq 6000 System.

Gene expression of D. vulgaris Hildenborough grown on an iron electrode under cathodic protection conditions

Project description:The gene expression profile of wild-type Desulfovibrio vulgaris grown on cathodic hydrogen, generated at an iron electrode surface with an imposed negative potential of -1.1 V (cathodic protection conditions). The gene expression profile of cells grown on cathodic hydrogen was compared to that of cells grown with gaseous hydrogen bubbling through the culture. Relative to the latter, the electrode-grown cells over-expressed two hydrogenases, the hyn1 genes for [NiFe] hydrogenase-1, and the hyd genes, encoding [Fe] hydrogenase. The hmc genes for the high molecular weight cytochrome (Hmc) complex, which allows electron flow from the hydrogenases across the cytoplasmic membrane, were also over-expressed. In contrast, cells grown on gaseous hydrogen over-expressed the hys genes for [NiFeSe] hydrogenase. Cells growing on the electrode also over-expressed genes encoding proteins which promote biofilm formation. Although the gene expression profiles for these two modes of growth were distinct, they were more closely related to each other than to that for cells grown in a lactate- and sulfate-containing medium. Electrochemically measured corrosion rates were lower for iron electrodes covered with hyn1-, hyd-, and hmc-mutant biofilms, as compared to wild-type biofilms. This confirms the importance, suggested by the gene expression studies, of the corresponding gene products in D. vulgaris-mediated iron corrosion. Electrochemically active bacteria sense electrode potentials for regulating catabolic pathways

Project description:Electrochemically active bacteria (EAB) receive considerable attention for their utility in bioelectrochemical processes. Although electrode potentials are known to affect the metabolic activity of EAB, it is unclear whether EAB are able to sense and respond to electrode potentials. Here, we show that, in the presence of a high-potential electrode, a model EAB Shewanella oneidensis MR-1 can utilize NADH-dependent catabolic pathways and a background formate-dependent pathway to achieve high growth yield. We also show that an Arc regulatory system is involved in sensing electrode potentials and regulating the expression of catabolic genes, including those for NADH dehydrogenase. We suggest that these findings may facilitate the use of EAB in biotechnological processes and offer the molecular bases for their ecological strategies in natural habitats.

Expression Analysis of Geobacter sulfurreducens Current-Consuming Biofilm versus Current-Producing Biofilm

Project description:There is a wide diversity of potential applications for direct electron transfer from electrodes to microorganisms, which might be better optimized if the mechanisms for this novel electrode-biofilm interaction were better understood. Geobacter sulfurreducens is one of the few microorganisms available in pure culture that is known to be capable of directly accepting electrons from a negatively poised electrode. A microarray comparison of cells accepting electrons from the electrode versus cells donating electrons to the electrode reveals that the genes previously observed to be upregulated in current-producing biofilms are not highly expressed in current-consuming biofilms.

Project description:Investigation of partial genome gene expression level changes in a Desulfovibrio africanus during exponential and stationary phase growth in the presence and absence of 5 ug/L Hg2+ (as HgNO3). Desulfovibrio africanus is a known mercury methylating bacteria A 3 chip study using total RNA recovered from three separate cultures of Desulfovibrio africanus with 5 ug/L Hg during exponential phase growth, three seperate cultures of Desulfovibrio africanus with 5 ug/L Hg during stationary phase growth, three cultures of Desulfovibrio africanus without Hg during exponential phase growth, and Desulfovibrio africanus without Hg during stationary phase growth. Each chip measures the expression level of 4,585 genes and intergenic regions from Desulfovibrio africanus strain Walvis Bay on a custom Nimblegen format with 75-mer probes with tiled in 4-plex format.

Gene expression pattern after insertion of dexamethasone-eluting electrode into the guinea pig cochlea.

Project description:To investigate the effect of the dexamethasone-eluting electrode in the guinea pig cochlea, and compared the gene expression after 7 days insertion with that of a normal electrode or non-treated control by microarray. Male Hartley guinea pigs (SLC, Shizuoka, Japan) with an age of seven weeks were used for the study. Three were implanted with normal electrodes while three others received a dexamethasone-eluting electrode. The cochleae from two animals, which did not undergo surgery. Seven days after electrode implantation the whole temporal bone was removed and placed into RNAlater solution (Ambion, Life Technologies Co., Grand Island, NY) to stabilize and protect cellular RNA. The whole cochlea was dissected out under a microscope and total RNA were extracted.
