Transcriptomic sequencing of breast cancer

ABSTRACT: We did transcriptomic sequencing of blood samples from 6 breast cancer patients. Total RNA were extracted from peripheral blood and library were constructed for the illumina Xten sequencing. We did transcriptomic sequencing of adjacent normal tissues and cancer tissues from 6 breast cancer patients. Total RNA were extracted and library were constructed for the illumina Xten sequencing.

Effects of TMEM216 on the transcriptomes of E12 mice embryos

Project description:RNA-seq analysis of tissues from E12 Tmem216+/+ and Tmem216-/- embryos were performed to identify the mechanism underlying TMEM216 affecting ciliogenesis. After quantified by TBS380, paired-end RNA-seq sequencing library was sequenced with the Illumina HiSeq xten. Our results demonstrate that TMEM216 deficiency impairs Hh signaling pathway of mice.

mRNA expression profile of mouse CD4 T cells (treated vs. untreated with PM2.5 suspension)

Project description:Purpose: PM2.5 can impact mouse TH17 cell differentitation. To Investigator the genes altered by PM2.5 during TH17 differentiation, mRNA-seq was performed. Methods: Naïve T cells were isolated from mouse spleen by magnetic beads. These naïve T cells were stimulated by CD3/CD28 antibodies and cultured under TH17 polarization conditions for 4 days before harvested. For PM2.5 group, 100ug/ml of PM2.5 suspensions were added to culture medium 6 hours after stimulation. The total RNA was extracted using the TRIzol reagent (Invitrogen). The library construction and sequencing was performed by Illumina Xten at Shanghai Biotechnology Corporation.

RNA Expression Profiling Comparing ER+ Postpartum Breast Cancer with ER+ Nulliparous Breast Cancer

Project description:Purpose: To perform RNA-Seq expression profiling from Young Women's Breast Cancer FFPE tissues, comparing ER+ Postpartum Brest Cancer to ER+ Nulliparous Breast Cancer Methods: RNA was extracted and isolated from archival Estrogen Receptor Positive primary breast cancer FFPE tissues ( 9 Postpartum, 7 Nulliparous). RNA species selected for inclusion in library utilzing Illumina-Access bead based oligo library preparation representing > 98% of known protein coding genes. Results: We identified gene pathway differences in estrogen receptor signaling, t-cell immunity and cell cycle between nulliparous and postpartum breast cancer cases. Subset analysis also revealed an enrichment in extra-cellular matrix pathway related genes in postpartum compared to nulliparous and luminal A cases.

Project description:We found that estrogen cell signaling played a regulatory role in MM bone disease (MMBD), and the estrogen-responsive gene microtubule-associated serine/threonine kinase family member 4 (MAST4) was a critical factor. To determine what signalling pathways are affected by MAST4 in MM cells, we established CTR-KD and MAST4-KD ARD MM cell lines. Total RNA of each sample was extracted using TRIzol Reagent (Invitrogen). Next generation sequencing library preparations were constructed using NEBNext® Ultra™ RNA Library Prep Kit for Illumina (Vazyme, Cat No. NR603, China).RNA-seq was performed by GENEWIZ (Suzhou, China) on an Illumina Hiseq platform.

RNA-sequencing of tamoxifen resistant LY2 cells transfected with siRNA-HOXC11.

Project description:To assess the global effects of HOXC11 in endocrine resistant breast cancer cells we performed RNA-seq on LY2 cells which were transfected with either siRNA targeting HOXC11 (siHOXC11) or a scrambled negative control siRNA (scrHOXC11) in the presence of 4-OH-tamoxifen (10-8M). Knockdown was verified by Taq-man qRT-PCR prior to library preparation. RNA (10µg) was extracted using an Oligotex mRNA kit (Qiagen) as per manufacturer’s instructions (n=4). RNA was reverse transcribed followed by mRNA library preparation and sequencing based on a protocol outlined by Wilhelm et al., 2010. Sequencing was performed on an Illumina Genome Analyzer II (GAII) (54 million reads per sample on average).

Analysis of Wild Type and Leptin-overexpressing Pig PBMC Transcriptomes

Project description:Purpose: To find the difference between leptin-overexpressing and wt pig. Methods: Peripheral blood mononuclear cells (PBMCs) mRNA profiles of 6-month-old wild-type (WT) and leptin-overexpressing pig were generated by deep sequencing. Sequencing libraries were constructed according to the protocol for the Illumina TruSeq Sample preparation kit. Sequencing was performed on the Illumina X Ten sequencer. Library construction and sequencing were performed at the Genergy Biotech Co., Ltd. (Shanghai). Results: RNA-seq was performed to detect the transcriptomic changes in PBMCs in the transgenic leptin pigs. With 2-folds change and p<0.05 threshold, we found that 84 transcripts were upregulated, and 124 transcripts were downregulated in the transgenic leptin pigs. Conclusions: The leptin-overexpressing pigs exhibited remarkable resemblance to human SLE in multiple aspects of the disease.

Effects of anti-PD-L1 on the testis transcriptomes of C57BL/6 mice

Project description:To explore the mechanisms of the decreased testosterone after anti-PD-L1 treatment in mice, we performed RNAseq transcriptome analysis of the testes of male mice 7 days later post-treatment with anti-PD-L1 or control IgG. After quantified by TBS380, paired-end RNA-seq sequencing library was sequenced with the Illumina HiSeq xten. Our results show that pathways involved in both lipid transportation and inflammation were obviously affected by anti-PD-L1 treatment.

Project description:Illumina technology was used to generate mRNA profiles of leaves, roots and Laccaria bicolor mycorrhiza of Poplar treated with ozone or stopped watering. Total RNA was extracted separately from each plant and pooled to 4 biological replicates per condition.TruSeq mRNA Stranded libraries were constructed and and sequenced using Illumina HiSeq 3000 at the Genotoul sequencing facilities (Toulouse, France). Raw reads were filtered and trimmed using erne-filter command. Filtered reads from each library were aligned to P. trichocarpa (https://phytozome-next.jgi.doe.gov/info/Ptrichocarpa_v4_1) using TopHat2 v2.12.
