We performed a microarray study comparing mRNAs extracted from brain vessels purified from 2-month-old C57Bl6 mice, submitted or not to a partial basal lamina enzymatic digestion, allowing to remove astrocyte endfeet membranes and their associated astroglial mRNAs from the purified vessels. mRNAs depleted upon basal lamina digestion represent a specific population of astrocyte mRNAs transported in the perivascular endfeet

The m 6 A-methylase complex recruits TREX and regulates mRNA export.

Project description:N6-methyladenosine (m6A) is the most abundant internal modification of eukaryotic mRNA. This modification has previously been shown to alter the export kinetics for mRNAs though the molecular details surrounding this phenomenon remain poorly understood. Here we show that the m6A complex (WTAP, KIAA1429, METTL3/14) drives recruitment of the TREX mRNA export complex onto m6A modified mRNAs and this process is essential for the efficient export of certain mRNAs. Depletion of the core m6A complex leads to loss of TREX from mRNAs which undergo the m6A modification. We show that TREX stimulates recruitment of the m6A reader protein YTHDC1 to the mRNP and the m6A complex influences the interaction of TREX with YTHDC1. We suggest that m6A acts as a surrogate for other TREX recruitment mechanisms such as splicing and 5’ capping, in long internal and final exons which may otherwise be devoid of this essential complex for mRNA export.

NGS analysis of RNAs associated with the betaNACtes-containing ribosomes in Drosophila melanogaster testes

Project description:NAC (nascent polypeptide-associated complex) post-meiotic heterodimeric αβ-complex promoting chaperone-like cotranslational protein folding on the ribosome and its early role in the birth of nascent proteins is suggested. Here, we demonstrate the presence of specific NAC complex (NACtes) associated with ribosomes in spermatocytes. The RNAseq analysis of mRNAs associated with testis-specific and immunoprecipitated NACtes-carrying ribosomes revealed a preferential association of the latter with mRNAs encoding meiotic and post meiotic proteins. The NACtes ribosomes are also shown to be enriched in mRNAs encoding proteins of central metabolism pathways that have been reported as overexpressed in testes. The specificity of association of NACtes ribosomes with particular mRNA sets was also demonstrated by the observation of significant underrepresentation of abundant mRNAs encoding ubiquitously expressed ribosomal proteins in NACtes-associated ribosomes. At the same time, NACtes ribosomes are enriched in mRNA encoding a testis specific ribosomal protein. These results bring new arguments in favor of “specialized ribosomes hypothesis” proposing a special composition of ribosomes necessary for the control of selected gene expression.

Project description:Translational regulation can be studied on a global scale by integrating polysome fractionation of mRNAs with microarray hybridization. This approach is based on the fact that translationally quiescent mRNAs are sequestered within messenger ribonucleoprotein (mRNP) particles or associated with single ribosomes (monosomes), whereas actively translated mRNAs are associated with multiple ribosomes (polysomes). The mRNAs associated within these fractions are then used to interrogate microarrays, providing insight into how the translational state of individual mRNAs is modified by environmental cues. In this study, we coupled polysome fractionation with microarray detection in order to identify changes in the translation state of the A. fumigatus transcriptome under conditions that perturb ER homeostasis such as chemical stress (DTT, tunicamycin) or thermal stress (shift from 25 degrees celsius to 37 degrees celsius).

Genome-wide gene expression analysis in Thoc5- and CFIm68-depleted HeLa cells

Project description:We found that CFIm68, a mRNA cleavage and polyadenylation factor implicated for alternative polyadenylation site choice, was co-purified with Thoc5, a component of human THO/TREX. Microarray analysis using human HeLa cells reveals knockdown of Thoc5 affects the expression of a subset of non-heat shock genes. Notably, depletion of Thoc5 attenuated the expression of the mRNAs polyadenylated at distal, but not proximal, polyadenylation sites, which phenocopied the depletion of CFIm68.

Molecular profiling of activated neurons by phosphorylated ribosome capture [Illumina BeadArray]

Project description:We report that phosphorylated ribosomes can be immunoprecipitated from mouse brain homogenates, enriching for mRNAs that were selectively expressed in activated neurons Mice were given an injection of concentrated salt solution (2M NaCl, 325 uL) or PBS, and then sacrificed 2h later and hypothalami dissected. Tissue homogenates were prepared from hypothalamus and phosphorylated ribosomes immunoprecipitated using pS6 244/247 antibodies. The immunoprecipitated RNA and total RNA from both control and salt treated animals were then purified and analyzed by Illumina Microarray.

Effect of fasting and ketogenic diet on hippocampal astrocytes in vivo

Project description:To understand the transcriptional effect of fasting and feeding a ketogenic diet on mouse CNS astrocytes, we performed translating ribosomal affinity purification (TRAP) of mRNAs immunoprecipitated from hippocampus. TRAP mice express a ribosomal epitope tag upon Cre-induced recombination that can be immunoprecipitated following activation. We measured the abundance of actively translating mRNAs from a ribosomal pull-down that came from adult astrocyte (Aldh1l1-Cre)-specific TRAP mice that were subjected to one of three dietary conditions: four weeks of normal chow diet, four weeks of ketogenic diet (high-fat, low-carbohydrate)43, or an 18-hour fast. Immediately following the respective diets, forebrain and hippocampus was harvested from all groups, ribosomes were immunoprecipitated, and actively translating mRNAs in the ribosomes were purified.
