Project description:These datasets examine the association of small RNAs with 3p hydroxyls (including endo-siRNAs, miRNAs, and 21U-RNAs) with the PRG-1 protein through co-immunoprecipitation. Two datasets are provided; one sequences small RNAs that co-IP with PRG-1; the other sequences small RNAs from the IP input sample. These RNA samples were prepared using an approach that captures small RNAs independent of the covalent status of their 5p termini, as described in Ambros et al. (2003) Curr Biol 13:807-18. Adult mouse choroid plexus OTX2 Co-IP

Project description:To analyze OTX2 function in adult choroid plexus, we performed several OTX2 co-immunoprecipitation (co-IP) experiments with mass spectrometry analysis to identify potential protein partners. We previously discovered that OTX2 protein also accumulates non-cell autonomously in subventricular zone (SVZ) and rostral migratory stream (RMS) astrocytes and in visual cortex (VCx) parvalbumin cells. The identification of alternate protein partners in cell-autonomous and non-cell-autonomous contexts would suggest OTX2 takes on specific roles after transferring between cells. In order to test this hypothesis, and to reinforce choroid plexus analysis, we also performed OTX2 co-IP on lysates from adult mouse SVZ, RMS and VCx.

HRMS1 DIA and DDA of Lyso-IP inputs from mouse gut epithelium and stem cells

Project description:These mouse gut lysates contained three sets, with Set A including 21 DDA experiments and 21 DIA experiments, Set C including 24 DDA and 24 DIA experiments, and Set G including 27 DDA RAWs and 26 DIA RAWs (one of the Set G DDA experiments was run twice). Experiment Set A was intended to compare lysosomal compositions among ad libitum feeding, 24h fasted, and 24h fasted and re-fed conditions. Experiment Set C compared lysosomal compositions between germ-free and conventional microbiome states. Experiment Set G compared ad libitum and 24h fasted conditions within stem cells. In each case, these RAWs represent the inputs to lyso-IP, not the lysosomally-enriched samples that are produced from lyso-IP. Sample preparation was performed using the S-TRAP method, with MMTS (methyl methanethiosulfonate) alkalyting free Cys side chains and trypsin digesting C-terminal to lysines and arginines. DDA experiments collected spectra for all 120 minutes of a two hour run, while DIA experiments using the high resolution MS1 (HRMS1) technique collected scans at two different FAIMS compensation voltages for 75 minutes during each 105 minute run, with scan events ending when the B solvent of the gradient reached 45%.
