Transcriptomic profiling and analyses of murine prostate orthografts

ABSTRACT: RNA was extracted from the frozen prostate tumours or tissues of P1 prostate tumours (n=3), CP1 prostate tumours (n=3) and CP2 prostate tumours (n=4). RNA quality of RNA extracted was evaluated by RNA integrity number (RIN>7.3), calculated using an Agilent 2100 Bioanalyzer (Agilent Technologies) with the Agilent RNA 6000 Nano Kit.

Transcriptomic analysis of Responsive and Non-responsive Human NK cells to Plasmodium falciparum-infected red blood cells

Project description:NK cells are important cells of the innate immune system that respond to malaria infection in human. Howver, NK cell responses to malaria infection vary significantly in the human population. Base on their ability to kill infected red blood cells (iRBC), NK cells from malaria-naive individuals can be classified as responsive or non-responsive. NK cells used for microarray was obtained as follows: 10^6 NK cells were cocultured with either 10^5 iRBC at a starting parasitemia of 0.5% or with the same amount of RBC for 96 hours. Thereafter live NK cells were purified by FACS and RNA extracted via Trizol method. RNA quality was assessed by electrophoretic assay on the Agilent 2100 Bioanalyzer using a Nano chip (Agilent RNA 6000 Nano chip). RNA with a RIN value of >7.0 was used for genome-wide transcriptional analysis by microarray using HumanHT-12 v4 BeadChip (Illumina).

RNA-seq of in Kruppel-like factor 6 Knockout Bovine Mammary Epithelial Cells

Project description:In our exprement, the kruppel-like factors 6 (KLF6) gene was completely knocked out in BMECs using CRISPR/Cas9.Total RNA was extracted using the TRIzol reagent from KLF6-KO and wild type BMECs. The quality of RNA was assessed by the Agilent 2100 (Agilent, USA). The samples with a minimum RIN value of 7.0 were used for RNA-seq.RNA-seq helps to analyze the changes of functional gene expression levels and metabolic pathway in BMECs after KLF6 gene knockout.

Microarray expression profiling in the denervated hippocampus identifies long noncoding RNAs functionally involved in neurogenesis

Project description:RNA samples were extracted from the paired rat untreated hippocampus 7 days after the FF transection. The general RNA quality was evaluated by RIN. RNA quantity and purity were assessed using K5500 micro-spectrophotometer. A260/A280 ≥1.5 and A260/A230 ≥1 indicated acceptable RNA purity, and RIN value ≥7 using the Agilent 2200 RNA assay indicated acceptable RNA integrity (Table. S1). Genomic DNA contamination was evaluated by gel electrophoresis .Three independent samples were assayed to evaluate the reproducibility of the experimental procedure. Using the microarray expression profiles, 103 (74 activated and 29 repressed) lncRNAs differentially expressed in the hippocampus after the FF transection were identified.

Gene expression profiling of cancer cells purified from prostate cancer bone metastasis mouse model

Project description:The study aimed to determine mechanisms of macrophage promotion of anti-androgen resistance of prostate cancer bone disease. For this purpose, we developed a novel prostate cancer bone metastasis mouse model, MycCaP-Bo, via multiple rounds of in vivo selection of bone homing cells following intra-cardiac inoculation of a murine prostate cancer cell line, MycCaP cells. Cancer cells were purified from bone metastasis using fluoresent accelerated-cell sorting (FACS) based on their iRFP expression. Cancer cells were purified from treatment- naïve tumours, resistant tumours and resistant tumours with short-term depletion of macrophages. RNA was extracted from purified cancer cells and profiled using next-generation sequencing.

Combination of ABT-869 with SAHA on AML with FLT3-ITD

Project description:For the microarray experiments, MV4-11 and MOLM-14 cells were treated with DMSO control, ABT-869 3 nM, SAHA 6 uM and combination therapy for 24 hours. Expression profiling of 275 lung cancer specimens

Project description:From ~1,700 non-small cell lung cancer specimens collected at the MD Anderson Cancer Center over the years 1997 to 2005, we selected 914 tumors with detailed clinical and pathological information. We extracted RNA and DNA from frozen tissues using histology quality control from 700 cases. RNA was examined for quality using Agilent Bioanalyzer and RNA integrity number (RIN) was obtained for all specimens. A final selection of 275 tumor specimens was based on the following criteria: 1) Select mainly adenocarcinomas (n = 183) and squamous carcinomas (n = 80); 2) Tissue material contains at least 70% tumor by section examination; 3) within the tumor section, there should be at least 30% tumor cells (as opposed to stromal cells); 4) RIN should be at least 4.0 (range 0 - 10). Various profiling experiments were then performed including mRNA expression (this study), miRNA profiling, aCGH (Agilent), Reverse-phase protein array (RPPA), mutation analysis of 20 genes (Sequenom) and MS-MALDI-TOFF analysis.

Dynamic molecular signatures of acute myocardial infarction based on transcriptomics

Project description:Peripheral blood mononuclear cells were collected from the patients. RNA-seq and analysis was performed on the collected samples. Total RNA was extracted from the tissue using TRIzol® Reagent according the manufacturer’s instructions(Invitrogen) and genomic DNA was removed using DNase I (TaKara).
