Effects of darunavir upon gene expression in kidney tubular cells after transduction with HIV or EGFP-control lentivirus

ABSTRACT: To determine the effect of darunavir upon HIV-induced gene regulation in renal epithelial cells, immortalized human renal tubular epithelial cells (HPT1b) were transduced with VSV-pseudotyped gag/pol-deleted HIV lentivirus or EGFP control lentivirus. 4 days later, cells were treated with darunavir (3uM) or vehicle control from 4-7 days post transduction. Primary comparisons in gene expression were between HIV and control-transduced cells at 4 days post transduction, and between DRV and control-treated HIV-transduced cells at 7 days post transduction.

Gene expression data following Cyclin T2 and Cyclin T1 depletion by shRNA in HeLa cells

Project description:We have characterized gene expression changes in HeLa cells following long term depletion of Cyclin T2 or Cyclin T1 using shRNA HeLa cells were transduced with VSV-G pseudotyped lentiviral vectors expressing shRNA against either Cyclin T2 or Cyclin T1. As a control, cells were transduced with shRNA vector with four nucleotides mismatch in the Cyclin T1 mRNA that has been previously shown to have minimal effects on mRNA expression levels. The vectors have a GFP reporter that can be used to estimate transduction efficiency. Five days post-transduction, cells were harvested and total RNA extracted. Transcriptional profiling was carried out on these RNA samples. Two independent biological replicate experiments were carried out in this analysis and the xpression values normalized by GC-RMA and averaged. The following comparisons were made: MM to Cyclin T2 and MM to Cyclin T1.

Project description:Human mesenchymal stem cells (hMSCs) were transduced using lentivirus containing the the triple fusion reporter gene fluc-mrfp-ttk. Microarray studies of hMSCs after transduction with the triple reporter genes using lentivirus were performed to study the effects of transduction on stem cell properties using an oligonucleotide human microarray. Transduced cells were sorted by FACS. Cells with high and low signals were ftacrtionated, and gene expression profiles were determined. Experiment Overall Design: In this study, 8 samples were experimentally evaluated. 2 samples were used as the control without undergoing any transduction. 2 samples were transduced with the virus containing only the backbone. 2 samples were transduced with the lentivirus containing the triple reporter and has high MGFP (>10^3), while 2 samples <10^3.

Genome-wide CRISPR screening combined with ATAC-see assay

Project description:Cas9 expressing eHAP cells were transduced with human sgRNA lentivirus library (Doench, 2016 Nature biotech, Addgene, #73178). The cells were selected with 1 µg/ml of puromycin for 2 days, and then used for ATAC-see at 5 and 7 days post-transduction, respectively. Cells in the G2 phase were specifically gated to sort th 5% of the cells with the highest and lowest ATAC-see signal intensity(“high” or “low” population) . The sgRNA enrichment in each population was analysed by high-throughput sequencing and computationally compared by using the MAGeCK program (Li et al., Genome Biology 2014).

Using 2nd generation HIV-1 and 2 VSV-G pseudotyped lentiviral vectors, we transduced HEK-293T cells, and carried out transcriptomic profiling and proteomic analysis of harvested cells at 2h time point, which is representative of the immediate early-phase events in the infection cycle.

While most of the studies on cellular proteomic and transcriptomic changes focused on the late-phase of the infection, studies of those changes in early time-points; especially in the case of HIV-2, are widely lacking. Using 2nd generation HIV-1 and 2 VSV-G pseudotyped lentiviral vectors, we transduced HEK-293T cells, and carried out transcriptomic profiling and proteomic analysis at 0 and 2h time points. Significant variations were observed in gene expression profile between HIV-1 and HIV-2 transduced samples. Thrombospondin 1 (THBS1), collagens (COL1A2, COL3A1) and eukaryotic translation factors (EIF3CL), in addition to various genes coding for long-non-coding RNA (lncRNA) were significantly upregulated at 2h time-point after HIV-2 transduction, compared to HIV-1. Label-free quantification mass spectrometry indicated that 7 proteins involved in RNA binding, mRNA transport, and chaperoning were significantly downregulated. Identification of cellular protein targets of HIV, and their effect on the cellular transcriptome will undoubtedly shed more light on their complex life cycle, and may be utilized against the infection, furthermore, characterizing the early-phase of HIV-2 infection may aid in the understanding of its pathomechanism, and long incubation period.
