WT and Hira-null undifferentiated mESCs and day15 differentiated cardiomyocytes

Project description:Purpose: The goals of this study are to compare transcriptome profiling (RNA-seq) resulting from the knockout of Hira in undifferentiated mouse embryonic stem cells (mESCs) and in day 15 differentiated cardiomyocytes.Methods: RNA extraction was done in duplicate from WT and Hira-null mESCs at day0 and day15 using TRIzol reagent. RNAseq was done onIllumina Nextseq500 and processed by the ICH genomics facility, reads were aligned and normalised using BOWTIE and DEseq R2 package. Gene lists were filtered using adjusted p-value ≤ 0.05 and absolute fold change ≥ 2. Results:We identified 1680 transcripts changed in the absence of HIRA in day 15 differentiated cardiomyocytes. GO term cardiovascular system development was the most downregulated gene set(p-value ≤ 0.01 and FDR ≤0.1. Conclusion: this study analysis the role of HIRA in early cardiac mesoderm development usinf an invitro mESCs model.

Differential ribosome engagement profiling between undifferentiated and neuron-differentiated P19 cells

Project description:Translation is tightly regulated during differentiation. To gain insights into the mechanism regulating translational activity at the transcript level, we performed Ribosome Profiling of undifferentiated and neuron-differentiated P19 cells. Relative changes in translational activity between the undifferentiated and differentiated cells show an increase in the translational activity of the transcripts encoding for ribosomal proteins compared to the rest of the transcriptome. Thus, in this differentiation system, the biogenesis of the translational machinery is tightly controlled at the translational level.

Expression data from undifferentiated and differentiated human ES cells

Project description:GCNF controls the level of Oct4 expression during ES cell differentiation and early mouse embryonic development. GCNF was overexpressed in H9 human ES cells using Tet-On Inducible system. mRNA microarray analysis demonstrated that overexpression of GCNF globally regulates gene expression in undifferentiated and differentiated hES cells. Within altered genes, GCNF down-regulated 36% of the genes, and up-regulated 64% of the genes in undifferentiated hES cells. In addition, GCNF also showed a regulatory gene pattern that is different from RA treatment during hES cell differentiation.
