Transcriptome analysis in XACT deleted female human pluripotent stem cells

ABSTRACT: In this study, we generated female human pluripotent stem cells with the deletion of large non-coding RNA XACT specifically expressed in human pluripotent stem cells. We obtained heterogenous knock out and compound null clones. In order to examine, the effect of XACT on X-linked genes expression states, we carried out allele specific expression analysis.

Secretome analysis of polarised macrophages derived from induced pluripotent stem cells

Project description:Macrophages (Mɸ) are highly heterogenous and versatile innate immune cells involved in homeostatic and immune responses. Activated Mɸ can exist in two extreme phenotypes: pro-inflammatory (M1) and anti-inflammatory (M2) Mɸ and these phenotypes can be recapitulated in vitro by using lipopolysaccharide (LPS) plus IFNγ and IL-4, respectively. In the recent years, human induced pluripotent stem cells (iPSC) derived-Mɸ have gained major attention since they are functionally similar to human monocyte derived-Mɸ and are receptive to genome editing. We performed quantitative proteomics of culture supernatants to identify soluble factors released from differentially polarised iPSC-derived Mɸ (iPSDM). Our analysis suggests that the cytokine/chemokine profiles released from polarised iPSDM are similar to monocyte-derived Mɸ.

Project description:Reprogramming of somatic cells into induced pluripotent stem cells (iPSC) is an epigenetic phenomenon. We have reprogrammed mesenchymal stromal cells (MSC) from human bone marrow by retrovirus-mediated overexpression of OCT-3/4, SOX2, c-MYC, and KLF4. This series summarizes gene expression profiles of eight iP-MSC clones derived from three different donors. These datasets were subsequently used for PluriTest analysis (Muller FJ, Schuldt B et al., Nat. Methods 2011; 8: 315-317) demonstrating that all iP-MSC clones were clearly associated with pluripotent cells. Eight iP-MSC clones derived from three different donors.

Expression data from human pluripotent stem cells and differentiated cells treated with pluripotent-specific inhibitors

Project description:The use of human pluripotent stem cells (hPSCs) in cell therapy is hindered by the tumorigenic risk from residual undifferentiated cells. Here we performed a high-throughput screen of over 52,000 small molecules, and identified 15 highly selective cytotoxic inhibitors of hPSCs (PluriSIns). Cellular and molecular analyses revealed that the most selective compound, PluriSIn #1, is a pluripotent-specific inhibitor of stearoyl-coA desaturase (SCD1), the key enzyme in the biosynthesis of monounsaturated fatty acids (MUFA). SCD1 inhibition in hPSCs induced ER stress, protein synthesis attenuation, and apoptosis of these cells, revealing that MUFA biosynthesis is crucial for their survival. PluriSIn #1 was also cytotoxic toward the ICM cells of mouse embryos, indicating that the dependence on SCD1 is inherent to the pluripotent state. Finally, application of PluriSIn #1 prevented teratoma formation from tumorigenic undifferentiated cells. Our novel method to eliminate undifferentiated cells from culture should thus increase the safety of hPSC-based treatments. In this study, we used quantitative proteomics to address whether the plasticity of iPSC-derived Mɸ (iPSDM) are similar to human monocyte derived Mɸ. Our analyses suggest that iPSC Mɸ are promising tools to understand Mɸ biology since they exhibit similar polarisation profiles and functions as monocyte-derived Mɸ. We believe this comprehensive proteome data set will be a useful resource in the Mɸ field.
