Genome wide RNA-sequencing of human pluripotent stem-cell derived endothelial cells 48h after transduction with adenoviruses expressing either empty vector or single transcription factor

ABSTRACT: To induce barrier of stem-cell derived endothelial cells in vitro cells have been transduced with adenoviruses overexpressing transcription factors with potential role in endothelial cell barrier stabilization. Adenoviruses overexpressing either ETS1 or FOXC1 or FOXF2 or KLF11 or SOX18 or SOX7 or TAL1 or LEF1 or LMO2 have been been used at 80 MOI. As control adenovirus overexpressing empty vectors has been used (80 MOI).

Project description:To induce barrier of stem-cell derived endothelial cells in vitro cells have been transduced with a mixture of adenovirus overexpressing transcription factors with potential role in endothelial cell barrier stabilization. Adenoviruses overexpressing ETS1, SOX18 and SOX7 have been part of both transcription factor mixtures. As fourth transcription factor in the mixture included TAL1 while the other mixture included LEF1. Each transcription factor was used at 20 MOI. As control adenovirus overexpressing empty vectors has been used (80 MOI).

Foxf2 expresses in the pericytes of the brain and seem to play an important role in proper development of the BBB. Brains of E18.5 wt and foxf2 mutant mouse embryos dissected and RNA extracted from the brains using Sigma mammalian total RNA extraction kit. The RNA then been sent to th core facility for hybridization.

Project description:The target genes of the transcription factor early growth response-1 (EGR-1) were studied in human umbilical vein endothelial cells (HUVEC). Densely cultured HUVEC were infected with recombinant adenoviruses expressing EGR-1 or empty control viruses at a MOI of 100. RNA was isolated from the cells at the time points 16 h, 24 h and 48 h post infection. Control cells without infection were cultured in parallel and harvested at the 24 h time point. Total RNA was isolated using TRIzol (InVitrogen) and Alater (Ambion) reagents and cDNA synthesis, hybridization and microarray analysis using U133 GeneChips performed according to the Affymetrix manual. Gene expression changes were calculated as the ratio of EGR-1 or control virus (CV) infected cells to non-infected control cells.

Project description:KrÃ¼ppel-like factors (KLFs) are a group of master regulators of gene expression conserved from flies to human. However, scant information is available on either the mechanisms or functional impact of the coupling of KLF proteins to chromatin remodeling machines, a deterministic step in transcriptional regulation. In the current study, we use genome-wide analyses of chromatin immunoprecipitation (ChIP-on-Chip) and Affymetrix-based expression profiling to gain insight into how the KLF11, a human transcription factor involved in tumor suppression and metabolic diseases, works by coupling to three co-factor groups: the Sin3-histone deacetylase system, WD40-domain containing proteins, and the HP1-histone methyltransferase system. We utilized genome-wide expression analysis of wild type KLF11 and three mutants that disrupt KLF11-chromatin machinery interactions to examine the relationship of the transcription factor and chromatin systems in the regulation of gene networks. Panc1 epithelial cells were plated at a density of 1x10^6 cells/100mm dish and transduced with empty vector, KLF11, KLF11-A347S, KLF11-486, or KLF11-EAPP adenovirus at an MOI of 150. RNA was prepared as previously described from pooled biological triplicates.

Gene expression profiles of brain endothelial cells during embryonic development at bulk and single-cell levels

Project description:Purpose: Exploring mechanisms defining the unique nature of vascular development and differentiation in the brain . Methods: High-resolution gene expression profiles of embryonic endothelial cells (EC) using translating ribosome affinity purification (TRAP) and single cell RNA-sequencing. RNA-sequenzing of transcription factor infected HUVEC. Results: Comparisons of different organ-, temporal- or Ctnnb1 knock out-specific vascular translatomes revealed extensive molecular changes during the unique development of the brain endothelium. We identified brain endothelial-specific transcription factors – Foxf2, Foxl2, Foxq1, Lef1, Ppard, Zfp551 and Zic3 – that are associated with the temporal maturation of the blood-brain barrier and act downstream of the Wnt/Ctnnb1 signaling pathway. Profiling individual EC revealed a remarkable heterogeneity. Nevertheless, high levels of Foxf2, Foxq1, Ppard and Zic3 were correlated with elevated expression of differentiation markers. This could be recapitulated in vitro, where expression of Foxf2 and Zic3 in HUVEC led to an induction of blood-brain barrier differentiation markers. Conclusions: Our study provides further insights into the temporal and cellular complexity of the developing embryonic brain endothelium. Our data raises many questions and provides a basis for further studies aiming to unravel cellular and molecular mechanisms that underlie vascular development and differentiation in the CNS. We anticipate that additional investigation of the identified transcription factors is likely to be a fruitful approach in understanding and manipulating the development of BBB and to engineer more advanced blood brain barrier in vitro models.
