Single-cell RNA-sequencing analysis of Arabidopsis roots

Project description:We report the use of high-throughput single-cell RNA sequencing (scRNA-seq) to analyze gene expression in wild-type and mutant Arabidopsis root cells. We demonstrate that using a commercially available platform for droplet-based scRNA-seq (10X Genomics Chromium) enables transcriptional profiling of individual protoplasts representing all of the major cell/tissue types of the root. Furthermore, rare cell types and subtypes have been identified. These single-cell transcriptomes were also used to generate a pseudotime series for the root hair and non-hair cell differentiation pathways. In addition, scRNA-seq was used to define and compare transcriptomes from root epidermis mutants, which enabled a detailed molecular analysis of the mutant phenotype. This study demonstrates the feasibility and usefulness of scRNA-seq in plants and provides a gene expression map at single-cell resolution for the Arabidopsis root.

Project description:WOX5 maintains columella stem cells in the Arabidopsis root and prevents their differentiation. In order to understand the molecular mode of WOX5 action the genes differentially expressed by WOX5 inducible over-expression were determined by analysis of microarray hybridizations. Seedlings transformed with a dexamethasone inducible WOX5 construct were induced for one or four hours with dexamethasone or a mock solution. Other seedlings were treated one hour with cycloheximide ( a protein synthesis inhibitor to reduce secondary transcriptional effects after WOX5 activation) and either dexamethasone or a mock solution. Root tips were harvested, RNA extracted, and the RNA samples prepared for hybridization to Affymetrix microarrays. Potential target genes of WOX5 were further analyzed by transcriptional markers, qPCR and EMSA (electrophoretic mobility shift assay).

AhNAS2 suppression in Arabidopsis halleri roots

Project description:The model Zn hyperaccumulators Arabidopsis halleri and Noccaea caerulescens share elevated nicotianamine synthase (NAS) expression relative to non-accumulators among a core of alterations in metal homeostasis gene expression. Suppression of AhNAS2 expression by RNAi resulted in strongly reduced root NA accumulation and a concomitant decrease in root-to-shoot-translocation of Zn but not of other micronutrients. Few secondary effects on the root transcriptome were detected by microarray analysis. Vegetatively propagated clones of A. halleri wildtype plants and a line with strong suppression of AhNAS2 were grown hydroponically for weeks in two different media (control Hoagland and 10 µM Zn2+ added). Roots were harvested and analyzed. Three plants were pooled for one sample. Three independent experiments were performed.
