RNA sequencing results using Solanum tuberosum cv. Desiree at NT and HT at 3 and 8 weeks

ABSTRACT: Leaves of the potatoes grown for 3 and 8 weeks at NT and HT were harvested for total RNA extraction. Total RNA was extracted from 100 mg of ground leaves using the Trizol reagent (MRC) following the manufacturer’s instructions. Five micro gram of each RNA sample were generated for a strand-specific library as previously described. The library was containing inserts of 150-200 bp. For RNA sequencing, paired-end 150 nt sequencing was performed using a HiSeq 4000 platform (Illumina, USA) at Microgen (Korea).

High-throughput sequencing of small RNAs in Solanum tuberosum

Project description:Small RNAs (21-24 nt) are pivotal regulators of gene expression that guide both transcriptional and post-transcriptional silencing mechanisms in diverse eukaryotes, including most if not all plants. MicroRNAs (miRNAs) and short interfering RNAs (siRNAs) are the two major types, both of which have a demonstrated and important role in plant development, stress responses and pathogen resistance. In this work, we used a deep sequencing approach (Sequencing-By-Synthesis, or SBS) to develop sequence resources of small RNAs from Solanum tuberosum tissues (including leaves, flowers and stolon). The high depth of the resulting datasets enabled us to examine in detail critical small RNA features as size distribution, tissue-specific regulation and sequence conservation between different organs in this species. We also developed database resources and a dedicated website (http://smallrna.udel.edu/) with computational tools for allowing other users to identify new miRNAs or siRNAs involved in specific regulatory pathways, verify the degree of conservation of these sequences in other plant species and map small RNAs on genes or larger regions of the genome under study. Small RNA libraries were derived from leaves, flowers and stolon of Solanum tuberosum. Total RNA was isolated using the Plant RNA Purification Reagent (Invitrogen), and submitted to Illumina (Hayward, CA, http://www.illumina.com) for small RNA library construction using approaches described in (Lu et al., 2007) with minor modifications. The small RNA libraries were sequenced with the Sequencing-By-Synthesis (SBS) technology by Illumina. PERL scripts were designed to remove the adapter sequences and determine the abundance of each distinct small RNA. Project description:microRNA-150 (miR-150) is mainly expressed in the lymph nodes and spleen and is highly up-regulated during the development of mature T and B cells. To understand the signal-transduction network for 'effector or memory T cells' and 'mir-150' in naïve, effector, or memory CD8 T cells of mir-150 knockout and wild-type mice, we analyzed gene expression profiles by microarray. The genetic background of the cells used in this study is CD8 T cells from spleen of the 8 week-old male C57BL/6J mice (for female: WT-memory_2 & KO-memory_2). Gene expression study after 3 days of salt exposure in a Solanum tuberosum cultivar called Desirée

Project description:The molecular response to salt exposure was studied in the leaves of an S. tuberosum clone using cDNA microarray. Differentially expressed genes were classified according to their known or predicted function and their expression ratio as compared to the control. The major changes upon a 150 mM NaCl exposure in potato leaves occurred in the photosystem apparatus and Calvin cycle: many transcripts coding for proteins belonging to photosystems I and II and chlorophyll synthesis were repressed, whereas cell rescue and transcription factor-related genes were mostly up-regulated. A strong down-regulation of several functional categories including primary metabolism, detoxication apparatus and signal transduction was also observed.

RNA-seq of mouse brain tissue after exposure to p-cresol glucuronide

Project description:In vivo work done to determine how p-cresol glucuronide (pCG) affects integrity of the blood-brain barrier. Wild-type male C57Bl/6 mice were injected with saline or pCG, and killed 2 h after injection. Mice were transcardially perfused with 0.9% saline at 4 °C to remove circulating blood, and brains were removed and collected into RNAlater. Whole brain total RNA was extracted using a PureLink RNA Mini Kit. RNA samples (n=6 pCG, n=6 control) were sent to Macrogen Inc. (Republic of Korea) where they were subject to quality checks (RIN analysis), library prep and sequencing [TruSeq Stranded mRNA LT Sample Prep Kit; paired-end (2x 100 nt) sequencing; Illumina HiSeq 4000].
