Project description:Mammalian tissues display circadian rhythms in which transcription levels rise and fall throughout a 24-hour day. These rhythms include histone modifications. Here we asked whether an advance of the light-dark cycle could alter rhythms in the liver epigenome at the H3K4me3 (trimethylation of lysine 4 on histone 3) modification, which is found at active and poised gene promoters. H3K4me3 levels were first measured at 4-time points (Zeitgeber Time [ZT] 3, 8, 15, and 20) during a normal 12L:12D light:dark cycle. Peak levels were observed during the early dark phase at ZT15, and dropped to low levels around lights-on (ZT0) between ZT20 and ZT3. A six-hour phase advance at ZT18 (new lights-on after only 6 h of darkness) led to a transient extension of peak H3K4me3 levels. Although locomotor activity re-entrained within a week after the phase advance, H3K4me3 rhythms failed to do so with peak levels remaining in the light phase at the one-week recovery time point. Eight weekly phase advances, with one-week recovery times between each phase advance, also led to disruption of the liver circadian epigenome. A model to explain these results is offered.

Project description:The objective of this study was to understand the long-term effects of a chronic phase shift protocol on the pancreatic transcriptome. A total of 144 wild-type C57Bl/6J 4-6 week old mice were housed under normal circadian conditions or disrupted using a chronic phase shift protocol whereby the light-dark cycle is advanced 8 hour every 2-3 days for 4 weeks. 12 hours prior to sacrafice mice were normalized under normal circadian conditions. Starting at ZT 0, mice were serially sacraficed at 4-hour intervals for 48 hours and the pancreas extracted. Pancreatic RNA was isolated and subjected to RNA-seq.

The circadian transcriptome and epigenetically modified rice genome exhibited distinct circadian behavioural outputs under three light signals during the photoperiod.By comparing and analysing the output circadian genes under different light signals, we detected that constant light (LL) shortens the day-night cycle, while constant night (DD) suppresses the oscillation amplitude. The circadian changing lncRNAs at the genome-wide level that were temporally correlated with oscillating genes at proximal loci and accompanied by synchronised circadian oscillations of H3K9ac modifications. We used the Assay for Transposase Accessible Chromatin with sequencing (ATAC-seq) to profile the open chromatin regions and transcription factor (TF) footprints in rice at six time points (ZT0, ZT4, ZT8, ZT12, ZT16, and ZT20). The regulation of circadian gene expression occurs, not through temporal regulation of chromatin opening but through time-dependent binding of transcription factors in cis-regulatory elements. We mapped the 4D genome architecture of rice by employing BL-Hi-C, to capture oscillating chromatin interactions at ZT8 and ZT20. Circadian genes within the same peak phases of expression were preferentially coordinated transcription with non-circadian genes. Circadian genes at the ZT8 circadian phase tended to be enriched in ZT8-speific spatial clusters to orchestrate gene expression. Our findings contribute significantly to a more comprehensive understanding of the molecular interactions within the oscillator, and with clock-controlled pathways in rice.

Project description:Alzheimer’s disease (AD) patients exhibit sleep and circadian disturbances before cognitive decline, and these disruptions worsen with disease severity. However, the molecular mechanisms of sleep and circadian disruptions in AD patients are poorly understood. In this study, we investigated the sleep pattern and circadian rhythms in Presenilin-1/2 conditional knockout mice (DKO mice). Assessment of EEG and EMG recording showed that DKO mice exhibit sleep disorders from 2 months of age that worsen at the age of 6 months. The actogram of wheel running activity of DKO mice manifested movement splitting both in Dark and Light phases during the 24-hour light/dark cycle compared to WT mice. Notably, DKO mice also displayed increased NREM sleep time during the dark phase compared to WT mice at the age of two months; however, REM sleep showed no change in either WT or DKO littermates in the dark phase. When sleep and wakefulness were examined at the age of 6 months, the DKO mice showed increased wakefulness time and decreased total time spent in NREM and REM sleep. Analysis of the circadian modulation of memory revealed that the recall for contextual fear memory trained at ZT2 in WT mice was greater at ZT2 than at ZT14; however, the DKO mice had the same freezing responses with respect to both ZT2 and ZT14. Long noncoding RNAs (lncRNAs) are typically defined as transcripts longer than 200 nucleotides, and they have rhythmic expression in mammals. However, no study has investigated rhythmic lncRNA expression in Alzheimer’s disease so we applied RNA-seq technology to profile the expression of lncRNAs in the hippocampus of DKO mice in the light (resting) phase and dark (active) phase. Furthermore, we performed gene ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses of the biological process, cell component and molecular function of these differentially expressed lncRNAs (DE-lncRNAs). These results provide a useful resource for studying lncRNAs in circadian disruptions in Alzheimer’s disease.

Project description:Many hypoxia related diseases present a time of day dependency. Here, we examine the difference in transcriptional response to hypoxia (4h, 6% O2), in different times of day, namely the middle of the light phase and the middle of the dark phase. Additionally, many rhythmic processes in mammals are controlled by the circadian clock. to examine the dependency of the hypoxic response on the molecular circadian clock, we repeated the experiment under constant darkness regimen with either wild type mice or Per1,2 double knock out mice (which lack a functional clock), and sequenced the liver transcriptome.
