Single-cell sequencing of yolk sac and fetal liver hematopoietic progenitors

ABSTRACT: Erythro-myeloid progenitors (EMP) and their progeny were labeled with YFP in mouse embryos using genetic fate mapping (constitutive Csf1r-iCre;Rosa26-eYFP or inducible Csf1r-MeriCreMer;Rosa26-eYFP injected at embryonic day E8.5 with 4-hydroxytamoxifen). EMP-derived progenitors (Lin- Kit+ YFP+) were sorted by FACS for single-cell transcriptomic analysis using the MARS-Seq approach. The purpose was to uncover heterogeneity and differentiation trajectories of EMP by comparing their transcriptional status at different developmental timepoints (E9.5, E10.5 and E12.5) and across niches (yolk sac and fetal liver).

C-Myb+ erythro-myeloid progenitor-derived fetal monocytes give rise to adult tissue-resident macrophages

Project description:Although classified as hematopoietic cells, tissue-resident macrophages are selfrenewing and maintained independently of adult hematopoiesis. While most macrophages originate from embryonic precursors that seed tissues prior to birth, their exact origin is unknown. Using an in utero macrophage depletion strategy and fatemapping of yolk sac (YS) and fetal liver (FL) hematopoiesis, we found that YS macrophages are the main precursors of microglia, while most other macrophages derive from fetal monocytes. Both YS macrophages and fetal monocytes arise from erythro-myeloid progenitors (EMP) generated in the YS. In the YS, EMP gave rise to macrophages without monocytic intermediates, while EMP seeding the FL upon the establishment of blood circulation acquired c-Myb expression and gave rise to fetal monocytes that then seed embryonic tissues to differentiate into macrophages. Thus, adult tissue-resident macrophages established from HSC-independent embryonic precursors arise from two different developmental programs. 12 samples of progenitors, monocytes or macrophages are analyzed from 2 to 4 replicate. Myeloid lineage switch in pro-B cells generates novel macrophage subsets during homeostasis and inflammation

Project description:Here we demonstrate for the first time evidence of lineage switch from B-1 B lymphocyte to a macrophage , or so-called transdifferentiation, occurring in mature cells in vivo. Specifically, using transgenic B6.Mb1-iCre/Rosa26-YFP mice, in which YFP expression is restricted exclusively to B cell lineage, we discovered that a significant portion of tissue-resident macrophages in peritoneum, pleural cavity and intestine in steady state are positive for YFP. B cell origin of YFP+ macrophages was confirmed by next-generation sequencing of genomic DNA locus encoding immunoglobulin heavy chain genes. Eliciting a self-resolving zymosan peritonitis showed that during inflammation a subset of B-1 B cells gives rise to inflammation-induced macrophages. The aim of this study was to perform transcriptome analysis of B-1 B cell-derived macrophages (B-1/macrophages) from the naM-ove and inflamed murine peritoneum and compare them to already established populations of naM-ove tissue-resident macrophages, inflammation-experienced resident (yolk-sac-derived) macrophages and inflammation-induced (monocyte-derived) macrophages.

Transcriptomes of Neural Stem and Progenitor Cells from the subgranular zone (SGZ) of Wild Type (NTG) and 3xTg-AD mice at juvenile age

Project description:The goals of this study are to compare transcriptome profiling (RNA-seq) in wild-type (NTG) and 3xTg-AD mice, to determine the transcriptomal changes of neural stem and progenitor cells (NSPC) from the SGZ at early stages of Alzheimer's Disease in a mouse model. Methods: A tamoxifen (TAM)-inducible Nestin-CreERT2;ROSA26-EYFP reporter mouse line was cross-bred with NTG or 3xTG-AD mice to label NSPC upon TAM administration. YFP-positive NSPCs were sorted through FACS (Fluorescence-Activated Cell Sorting) 10 days after TAM from NTG; Nestin-CreERT2;ROSA26-EYFP and 3xTg-AD;Nestin-CreERT2;ROSA26-EYFP mice. RNA was extracted with RNeasy Micro Kit and deep-sequenced on the NovaSeq SP flowcell SR200 platform. The sequence reads of Fastq files that passed quality filters were aligned to the mouse genome (build mm10) using hisat2. Samtools was used to index the BAM files. DESeq2 was used to establish differential gene expression between NTG and 3xTg-AD samples. Results: We mapped about 48 million sequence reads per sample to the mouse genome (build mm10) and identified 1391 genes that were differentially expressed in the 3xTg-AD, with 720 down- and 671 up-regulated. Genes were considered significantly different between two genotypes if they meet the following criteria: 1) adjusted p-value < 0.05, and 2) log2 fold change > 0.5 or < -0.5. Conclusions: Gene ontology analysis of differentially expressed genes uncovered several pathways that may contribute to early neural stem cell decline in the 3xTg mice. Our results revealed very early perturbations in the SGZ neurogenic niche in the 3xTg mouse model of AD, manifested by intrinsic molecular changes in neural stem and progenitor cells (NSPC) at juvenile age, resulting in dysregulated neural stem cell homeostasis.

As control, whole isolated islets were analysed.To identify Tcf7l2-depenedent genes, pancreatic pericytes were isolated from Nkx3.2-Cre;EYFP;Tcf7l2 flox/flox transgenic mice, and compared to wild type cells.
