Genome-wide DNA accessibility in Gabra3a knockout and wildtype control mouse retinas.

ABSTRACT: To assess DNA accessbility in adult Gabra3 knockout mouse retinas, especially at the Gabra1 promoter, we ultilized the Assay for Transposase Accessible Chromatin (ATAC-Seq; Buenrostro et al., 2013) on whole retinas from Gabra3 knockout mice and littermate controls. We observed no significant differences between WT and KO retinas with respect to DNA accessibility.

Project description:Nhlh2 is a neuronal helix-loop-helix transcription factor. The goal of this study was to determine the pattern of gene expression in wildtype mouse retina and to compare it to that in the retinas of mice in which the nhlh2 gene had been knocked out. RNA was extracted from three pairs of littermates, each comprising one wildtype and one knockout sample. The littermate samples are: retina_wt_rep1 & retina_nhlh2_rep1; retina_wt_rep2 and retina_nhlh2_rep2; retina_wt_rep3 & retina_nhlh2_rep3.

ATAC-seq on endocardial cells from E12.5 mouse hearts in Tbx20 knockouts and wild type counterparts

Project description:We used ATAC-seq (Buenrostro et al, 2013) to identify regions of open chromatin in FACS sorted mouse endothelial cells from E12.5 hearts. Please note that the animals were injected at different dates, which resulted in different effects of the knockout, as indicated in the batch attribute of the samples. This data set is part of the study \Endocardial Tbx20 is essential for mesenchymal and myocardial cell movements required for cardiac septation\. ATACseq of kdrl-GFP+ endothelial cells in 28hpf zebrafish embryos

Project description:The goal of this study is to analyse the open chromatin regions via ATACseq in zebrafish embryonic endothelial cells at 26-27hpf using Tg(Kdrl:GFP) transgenic zebrafish embryos. 40000-50000 cells were FAC-sorted directly into 100 µl of 1x HBSS/10 mM HEPES/0.25% BSA buffer for Tagmentation (as described by Buenrostro et al. (2013), Nat. Methods 10, 1213-1218), but with 1.5 µl Tn5 transposase (Illumina) in a 50 µl reaction volume. DNA was purified using the QIAquick PCR purification kit (Qiagen). Fragments were amplified for 16 cycles.

This experiment aims to identify which genes were differentially expressed between Dicer conditional knockout and control mice.

Mouse iPS cells-derived 3D-retinas: Vehicle control- vs. 4-hydroxytamoxifen (4-OHT)-treated 3D-retinas

Project description:Transcriptional profiling of 3D-retinas differentiated from mouse iPS cells comparing vehicle control- with 4-OHT-treated. 4-OHT is an inverse agonist of estrogen-related receptor beta (ERRÎ²), a rod-enriched transcription factor responsible for maintenance of rod photoreceptor cells and the treatment induces photoreceptor specific cell death in the 3D-retinas. Goal was to understand the mechanism of 4-OHT-induced degeneration of photoreceptor cells in the 3D-retinas. 4-OHT-induced gene expression in the 3D-retinas was measured at DD 26 when the photoreceptor cells were degenerated. Two-condition experiment, vehicle control- vs. 5 ÂµM 4-OHT-treated 3D-retinas. Biological replicates: each sample has 24 3D-retinas and 1 replicate.
