Project description:The discovery of noncoding RNAs is reshaping paradigms in molecular biology and virology. Circular RNAs (circRNAs), a class of novel noncoding RNAs, their circular conformation endows these transcripts with critical physiological and pathological roles. Here, we employed circRNAs sequencing technologies, following RNase R treatment on influenza virus-infected human pulmonary epithelial cells to identify and characterize influenza virus-derived circRNAs. Back spicing junctions mapping analysis identified lots of circRNAs from 7 viral gene segment apart from M gene and subsequent experiments confirmed the presence of these IAV-encoded circRNAs in infected cells and mice lung. We found that polymerase genes could encode numerous viral circRNA (vcircRNAs) within infected cells, such as NP and PB1. By vcircRNA overexpression and knockdown with small interfering RNA, we found that these vcircRNAs is required for efficient viral replication. Notably, IAV-derived circRNAs biogenesis was formed with canonical GU/AG splicing mechanism in infected A549 cells. Splicing site mutant viruses displayed a significant decrease in the viral replication in vitro and pathogenicity in mice. Overall, our findings will not only uncover the novel RNA transcripts in IAVs infection cycle, but also provide a new perspective to investigate the crosstalk between host and IAVs from vcircRNAs.

Project description:To investigate whether influenza A virus (IAV) infection alters cellular miRNA profiles, A549 cells were either mock-infected or infected with two different subtypes of IAV, A/Beijing/501/2009 (H1N1; MOI=5) and A/Vietnam/1194/2004 (H5N1; MOI=2), for 24 or 48 h. Total RNA was purified from cell samples, and microarray analysis of miRNAs was performed. The expression of selected miRNAs was further confirmed by quantitative real-time PCR.

Project description:Influenza A virus (IAV) infection can cause the lethal acute respiratory distress syndrome of the lung (ARDS). However, AKI is frequently noticed and correlated to an increased mortality. While the causality for influenza-related ARDS is well established, the pathogenesis of influenza-related AKI is incompletely understood. Yet, in post mortem studies of patients infected with H1N1- or H5N6-type IAV, viral antigen was detected in tubular and glomerular cells. Relevantly, receptors for human and avian IAV are present on human kidney cells, viremia was observed and IAV was repeatedly detected by infectivity- and PCR assays in human urine.

Project description:Circular RNAs (circRNAs), formed by the atypical head-to-tail splicing of exons, have re-emerged as a potentially interesting RNA species given recent reports of a surprising diversity and abundance of circRNA in organisms ranging from worm to human. Here, using deep RNA sequencing, we profiled different RNA species in mouse and observed that circRNAs are significantly enriched in neural tissue, relative to other tissues. Using PacBio sequencing, we determined, for the first time, the circular structure of this population of circRNAs as well as their full-length sequences. We discovered that a disproportionate fraction of the brain circRNA population is derived from host genes that code for synaptic proteins. Moreover, based on the separate profiling of the RNAs localized in neuronal cell bodies and neuropil (enriched in axons and dendrites), we found that, on average, circular RNAs are more enriched in the neuropil than their host gene mRNA isoforms. Using high resolution in situ hybridization we, for the first time, directly visualized circRNA punctae in the dendrites of neurons. The host gene origin and location of the circRNA in neurons suggest the possibility that circRNAs might participate in the regulation of synaptic function and plasticity. Consistent with this idea, we observed via profiling at different developmental stages, that the abundance of many circular RNAs changes abruptly at a time corresponding to synaptogenesis. In addition, following a homeostatic downscaling of neuronal activity many circRNAs exhibit significant up or down-regulation. These data indicate that brain circRNAs are positioned to respond to and regulate synaptic function. Project description:Influenza A virus (IAV) is a human respiratory pathogen that causes yearly global epidemics, and sporadic pandemics due to human adaptation of pathogenic strains. Efficient replication of IAV in different species is, in part, dictated by its ability to exploit the genetic environment of the host cell. To investigate IAV tropism in human cells, we evaluated the replication of IAV strains in a diverse subset of epithelial cell lines. HeLa cells were refractory to growth of human H1N1 and H3N2, and low pathogenic avian influenza (LPAIs) viruses. Interestingly, a human isolate of the highly pathogenic avian influenza (HPAI) virus H5N1 successfully propagated in HeLa cells to levels comparable to a human lung cell line. Heterokaryon cells generated by fusion of HeLa and permissive cells supported H1N1 growth, suggesting the absence of a host factor(s) required for replication of H1N1, but not H5N1, in HeLa cells. The absence of this factor(s) was mapped to reduced nuclear import, replication, and translation, and deficient viral budding. Using reassortant H1N1:H5N1 viruses, we found that the combined introduction of nucleoprotein (NP) and hemagglutinin (HA) from H5N1 was necessary and sufficient to enable H1N1 growth. Overall, this study suggests the absence of one or more cellular factors in HeLa cells that results in abortive replication of H1N1, H3N2, and LPAI viruses, but can be circumvented upon introduction of H5N1 NP and HA. Further understanding of the molecular basis of this restriction will provide important insights into virus-host interactions that underlie IAV pathogenesis and tropism.

Vaccines that broadly protect against all such IAVs, so-called “universal” influenza vaccines, do not currently exist, but are urgently needed. Here, we demonstrated that an inactivated, multivalent whole virus vaccine, delivered intramuscularly or intranasally, was broadly protective against challenges with multiple IAV hemagglutinin and neuraminidase subtypes in both mice and ferrets. The vaccine is comprised of four beta-propiolactone-inactivated low pathogenicity avian influenza A virus subtypes of H1N9, H3N8, H5N1, or H7N3. Vaccinated mice and ferrets demonstrated substantial protection against a variety of IAVs, including the 1918 H1N1 strain, the highly pathogenic avian H5N8 strain, and H7N9. We also observed protection against challenge with antigenically variable and heterosubtypic avian, swine, and human viruses. Compared to mock vaccinated animals, vaccinated mice and ferrets demonstrated marked reductions in viral titers, lung pathology, and host inflammatory responses. This vaccine approach indicates the feasibility of eliciting broad, heterosubtypic IAV protection and identifies a promising candidate for influenza vaccine clinical development.
