Here we performed single-cell Hi-C (scHi-C) analysis to examine the 3D chromatin structures in three stages of breast cancer cells. Population cells Hi-C data as the reference.

scENCORE: leveraging single-cell epigenetic data to predict genome conformation using graph embedding

Project description:Recent advances in chromatin architecture profiling technologies, such as single-cell Hi-C (scHi-C), allow us to dissect the heterogeneity of chromosome higher-order structures across diverse cell states and different individuals. However, scHi-C experiments are still expensive and not immediately available for population-scale profiling. Here, we present scENCORE, a computational method, to reconstruct personalized and cell-type-specific higher-order chromatin structures, such as A/B compartments, directly from more cost-effective and widely available single-cell epigenetic data (e.g., scATAC-seq). We apply scENCORE on scATAC-seq data from post-mortem prefrontal cortex brains and demonstrate its utility to 1) project Mega-base scale chromatin regions into lower dimensional space by leveraging graph embedding technologies based on cell-type-specific co-variability patterns, 2) define A/B compartments via unsupervised clustering, 3) perform an alignment algorithm for multi-graph embedding to derive comparable chromatin representations and highlight dynamic chromatin compartments across cell states and individuals. Validated by Hi-C experiments using FACS-sorted cells, scENCORE can faithfully reconstruct cell-type-specific chromatin compartments. Furthermore, scENCORE uniformly constructs chromosome conformation across population-scale scATAC-seq data and discovers key 3D structural switching events associated with psychiatric disorders. In summary, scENCORE allows cost-effective cell-type-specific and personalized reconstruction that delineate higher-order chromatin structures.

SnapHiC-D: a computational pipeline to identify differential chromatin contacts from single cell Hi-C data

Project description:Single cell Hi-C (scHi-C) has been used to map genome organization in complex tissues. However, computational tools to detect dynamic chromatin contacts from scHi-C datasets in development and through disease pathogenesis are still lacking. Here, we present SnapHiC-D, a computational pipeline to identify differential chromatin contacts (DCCs) between two scHi-C datasets. Compared to methods designed for bulk Hi-C data, SnapHiC-D detects DCCs with high sensitivity and accuracy. We used SnapHiC-D to identify cell-type-specific chromatin contacts at 10 kilobase resolution in mouse hippocampal and human prefrontal cortical tissues, and demonstrated that DCCs detected in the cortical and hippocampal cell types are generally correlated with cell-type-specific gene expression patterns and epigenomic features. Multiomic analysis of Cohesin reveals that ZBTB transcription factors contribute to chromatin interactions

Project description:One bottleneck in understanding the principles of 3D chromatin structures is caused by the paucity of known regulators. Cohesin is essential for 3D chromatin organization, and its interacting partners are candidate regulators. Here, we performed proteomic profiling of the Cohesin in chromatin and identified transcription factors, RNA-binding proteins, and chromatin regulators associated with Cohesin. Acute protein degradation followed by time-series genomic binding quantitation and BAT Hi-C analysis were conducted, and the results showed that the transcription factor ZBTB21 contributes to Cohesin chromatin binding, 3D chromatin interactions and transcriptional repression. Strikingly, multiomic analyses revealed that the other four ZBTB factors interacted with Cohesin, and double degradation of ZBTB21 and ZBTB7B led to a further decrease in Cohesin chromatin occupancy. We propose that multiple ZBTB transcription factors orchestrate the chromatin binding of Cohesin to regulate chromatin interactions, and we provide a catalog of many additional proteins associated with Cohesin that warrant further investigation.

Carboplatin resistance-associated changes in the 3D chromatin landscape of a triple-negative breast cancer Patient-Derived Xenograft [RNA-Seq]

Project description:Changes in the three-dimensional (3D) structure of the genome are an emerging hallmark of cancer. However, little is known about the rewiring of the 3D chromatin landscape during cancer progression to a chemotherapy-resistant state. We utilized a patient-derived xenograft (PDX) mouse model of triple-negative breast cancer (UCD52) to characterize changes in the 3D structure between the primary tumor and carboplatin-resistant state. Systematic integration of matched chromatin conformation capture (Hi-C), RNA-seq, and whole-genome sequencing data revealed a widespread increase in short-range (<2Mb) interactions with the corresponding increase in chromatin looping and topologically associating domain (TAD) formation, chromatin state switching into a more active state, large-scale deletions, amplification of ATP-binding cassette (ABC) transporters and nearly complete shutdown of drug metabolism pathways. Rewiring of the 3D genome was associated with TP53, TP63, BATF, FOS-JUN family of transcription factors and led to activation of many aggressiveness-, metastasis- and other cancer-related pathways. Transcriptome changes suggest the role of downregulated protein-coding genes and upregulated long-noncoding RNAs in drug resistance. Integrative analysis confirmed increased ribosome biogenesis and oxidative phosphorylation, suggesting the role of mitochondrial metabolic processes. Our results highlight that 3D genome remodeling may be a key mechanism underlying drug resistance.
