RNAseq analysis of genes differentially expressed in H1299 cells with anti-circadian rhythm dysfunctional treatment

ABSTRACT: We examined the biological difference between H1299 cells with the treatments targeting circadian rhythm in order to better understand circadian rhythm disruption as a feature of cancer. To this end, we knocked down CLOCK using siRNA (siCLOCK) or melatonin pre-treatment and assessed the gene expression pattern by RNA-Seq.

Regulatory T cells in hepatic circadian rhythm

Project description:Regulatory T cells (Treg cells) are important to maintain self-tolerance. In tissues, Treg cells can perform non-classical functions, for example, they are implicated in regulating metabolic processes in the adipose tissue. Their function in the liver is less well understood. We found here that Treg cells are important to secure the peripheral hepatic circadian rhythm of core-clock regulators and clock-controlled genes. Undisturbed metabolism in the liver required the presence of Treg cells and was especially important in the early postnatal phase, a distinct time period at around day 10, when the liver had not fully matured and Treg cells proliferated and accumulated in the liver-tissue. Our findings highlight a critical role for Treg cells to establish and maintain liver homeostasis.

Bi-directional regulation between circadian rhythm and neurodegeneration-associated FUS

Project description:Circadian rhythms are daily physiological and behavioral changes governed by an internal molecular clock, and dysfunctions in circadian rhythms have long been associated with various neurodegenerative diseases. Abnormal sleep-wake cycle often precedes the onset of cognitive and motor symptoms in patients, while the pathological changes may further exacerbate the disturbance in circadian cycle. It is unclear whether dysregulated circadian rhythm is a consequence of, or a contributing factor for, neurodegeneration. In addition, the evidence directly connecting the neurodegeneration-associated proteins to core circadian clock gene expression remains sparse. Here we show that FUS, a RNA-binding protein implicated in the pathogenesis of ALS and frontotemporal dementia, exhibits a bi-directional regulation with circadian rhythm. Our meta-analysis of RNAseq datasets and subsequent biochemical analysis revealed FUS as a gene regulated by circadian oscillation. Furthermore, NR1D1 binds the FUS promoter and regulates the amplitude of FUS oscillation. Meanwhile, FUS is recruited by transcriptional co-repressor PSF, and is found in the same complex as Bmal-Clock to repress Per2 expression. More strikingly, in cells and brain tissues from homozygous knock-in rats, the pathogenic R521C mutant FUS significantly alters the oscillation patterns of core circadian genes even at young age. Therefore, our results have revealed a novel bi-directional mechanism whereby dysregulated circadian clock and FUS expression may exacerbate neurodegeneration via mutual influence.

Project description:Identification of cyclical expressed coding and non-coding genes during the circadian rhythm in NIH3T3 cells. NIH3T3 cells were synchronized for their circadian rhythm and RNA sequencing were performed at several time points along the rhythm. This data was used to identify cyclical expressed genes as well as long intergenic non-coding RNAs. NIH3T3 cells were synchronized with 100 nM Dexamethasone for 2 hours, then medium was changed to normal culture medium (0h). Every 4 hours cells were harvested, RNA isolated and RNAseq performed.

Tuning circadian rhythm of CAFs against cancer progression

Project description:Circadian disruption orchestrates various biological functions associated with carcinogenesis and tumor progression in cancer cells. Yet the influential role in the tumor microenvironment (TME), including cancer-associated fibroblasts (CAFs), remains unveiled. Here, we report an uncovered signaling axis, BMAL1-LHX8, that elicits the transitioning of CAF-like properties via coordinating the tumor-supportive activity in ameloblastoma (AM) stromal. Both in the co-culture system and stroma-rich AM tumoroid model, CAFs augmented tumor growth, cell proliferation, and metabolic activities. Time-series RNA-sequencing analysis indicated the perturbation of circadian rhythm in the AM+CAF group and LHX8 was considerably involved. CRISPR/cas9 system-based loss-of-function study suggested that the BMAL1-LHX8 signaling axis was highly correlated with several tumor-supportive activities, including secretion of growth factors and ECM remodeling molecules. It also contributed to the resistance of BRAF inhibitor (PLX4032), which could be effectively suppressed by the clock regulator (GSK4112, an agonist of REV-ERB which suppresses BMAL1 expression). This phenomenon confirmed that GSK4112 elevated the anti-tumor efficacy of PLX4032 in the xenograft model. Collectively, these data underscore the role of the BMAL1-LHX8 axis in exacerbating the CAF-like transitioning in AM stromal and tuning the circadian rhythm via clock regulators. This research offering the experimental evidence for the development of chrono-chemotherapy and offering new possibilities for the cancer treatment in the future.

Liver gene expression response to circadian rhythm disruption

Project description:Frequent shift work causes disruption of the circadian rhythm and might on the long-term result in increased health risk. Current biomarkers evaluating the presence of circadian rhythm disturbance (CRD) require 24-hr (around the clock) measurements, which is not practical for use in large-scale (human) studies. The aim of the present study was to identify universal biomarkers for CRD independent of time of day using a transcriptomics approach. Female FVB mice were exposed to six shifts in a clockwise (CW) and counterclockwise (CCW) CRD protocol and sacrificed at baseline and after 1 shift, 6 shifts, 5 days recovery and 14 days recovery, respectively. At six time-points during the day, livers were collected for mRNA microarray analysis. Bioinformatics analysis identified a set of universal markers for CRD. These biomarkers might be useful to measure CRD and can be used later on for monitoring the effectiveness of intervention strategies aiming to prevent or minimize chronic adverse health effects.
