Project description:Chimeric antigen receptor (CAR)-T cells are powerful therapeutics; however, their efficacy is often hindered by critical hurdles. Here utilizing the endocytic feature of the cytotoxic T-lymphocyte-associated antigen-4 (CTLA-4) cytoplasmic tail, we reprogram CAR function and substantially enhance CAR-T efficacy in vivo. CAR-T cells with monomeric, duplex or triplex CTLA-4 cytoplasmic tails (CCTs) fused to the C terminus of CAR exhibit a progressive increase in cytotoxicity under repeated stimulation, accompanied by reduced activation and production of proinflammatory cytokines. Further characterization reveals that CARs with increasing CCT fusion show a progressively lower surface expression, regulated by their constant endocytosis, recycling and degradation under steady state. The molecular dynamics of reengineered CAR with CCT fusion results in reduced CAR-mediated trogocytosis, loss of tumor antigen and improved CAR-T survival. CARs with either monomeric (CAR-1CCT) or duplex CCTs (CAR-2CCT) have superior antitumor efficacy in a relapsed leukemia model. Single-cell RNA sequencing and flow cytometry analysis reveal that CAR-2CCT cells retain a stronger central memory phenotype and exhibit increased persistence. These findings illuminate a unique strategy for engineering therapeutic T cells and improving CAR-T function through synthetic CCT fusion, which is orthogonal to other cell engineering techniques.

Project description:The tumor microenvironment presents many obstacles to effective CAR T cell therapy, including glucose competition from tumor and myeloid cells. Using mouse models of acute lymphoblastic leukemia (ALL), renal cell carcinoma (RCC), and glioblastoma (GBM), we show that enforced expression of the glucose transporter GLUT1 enhances anti-tumor efficacy and promotes favorable CAR T cell phenotypes for two clinically relevant CAR designs, 19-28z and IL13Ra2-BBz. In the NALM6 ALL model, 19-28z-GLUT1 promotes Tscm formation and prolongs survival. RNA sequencing of these CAR T cells reveals that overexpression of GLUT1, but not GLUT3, enriches for genes involved in glycolysis, mitochondrial respiration, and memory precursor phenotypes. Extending these data, 19-28z-GLUT1 CAR T cells improve tumor control and response to rechallenge in an RCC patient derived xenograft model. Furthermore, IL13Ra2-BBz CAR T cells overexpressing GLUT1 prolong survival of mice bearing orthotopic GBMs and exhibit decreased exhaustion markers. This novel engineering approach can offer a competitive advantage to CAR T cells in harsh tumor environments where glucose is limiting.

Project description:Chimeric antigen receptor T cells (CAR-Ts) are transformative cellular therapies; however, current forms of CAR-T face multiple major hurdles. These include antigen loss, tumor microenvironment suppression, trafficking, proliferation, toxicity, and persistence. An efficient way to overcome these challenges is to engineer thousands of different CAR-T variants, and systematically select the best ones. To achieve this, we develop CLASH, a versatile platform that enables high-efficiency massively parallel CAR-T engineering. In CLASH, pooled AAVs mediate simultaneous gene editing and precise CAR knock-in via massively parallel homology-directed repair (HDR). Such library-scale HDR events produce a pool of stably integrated CAR-T variants each with targeted immune gene editing. In vitro or in vivo CLASH experiments using human CD8 and CD4 T cells subject the CAR-T pools to long-term co-culture or animal models of cancer, enabling unbiased selection of favorable CAR-T variants with enhanced cancer killing and persistence. Next-generation sequencing of genomic integrations deconvolves the time-course dynamics of knock-in CAR-T variants and identify winning CAR-Ts that survived specific selections. Validations of convergent top genes JADE1, PELI1, EHMT1, NLRP10, KDM4E, TET2 and PRDM1 show that their perturbations in CAR-Ts modulate T cell characteristics such as proliferation, exhaustion and memory phenotypes. A PRDM1 exon3-skip mutant CAR-T exhibits increased proliferation capacity, central memory cell phenotype and longevity, resulting in high-performance in vivo therapeutic efficacy in adoptive cell therapy models across multiple cancer models including solid tumor. Time-course transcriptomics and immune profiling and molecular interrogations demonstrate that PRDM1 exon3-skip CAR-Ts have multiple rewired gene expression patterns and immunological programs. Interrogations of the epigenetic mechanism via histone array, co-immunoprecipitation and genome-wide chromatin binding by Cut-and-Run reveal that deletion of exon-3 leads to disruption of histone H4 binding to the PR domain, thereby altering the regulation of critical downstream immune factors including SELL, CCR7, STAT1, STAT6, CDCA7 and IL7R. The versatility of CLASH is broadly applicable to the engineering of various desired CAR features in a wide range of cell therapies.

Project description:Due to the low-throughput process of systematically designing and functionally testing chimeric antigen receptors (CARs), only a small set of immune signaling domains have been thoroughly explored, despite their major role in T cell activation, effector function and persistence. SpeedingCARs presents an integrated method for engineering CAR T cells by signaling domain shuffling and functional screening by single-cell sequencing. Leveraging the inherent modularity of natural signaling domains, we generated a diverse library of 180 unique CAR variants, which were genomically integrated into primary human T cells by CRISPR-Cas9. Functional and pooled screening of the CAR T cell library was performed by co-culture with tumor cells, followed by single-cell RNA sequencing (scRNA-seq) and single-cell CAR sequencing (scCAR-seq), thus enabling high-throughput profiling of multi-dimensional cellular responses.
