Single cell RNA sequencing immune cells (macrophages, CD4 T and B cells) from male and female mice, at 0,1,2,3 hours after IFNa injection.

ABSTRACT: Single cell RNA sequencing dataset collected in two independent experiments, including ~24,061 cells (reffered as Dataset A in the paper), and ~13,995 cells (reffered as Dataset B in the paper). Datasets include male and female mice, in 4 consecutive time points - 0h (no IFN, PBS), and 1,2,3 h after IFNa administration. Single cell RNA-sequencing was performed on the 10X platform.

Project description:We report the grobal gene expression in follicular (FO) B cells stimulated with CpG, IFNa, and CpG plus IFNa for 12 hours prior to the onset of PC differentiation. We found that stimulation with CpG plus IFNa upregulates metabolic processes compared to stimulation with CpG alone. This study highlight the pivotal role of IFNa in determining the fate of PC differentiation of TLR9-activated FO B cells.

IFNa dose response in primary murine B cells

Project description:B cells respond robustly to IFNa. Here we analyze gene expression profiles of primary murine splenic B cells treated with 10 fold serially diluted IFNa in vitro. We explore sensitivity to ISGs to IFNa as they relate to dose. Generally ISGs do not cluster significantly in a dose dependent manner. However there are notable spreads in sensitivity to IFNa. Splenic B cells were isolated by negative selection from 6wk old male C57BL/6 mice. These were cultured with IFNa (0U/ml-10 000U/ml) for 2hrs in vitro. Cells were then transferred directly into TriZol. RNA was prepared in Trizol for gene expression profiling by Affymetrix Mouse Gene 1.0 ST Arrays in triplicate for each concentration of IFNa.

Project description:We report cell specific responses to IFNa in 11 different peripheral immunocyte populations in the mouse. These cells represent the core ImmGen immunocyte lineage panel. Profiles from these were used to analyze cell specific responses to IFNa. In general a core set of ISG transcripts are induced in all cells. Smaller sets of ISGs were induced in a cell specific manner. In particular, splenic granulocytes and dendritic cells show restriced indcution of sets of ISGs. Male C57BL/6 mice were injected subcutaneously with 10,000U IFNa according to time course profile. Splenocytes/Peritoneal lavage suspensions were stained in multicolor antibody panels that were used to distinguish 11 different immunocyte populations (Immgen 11 cell set). These cells were sorted by FACS directly into TriZo and gene expression profiling was performed on Affymetrix Mouse Gene 1.0 ST Arrays.

Kinetics of IFNa response

Project description:We describe finely resolved kinetics of the transcriptional response to IFNa in B cells in vivo. Temporal changes in expression of the most robustly induced ISGs were analyzed across 23 (15min - 15hrs) timepoints. Most ISGs reach peak induction at approximately 2hrs and generally in a synchronus manner. These analses provide insight into the regulatory network structure of IFN responses. Male C57BL/6 mice were injected subcutaneously with 10,000U IFNa according to time course profile. Splenic B cells were sorted by FACS directly into TriZol and gene expression profiling was performed on Affymetrix Mouse Gene 1.0 ST Arrays.

The study of Atlantic cod (Gadus morhua) spleen global gene expression response to intraperitoneal injection with formalin-killed atypical Aeromonas salmonicida.

Project description:This study was performed to validate the newly developed CGP Atlantic cod 20K oligonucleotide microarray. Atlantic cod (Gadus morhua) received an intraperitoneal injection of either formalin-killed, atypical Aeromonas salmonicida (Asal) or PBS and transcriptional profiles of spleen tissues from Asal-injected fish were compared to those from pre-injection control fish and PBS-injected control fish. Gene expression profiles resulting from this study were compared to those from suppression subtractive hybridization library studies, that were previously performed on the same samples, and to literature. Gene expression patterns of single genes were confirmed by QPCR analysis. This study has shown that the newly developed CGP Atlantic cod 20K oligo microarray platform is a valuable tool for cod genomic research. Fish were assigned to 1 of 3 groups: Asal group, PBS group or 'undisturbed control' group (the latter were not handled during the experiment). These groups were kept in 3 separate tanks. For the test samples, RNA was used from individual spleen samples that were taken from 6 fish from each of 4 treatment groups: PBS group pre-injection (0H PBS), Asal group pre-injection (0H Asal), PBS group 24 hours post-injection (24HPI PBS) and Asal group 24 hours post-injection (24HPI Asal). All test samples were labeled with AlexaFluor 647. For the universal reference sample, RNA from 31 'undisturbed control' fish was pooled, with each individual contributing an equal amount, and labeled with AlexaFluor 555. Each individual test sample was hybridized together with the universal reference sample on an array. For one sample from the 0H PBS group the array failed. This study therefore includes 6 biological replicates for 0H Asal, 24HPI Asal and 24HPI PBS groups and 5 biological replicates for the 0H PBS group.
