RNA-seq analysis of gene expression regulated by LSD1 in CD8+ T cells

ABSTRACT: In the RNA-seq analyses of in vitro activated and expanded CD8+ T cells, we found that GSK treatment significantly altered the transcriptome, with 241 genes upregulated and 426 genes downregulated respectively . Gene Ontology (GO) enrichment analysis revealed that the upregulated genes were highly enriched in biological processes related to cell killing and cytokine production.

Project description:We performed RNAseq analysis to determine the effect of MFN2 deletion on oocyte global gene expression profile. RNAseq revealed a total of 363 genes were significantly differentially expressed (p<0.05) in Mfn2-/- GV oocytes compared to WT (241 up-regulated and 122 down-regulated). Gene ontology (GO) analysis indicated significant over-representation of elements involved in regulation of embryonic development, cell death and survival, and cell morphology. Pathway analysis of top10 upregulated and downregulated annotated genes are listed. Our findings provide new insight into the role of MFN2 in the oocytes, and may help understand the potential mechanism of subfertility and reproductive aging associated with MFN2-deficiency.

Gene expressions in normal breast duct vs lobule

Project description:Gene expressions were measured in 8 normal breast duct samples and 8 normal breast lobule samples from premenopausal patients using Agilent-028004 SurePrint G3 Human GE 8x60K Microarray. A total of 426 transcripts were identified as being significantly differentially expressed. Supervised hierarchical clustering based on the 426 differentially expressed genes showed distinct clustering of the duct and lobule samples.The significant enrichment analysis of GO terms for the differentially expressed genes using the R language package software demonstrated that these 426 differentially expressed genes were involved in many important biological processes, including negative regulation of low-density lipoprotein receptor biosynthetic process, response to steroid hormone stimulus and oxidation reduction. 17 differential expressed genes identified by microarray were randomly chosen for further validation using quantitative RT-PCR. Human small intestinal organoids grown with a specific protocol to enrich for Paneth cells were treated with an inhbitor (GSK-LSD1) for the epigenetic modulator LSD1.

Project description:To assess the role of LSD1 in human intestinal epithelium, human small intestinal organoids were treated with an inhibitor for LSD1 (GSK-LSD1) and compared to untreated organoids. The organoids were grown with specific conditions where Paneth cells are present in the organoids as similar experiments in mice show that Paneth cells disappear upon GSK-LSD1 treatment. Similar to mouse intestinal organoids, Paneth cells dissappear upon GSK-LSD1 treatment. Furthermore, we used these gene set enrichment analysis on these microarray data to show that these human intestinal organoids have a similar phenotype as mice epithelium without LSD1.

GSK-3Î² inhibition promotes engraftment of ex vivo expanded hematopoietic stem cells

Project description:Glycogen synthase kinase-3Î² (GSK-3Î²) has been recently identified as an important regulator of stem cell function. In vitro studies show that GSK-3Î² inhibition delays proliferation of human haematopoietic progenitor cells while increasing numbers of late dividing multipotent progenitors. Gene expression analysis revealed that GSK-3Î² inhibition modulates the expression of a subset of genes that are transcriptional targets for cytokines. GSK-3Î² inhibition antagonised down-regulation of genes encoding cyclin dependent kinase inhibitor p57 and a member of the growth arrest and DNA damage 45 family, GADD45B as well as up-regulation of cyclin D1 by cytokines, providing a possible mechanism for the BIO-induced delay in cell cycle progression. Surprisingly, inhibition of GSK-3Î² earlier shown to prevent Î²-catenin degradation and promote the nuclear accumulation of Î²-catenin was not sufficient to activate its transcriptional targets in haematopoietic stem cells. GSK-3Î² inhibition up-regulated the expression of a several positive regulators of stem cell function suppressed during cytokine-induced proliferation. The data supports a clinical role for GSK-3Î² inhibition to improve engraftment efficiency of ex vivo expanded stem cells. Total RNA was isolated from three groups following expansion of CD34+ cells in cytokikes and then treatment with BIO, as described below.

Project description:To assess the role of LSD1 in mice small intestinal epithelium, small intestinal organoids were treated with an inhibitor for LSD1 (GSK-LSD1) and compared to untreated organoids. Similar to intestinal epithelium from mice with an intestinal epithelium specific LSD1-KO, paneth cells dissappear upon GSK-LSD1 treatment. We used these sequencing data to show that these small intestinal organoids have a similar phenotype as mice epithelium without LSD1.

Systemic LSD1 inhibition prevents aberrant remodeling of metabolism in obesity

Project description:The transition from lean to obese states involves systemic metabolic remodeling that impacts insulin sensitivity, lipid partitioning, inflammation, and glycemic control. Here, we have taken a pharmacological approach to test the role of a nutrient-regulated chromatin modifier, lysine-specific demethylase (LSD1), in obesity-associated metabolic reprogramming. We show that systemic administration of an LSD1 inhibitor (GSK-LSD1) reduces food intake and body weight, ameliorates non-alcoholic fatty liver disease (NAFLD), and improves insulin sensitivity and glycemic control in mouse models of obesity. GSK-LSD1 has little effect on systemic metabolism of lean mice, suggesting LSD1 has a context-dependent role in promoting maladaptive changes in obesity. Analysis of insulin target tissues identified white adipose tissue as the major site of insulin sensitization by GSK-LSD1, where it reduces adipocyte inflammation and lipolysis. We demonstrate that GSK-LSD1 reverses NAFLD in a non-hepatocyte-autonomous manner, suggesting an indirect mechanism potentially via inhibition of adipocyte lipolysis and subsequent effects on lipid partitioning. Pair-feeding experiments further revealed that effects of GSK-LSD1 on hyperglycemia and NAFLD are not a consequence of reduced food intake and weight loss. These findings suggest that targeting LSD1 could be a strategy for treatment of obesity and its associated complications including type 2 diabetes and NAFLD.

Project description:Transcriptome sequencing (RNA-seq) analysis uncovered that 1238 genes were upregulated, 923 genes were downregulated in sinhcaf mutant FG follicles, compared to wild type FG follicles. Loss of sinhcaf in mature eggs resulted in upregulation of 904 genes, and downregulation of 911 genes. Downregulated genes in sinhcaf mutant FG follicles and eggs were classified by gene ontology (GO) analysis, then the top 30 GO terms with highest -log10P values were screened out, and at least two downregulated genes were included in each biological processes, cellular components or molecular function term. Microtubules and microtubule-based processes were included in the top 30 GO terms.
