Transcriptomics of PLXDC2 knockdown BMDM treated with PTEN

ABSTRACT: To evaluate whether PLXDC2 mediated the role of PTEN on macrophages, PLXDC2 was knocked down in M2-polarized BMDMs, and the resultant PLXDC2-knocked down cells together with control cells were treated with or without PTEN, before subjected to global transcriptome profiling.

Expression profiles of M2-polarized bone marrow-derived macrophage from wild type mouse [BMDM_RNA-seq]

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to evaluate the gene expression of M2-polarized bone marrow-derived macrophages (BMDM) compared with M0-BMDMs from wild type (WT) mouse. Methods: BMDMs were obtained from WT mice and polarized toward M2-BMDMs using IL-4 and M-CSF. M0-BMDMs were maintained in culture with M-CSF only. Total RNA of M2- and M0-BMDMs was extracted. BMDM RNA profiles were generated by deep sequencing for two groups (M2- versus M0-BMDM) with three mouse samples each. Results: There were significant differences between M2- and M0-BMDMs. Conclusions: Polarization of BMDMs from M0 to M2 induces various changes at the transcription level.

Secretome of P2X7 receptor - Macrophage activation and polarization modify P2X7 receptor secretome influencing the inflammatory process

Project description:In order to determine P2X7R secretome we analyzed the proteins present in cell-free supernatants from wild-type (P2rx7+/+) or P2rx7-/- bone marrow-derived macrophages (BMDMs) polarized either to M1 or M2 and subsequently treated with ATP. BMDMs were primed with LPS (M1) or IL-4 (M2) for 4 hours and the proteins secreted during this step were extensively washed with PBS before ATP was added in fresh buffer. The complex mixture of proteins obtained in the macrophages supernatants after ATP stimulation were fractionated using one dimension gel electrophoresis and 10 bands were selected for LC-MS/MS analysis based in their presence in higher intensity in P2rx7+/+ supernatant compared with P2rx7-/- supernatant.

Transcriptomic profiling of Bone Marrow Derived Macrophages (BMDM) treated with KN93 by RNA sequencing

Project description:Studies have revealed that TAMs can promote tumor immune escape, tumor growth, angiogenesis, and metastasis. Targeting TAMs to reset M2 towards the anti-tumor M1 phenotype is considered as a promising strategy in cancer immunotherapy. Interestingly, we found in the current investigation that the expression level of CAMKII mRNA in M2 was much higher than that in M1 . Based on this finding, the CAMKII specific inhibitor KN93 was used to explore the effect on bone marrow-derived macrophages. Strikingly, KN93 significantly increased the expression of CD86 (M1 marker) and reduced CD206 (M2 marker) expression in a concentration-dependent manner by the flow cytometry. To further verify whether KN93 could affect the polarization of BMDMs at the transcriptome level, we cultured BMDMs with KN93 (5 μM or 10 μM) or PBS for 24 h and analyzed the global transcriptional profile in cells through RNA sequencing. Compared with control cells, KN93-treated BMDMs expressed significantly higher levels of M1-related transcriptional factors, cytokines and other molecules and lower levels of M2-associated transcriptional factors, cytokines and other molecules. Conclusively, these results demonstrate that targeting CAMKII reprogramed M2 toward the M1 phenotype in vitro.

Project description:To understand the molecular signature of the IL-10/IL-18 polarized macrophages, we performed transcriptome analysis for mouse BMDMs polarized with PBS (Naïve), IFN-γ (classic M1 stimulator, M1, 20ng/ml), IL-4 (alternative M2 stimulator, M2, 20ng/ml), IL-10 (M10, 2000ng/ml), IL-18 (M18, 2000ng/ml) or IL-10 and IL-18 (M1018, 2000ng/ml each). These data suggest that IL-10 and IL-18 cooperatively modulate a set of gene expressions and pathway activities in macrophages and contribute to a distinct polarization state.

This study provides data on how M1 and M2 BMDMs differ in their overall gene expression profiles in mice as well as how gene expression is influenced by EGFR inhibition during polarization.
