Transcriptional profiles of before and after activation in CD4 T cells

ABSTRACT: For RNA preparation, 2 million resting and 48-h activated CD4+ T cells were used for RNA extraction using the miRNeasy Mini Kit (QIAGEN).This project focuses on differences in the transcriptome before and after CD4 T cell activation.

Transcriptome data (mRNA and non-coding RNAs) of Bim-deficient Treg cells and aged Treg cells, respectively

Project description:CD4+YFP+ Treg cells were sorted from the peripheral lymph nodes and spleens of Foxp3-Cre mice (8-10-weeks-old), Foxp3-Cre;Bim-fl/fl mice (8-10-weeks-old), or Foxp3-Cre mice (older than 18-months-old), respectively. Detailly, peripheral lymph nodes and spleens were harvested from mice, and grinded into single cells, then the CD4+-T cells were isolated by Mouse CD4 T Lymphocyte Enrichment Set-DM (BD Biosciences, 558131), followed with FACS sorting (SONY Cell Sorter, SH800S) to purify CD4+YFP+ Treg cells with purities >99%. RNA samples were prepared with the miRNeasy Mini Kit (Qiagen, 21704), then reverse transcribed, amplified, labeled (Affymetrix GeneChip pico kit, 703308), and hybridized to Clariom D Arrays, mouse (Affymetrix, 902931).

A comparison of RNA extraction and sequencing protocols for detection of small RNAs in plasma

Project description:We compared 3 small RNA library prep kits (CleanTag, NEXTflex, QIAseq) and two RNA extraction methods (miRNeasy and MagnaZol) on plasma. We report that library preparation has a significant effect upon the miRNA profile detected, with QIAseq libraries exhibiting the least sequencing bias of the three library kits. RNA extraction methods also contribute, to a lesser extent, to the miRNA profile detected, with MagnaZol RNA extraction increasing the percentage of reads mapping to miRNAs and the number of individual miRNAs detected.

Gene expression in the hippocampus of Mef2c-HET mice

Project description:Gene expression of Mef2c-het mice vs. WT littermates in hippocampus Total RNA isolated from hippocampus of P1 and P30 aged Mef2c-HET and WT mice using QIAGEN miRNeasy mini kit (QIAGEN; Cat #217004) were processed on an Illumina mouse Ref8 v2 beadchip microarrays following the manufacture’s protocol. Microarray data analysis was performed using R and Bioconductor packages. Raw expression data were log2 transformed and normalized by quantile normalization. Probes were considered robustly expressed if the detection P value was 0.01 for at least half of the samples in the data set.

Sequencing of all RNA species by next generation sequencing of wildtype and GCNAKO Drosophila ovaries

Project description:Purpose: To identify significantly different individual mRNA species or genetic pathways in the GCNAKO mutant sample when compared to the wildtype sample. GCNA is encoded by CG14814 (Flybase ID: FBgn0023515). Method: Total RNA was extracted using the Qiagen miRNEasy kit, followed by on column DNAse digest using the Qiagen DNAse digest kit. We used the miRNEasy kit to ensure collection of small RNA species as well as total RNA. RNA was collected from three independent bological replicates of freshly dissected Drosophila ovaries ( 100 ovaries per replicate), collected from 1-3 day old female Drosophila. Ovaries were flash frozen in liquid nitrogen after dissection to preserve the RNA species and prevent degradation. RNAse free conditions were maintained throughout the extraction protocol. RNA quality was tested by the sequencing core before sequencing the RNA.

Probes were considered robustly expressed if the detection P value was 0.05 for at least half of the samples in the data set. Probes were re-mapped to mouse Ensembl gene IDs (v67; May 2012 data freeze) for comparison with RNA-sequencing data.

Project description:Staphylococcus aureus CBS2016-05 and PS/BAC/317/16/W were spiked (4E+06 CFU/ml) into platelet concentrates (PCs) and Trypticase soy broth (TSB) and allowed to grow until early stationary phase (6 days) at 22-24°C. Subsequently, the cells were pelleted at 4°C and subjected to RNA extraction using the miRNeasy Mini Kit, following the manufacturer's instructions. To eliminate genomic DNA, the RNA samples from three independent biological replicates were treated with TURBO™ DNase AmbionTM (Thermo Fisher Scientific).

Cyclin D2 overexpression drives B1a-derived MCL-like lymphoma in mice

Project description:We provide RNA sequencing data for a Ccnd2/p53/Mb1Cre mouse model (Mb1Cre is active from pre-B cells onwards). This mouse model features Ccnd2 overexpression and p53 loss in B-cells, and develops tumors that resembles Mantle cell lymphoma (MCL). These Ccnd2/p53/Mb1Cre mice develop both non-MCL and MCL-like lymphomas and RNA samples from both groups were sequenced. Fresh lymphoma cells (5x10exp6) were frozen in 700 µl of QIAZOL and stored in -80°C. RNA was prepared using a miRNeasy mini kit (Qiagen).

Real-time quantitative PCR array analysis of primary colon cancer and liver metastasis derived exosomes

Project description:To isolate exosomes from colon tissue, colon tissue were removed and gently disaggregated with tweezers in dissociation buffer, followed by incubation at 37°C for 1 h. The disaggregated samples were centrifuged at 1,000 g for 10 min, 2,000 g for 20 min, 4,000 g for 30 min and 10,000 g for 1 h with the supernatant being retained each time. The tissue exosomes were collected by centrifuging the samples at 100,000 g for 1.5 h at 4°C, and the pellet was suspended in ice-cold PBS. Total RNA was isolated from cells, exosomes and tissue using a miRNeasy mini kit (Qiagen). miRNA expression profiling including exosomes and their donor cells or tissues was performed using the Qiagen miScript miRNA PCR Array Mouse miRBase Profiler. To isolate exosomes from liver tissue, a 20-G catheter was inserted into the portal vein of anaesthetized mice. The perfused liver tissue, as well as colon tissue were removed and gently disaggregated with tweezers in dissociation buffer, followed by incubation at 37°C for 1 h. The disaggregated samples were centrifuged at 1,000 g for 10 min, 2,000 g for 20 min, 4,000 g for 30 min and 10,000 g for 1 h with the supernatant being retained each time. The tissue exosomes were collected by centrifuging the samples at 100,000 g for 1.5 h at 4°C, and the pellet was suspended in ice-cold PBS. Circulating MicroRNAs and Treatment Response in Childhood Asthma

Project description:Total RNA was isolated from serum samples by the Qiagen miRNeasy Serum/Plasma extraction kit and QIAcube automation. All samples were quantified using the Nanodrop spectrophotometer prior to plating. Small RNA-seq libraries were prepared using the Norgen Biotek Small RNA Library Prep Kit and then sequenced on the Illumina NextSeq 500 platform at 51bp single end reads. ExceRpt was employed to assess the read quality and annotate miRNAs. The read count was log transformed and normalized by quantile normalization.
