Project description:Extracellular vesicles, including exosomes, and exomere nanoparticles, are under intense investigation for cargo that may serve as clinical biomarkers or therapeutic targets. Here, we report discovery of a new extracellular nanoparticle, termed supermeres. We performed LC/MS-MS proteomics analyses on gradient-purified sEVs, NVs, exomeres and supermeres. The proteomic profile of supermeres is clearly distinct from that of sEVs, NVs and exomeres. This study identifies a new functional nanoparticle replete with potential circulating biomarkers and therapeutic targets that can be exploited for clinical benefit in a host of diseases.

Project description:Cancer stem cells (CSCs) are pluripotent cells that have been implicated in tumor proliferation, metastatic dissemination, and recurrence of various cancers. The prognosis of colorectal cancer, which often presents late due to absence of early symptoms, depends on the stage at presentation. In the present study we have isolated and characterized cancer stem cells from colorectal cancer tissues and normal stem cells from normal colon tissues. Only sporadic colorectal cancer cases were considered where the patient had not received any neo-adjuvant therapy to avoid any bias introduced in the cellular transcriptome by external agents. Normal colon tissues were taken from adjacent region of resected specimen as well as non-cancerous operative colon cases. For our study, we have used cancer and normal stem cell markers defined in established literature. For isolating cancer stem cells by FACS, CD44 and CD166 tagged to phycoerythrin (PE) and Alexa Fluor 647 respectively, were used. For isolating normal colon stem cells, CD29, tagged to PE, and Lgr5, tagged to Alexa Fluor 647 were used. Only dual marker-positive cells were isolated to get an enriched population. Tumor sphere assay was done on representative samples to validate the stemness of isolated cells. RNA was isolated from the isolated cell populations and microarray was done to study the whole genome transcriptomic changes.

Project description:Metastasis is a complex process involving multiple steps. We were interested in the role of microRNAs (miRNAs) in the process of liver colonization by colorectal cancer cells. We hypothesized that the comparison between non-metastatic versus metastatic isogenic cell line should thus offer valuable insight to the molecular mechanisms involved in developing metastatic behavior. KM12C/KM12SM and SW480/SW620 are probably the best available models of isogenic cell lines differing in metastatic properties for colorectal cancer. Our first goal was to identify miRNAs that contribute to the metastatic traits of the isogenic colorectal cancer cell lines, KM12C/KM12SM and SW480/SW620. Total RNA was extracted from cells using the mirVana kit (Ambion). Total RNA (1 µg) from KM12C and SW480 (poorly metastatic) and KM12SM and SW620 (highly metastatic) cells was used to analyze the global miRNA expression profiling with TaqMan Megaplex human array A (v2.0) and B (v3.0) (Applied Biosystems).

Project description:As metabolic rewiring is crucial for cancer cell proliferation, metabolic phenotyping of patient-derived organoids is desirable to identify drug-induced changes and trace metabolic vulnerabilities of tumor subtypes. We established a novel protocol for metabolomic and lipidomic profiling of colorectal cancer organoids by LC-QTOF-MS facing the challenge of capturing metabolic information from minimal sample amount (< 500 cells/injection) in the presence of extracellular matrix (ECM). The best procedure of the tested protocols included ultrasonic metabolite extraction with acetonitrile/methanol/water (2:2:1, v/v/v) without ECM removal. To eliminate ECM-derived background signals, we implemented a data filtering procedure based on p-value and fold change cut-offs which retained features with signal intensities >120% compared to matrix-derived signals present in blank samples. As a proof-of-concept, the method was applied to examine the early metabolic response of colorectal cancer organoids to 5-fluorouracil treatment. Statistical analysis revealed dose-dependent changes in the metabolic profiles of treated organoids including elevated levels of 2'-deoxyuridine, 2'-O-methylcytidin, inosine and 1-methyladenosine and depletion of 2'-deoxyadenosine and specific phospholipids. In accordance with the mechanism of action of 5-fluorouracil, changed metabolites are mainly involved in purine and pyrimidine metabolism. The novel protocol provides a first basis for the assessment of metabolic drug response phenotypes in 3D organoid models.

Project description:We ortho-topically implanted 16 human colorectal cancer (CRC) cell lines onto the cecal walls of nude mice . To identify the genes possibly involved in EMT of CRC, we analyze the EMT related changes with the orthotopic implantation method in vivo in combination with that of gene expression profiles using a cDNA microarray in vitro. We analyzed 16 human colorectal cancer cell lines. For each cell line, the experiments were carried out twice.
