Project description:We describe sciMETv3, a combinatorial indexing-based technique that is capable of producing single-cell DNA methylation datasets with 100's of thousands of cells in a single experiment by one individual over two days. sciMETv3 is compatible with capture techniques to reduce sequencing costs (sciMET-cap) as well as enzymatic conversion methods. sciMETv3 libraries can be designed for compatibility with both Illumina and Ultima sequencing platforms.

A Single-Cell Atlas of In Vivo Mammalian Chromatin Accessibility

Project description:We applied a combinatorial indexing assay, sci-ATAC-seq, to profile genome-wide chromatin accessibility in ~100,000 single cells from 13 adult mouse tissues. We identify 85 distinct patterns of chromatin accessibility, most of which can be assigned to cell types, and ~400,000 differentially accessible elements. We use these data to link regulatory elements to their target genes, to define the transcription factor grammar specifying each cell type, and to discover in vivo correlates of heterogeneity in accessibility within cell types. We develop a technique for mapping single cell gene expression data to single-cell chromatin accessibility data, facilitating the comparison of atlases. By intersecting mouse chromatin accessibility with human genome-wide association summary statistics, we identify cell-type-specific enrichments of the heritability signal for hundreds of complex traits. These data define the in vivo landscape of the regulatory genome for common mammalian cell types at single-cell resolution.

txci-ATAC-seq: a massive-scale single-cell technique to profile chromatin accessibility

Project description:We develop a large-scale single-cell ATAC-seq method (txci-ATAC-seq) by combining Tn5-based pre-indexing with 10X Genomics barcoding. Leveraging this molecular hashing strategy, we demonstrate that txci-ATAC-seq enables the indexing of up to 200,000 nuclei across multiple samples in a single emulsion reaction, representing a ~22-fold increase in throughput compared to the standard workflow at the same collision rate. To improve the multiplexing capability of this new technique, we further develop a "phased" protocol variant (Phased-txci-ATAC-seq) that effectively decouples sample processing from library preparation and has the potential to profile up to 96 samples simultaneously. In this study, we profile 449,953 nuclei across diverse tissues, including the human cortex, mouse brain, human lung, mouse lung, mouse liver, and lung tissue from a club cell secretory protein knockout (CC16-/-) model. Our study of CC16-/- nuclei uncovers previously underappreciated technical artifacts derived from remnant 129 mouse strain genetic material, which cause profound cell-type-specific changes in regulatory elements near many genes, thereby confounding the interpretation of this commonly referenced mouse model.

A human cell atlas of fetal chromatin accessibility

Project description:We devised an improved assay for single cell profiling of chromatin accessibility with three-level combinatorial indexing (sci-ATAC-seq3). We applied this method to 53 fetal tissue samples representing 15 organs, altogether profiling approximately one million single cells. We leveraged cell types defined by gene expression in the same organs to annotate these data, and built a catalog of hundreds-of-thousands of candidate gene regulatory elements exhibiting cell type-specific accessibility. Our analyses focus on the properties of lineage-specific transcription factors, organ-specific specializations of broadly distributed cell types, and cell type-specific enrichments of complex trait heritability. High-content single-cell combinatorial indexing

Project description:We describe a new generalizable library generation chemistry with increased efficiency that is amendable to tagmentation-based split-pool barcoding strategies, such as single-cell combinatorial indexing (sci). Symmetrical strand sci (‘s3’) uses a novel uracil-based adapter switching approach that provides an improved rate of conversion of source DNA into viable sequencing library fragments following tagmentation. We apply this chemistry to assay chromatin accessibility (s3-ATAC) to profile human cortical and mouse whole brain tissues, with mouse datasets demonstrating a 6-to-13-fold improvement in usable reads obtained per cell when compared to other available methods performed on the same sample type. We also demonstrate the generalizability of s3 by applying it to single-cell whole genome sequencing (s3-WGS), and whole genome plus chromatin conformation (s3-GCC), for structural variant calling in a patient-derived cancer cell line model. Using the high-coverage profiles produced by the s3 technologies we characterized preserved clonal structure and identified a putative subclone-specific translocation.
