WT and N88S seipin-expressing cells upon bathophenanthrolinedisulfonate (BPS) treatment

ABSTRACT: WT and N88S seipin-expressing cells were grown in SC-glucose medium to exponential phase and then iron chelator bathophenanthrolinedisulfonate (BPS) was added to a final concentration of 100 micromolar. Cells were incubated in the presence of BPS for an additional 4 hour period. We intend to evaluate differentially expressed genes (DEGs) between the two strains. Four biological replicates (classified as 1-4 for the corresponding strain) were used per strain.

Project description:Break-chip (microarray-based double strand break mapping) analysis of mec1 cells recovering from 200 mM hydroxyurea in the presence or absence of 0.8 micromolar bathophenanthroline sulfonate (BPS). We asked if the presence of an iron chelator, BPS, during cell recovery from transient exposure to 200 mM hydroxyurea changes the global patterns of DNA double strand breaks (DSBs). We used a yeast checkpoint mutant, mec1, which has been shown to produce DSBs at replication forks after hydroxyurea was removed from the cell culture. We synchronously released cells from the G1/S transition into S phase in the presence of 200 mM hydroxyurea. After 1h treatment, the drug was removed and cells were allowed to recover in fresh medium for 1h in the presence or absence of 0.8 micromolar BPS. Recover (R) samples, R-1h-BPS and R-1h+BPS, as well as the G1 control samples were collected. Break-chip analysis was performed as previously described (Feng et al., G3(Bethesda) 2011 Oct;1(5):327-35. doi: 10.1534/g3.111.000554).

Project description:Interstitial cystitis/bladder pain syndrome (IC/BPS) is a chronic and debilitating pain disorder of the bladder and urinary tract with poorly understood etiology. A definitive diagnosis of IC/BPS can be challenging because many symptoms of IC/BPS are shared with other urological disorders. An analysis of urine presents an attractive and non-invasive resource for monitoring and diagnosing IC/BPS. Here, a non-targeted LC-MS and LC-MS/MS-based peptidomics analysis of urine samples collected from IC/BPS patients were compared to urine samples from asymptomatic controls.

Project description:This experiment was performed in order to assess the specificity of Rad9 binding to S. cerevisiae genome. In another ChIP-chip experiment in SC BCS BPS growth conditions we have found Rad9 present to a significant number of genomic loci and wanted to examine how specific this localisation is. For that we inserted Rad9 gene in the high copy plasmid pYX142 and transformed it in BJ5457 rad9delta yeast cells. Cells were grown under the same conditions and ChIP-chip was performed. By this experiment we aimed to examine quantitavely and qualitatively the Rad9-targets when Rad9 is overexpressed and to compare the findings with previous experiments of ours.

Effects of BPA, BPF and BPS treatments on mESC EB-based global and neural differentiations.

Project description:Purpose: the goal of this study is to determine the changes in gene expression during EB differentiation after BPA, BPF and BPS treatments, as indications of potential developmental toxicity. Methods: Transcriptomics profiling for EB samples treated with 100 nM BPA, BPF, BPS or DMSO control at different time points were generated by RNA-seq, using a BGISEQ-500 platform. Reads were filtered and aligned to the reference genome with Bowtie2. Results: BPA, BPF and BPS disrupted many processes, during mESC global and neural differentiations, in very similar manners. In fact, analogous gene categories were differentially regulated by the three chemicals, at each time point, particularly the ones involved in cell-matrix and cell-cell adhesions, signal transduction pathways, and medical conditions such as cardiovascular diseases and cancer.
