Project description:Poplar GeneChip was employed to detect genes expressed during the whole floral developmental process, in order to improve understanding of poplar flower development, since current knowledge on flower development was mainly from model plant Arabidopsis. Male and female floral buds of Populus tomentosa were selected at successive stages of the whole development process for RNA extraction and hybridization on Affymetrix microarrays. We sought to obtain genes contributed to floral development, but not the dynamic expression changes. To that end, equal amount of floral buds RNA per gender from different stages were mixed for the detection of expressed genes.

Project description:BackgroundPoplar seed hair is an environmental annoyance in northern China due to its abundance and widespread airborne distribution after maturation. The morphogenesis and molecular mechanisms of its development are not well understood, and little attention has been focused on the dynamics of its development. To better understand the mechanism of poplar seed hair development, paraffin sections were used to examine the initiation and elongation of poplar seed hairs. RNA-seq technology was also employed to provide a comprehensive overview of transcriptional changes that occur during seed hair development.ResultsThe placenta at the base of ovary, was identified as the origin of seed hair development, which is in sharp contrast to cotton fibers that originate from epidermal cells of the seed coat. An enlarged cell nucleus in seed hair cells was also observed, which was supported by our gene ontology enrichment analysis. The significant enriched GO term of "endoreduplication" indicated that cycles of endoreduplication, bypassing normal mitosis, is the underlying mechanisms for the maintenance of the uni-cellular structure of seed hairs. By analyzing global changes in the transcriptome, many genes regulating cell cycle, cell elongation, cell well modification were identified. Additionally, in an analysis of differential expression, cellulose synthesis and cell wall biosynthesis-related biological processes were enriched, indicating that this component of fiber structure in poplar seed hairs is consistent with what is found in cotton fibers. Differentially expressed transcription factors exhibited a stage-specific up-regulation. A dramatic down-regulation was also revealed during the mid-to-late stage of poplar seed hair development, which may point to novel mechanisms regulating cell fate determination and cell elongation.ConclusionsThis study revealed the initiation site of poplar seed hairs and also provided a comprehensive overview of transcriptome dynamics during the process of seed hair development. The high level of resolution on dynamic changes in the transcriptome provided in this study may serve as a valuable resource for developing a more complete understanding of this important biological process.

Project description:To obtain a comprehensive overview of the dynamic transcriptome during male floral bud development in Populus tomentosa, high-throughput RNA-seq was conducted during eight flowering-related stages. Among the 109,212 de novo assembled unigenes, 6,959 were differentially expressed during the eight stages. The overrepresented classed of genes identified by Gene Ontology (GO) enrichment included 'response to environmental stimuli' and 'plant-type spore development'. One-third of the differentially expressed genes were transcription factors (TFs). Several genes and gene families were analyzed in depth, including MADS-box TFs, Squamosa promoter binding protein-like family, receptor-like kinases, FLOWERING LOCUS T/TERMINAL-FLOWER-LIKE 1 family, key genes involved in anther and tapetum development, as well as LEAFY, WUSCHEL and CONSTANS. The results provided new insights into the roles of these and other well known gene families during the annual flowering cycle. To explore the mechanisms regulating poplar flowering, a weighted gene co-expression network was constructed using 98 floral-related genes involved in flower meristem identity and flower development. Many modules of co-expressed genes and hub genes were identified, such as APETALA1 and HUA1. This work provides many new insights on the annual flowering cycle in a perennial plant, and a major new resource for plant biology and biotechnology.

Project description:We conducted micro-array analysis to quantify the global transcriptome variations in floral buds through the course of the year allowing for identification of changing developmental signals. We used RNA samples from floral buds, with bud scale removed, in the upper crown of a sexually mature Populus deltoides tree 2 hours after sunrise. Three independent samples of floral bud tissues with bud scales removes were collected from the upper crown of a single sexually mature male tree. RNA was extracted from tissues and hybridized on Affymetrix Genechip Poplar Genome Array.

Project description:The MADS-domain transcription factor APETALA1 (AP1) is a key regulator of Arabidopsis flower development. To understand the molecular mechanisms underlying AP1 function, we identified its target genes during floral initiation using a combination of gene expression profiling and genome-wide binding studies. Many of its targets encode transcriptional regulators, including known floral repressors. The latter genes are down-regulated by AP1, suggesting that it initiates floral development by abrogating the inhibitory effects of these genes. While AP1 acts predominantly as a transcriptional repressor during the earliest stages of flower development, regulatory genes known to be required for floral organ formation were found to be activated by AP1 at more advanced stages, indicating a dynamic mode of action. Our results further imply that AP1 orchestrates floral initiation by integrating growth, patterning and hormonal pathways.

Project description:Plants have evolved a unique and conserved developmental program that enables the conversion of leaves into floral organs. Elegant genetic and molecular work has identified key regulators of floral meristem identity. However, further understanding of flower meristem specification has been hampered by redundancy and by pleiotropic effects. The KNOXI gene STM transcription factor is a well-characterized regulator of shoot apical meristem maintenance. stm loss-of-function mutants arrest shortly after germination, and therefore the knowledge on later roles of STM, including flower development, is limited. Here, we uncover a role for STM in the specification of flower meristem identity. Silencing STM in the AP1 expression domain in the ap1-4 mutant background resulted in a complete leafy-like flower phenotype and an intermediate stm-2 allele enhanced the floral meristem identity phenotype of ap1-4. Transcriptional profiling of STM perturbation suggested that STM activity affects multiple meristem identity and flower transition genes, among them the F-Box gene UFO. In agreement, stm-2 enhanced the ufo-2 floral meristem fate phenotype, and ectopic UFO expression rescued the leafy flowers in genetic backgrounds with compromised AP1 and STM activities. This work suggests a molecular mechanism that underlies the activity of STM in the specification of flower meristem identity.
