Transcriptome Analysis of hub2-3 vs the wild-type Col

ABSTRACT: HUB2 had been previously identified as a H2B monoubiquitinating E3 ligase. Loss of HUB2 leads to a pleiotropic phenotype, including reduced seed dormancy, smaller plant size and early flowering. Microarray expression profiling was used to identify differentially expressed genes between hub2-3 mutant and wild-type Col seedlings.

Transgene positive plant was self pollinated and transgene was segregated in subsequent generation, and screened for presence of transgene using PCR assay. Of transgene null plants, 20% plants displayed delayed in flowering, smaller in size, and lighter green termed as memory phenotype.

Effect of Rad6 backside beta-turn mutations on the chromatin occupancy of the histone H2B ubiquitin-conjugating complex subunits

Project description:Rad6 E2 ubiquitin-conjugating enzyme and Bre1 E3 ubiquitin ligase catalyze histone H2B Lysine-123 monoubiquitination (H2Bub1), which stabilizes nucleosomes and regulates the trans-histone H3K4 and K79 methylation during gene transcription and other nuclear processes. The interaction interfaces within the Rad6-Bre1-containing H2B ubiquitin-conjugating complex has remained unknown. By solving the crystal structure of Rad6 along with a non-RING domain N-terminal region of Bre1, we report a beta-turn in Rad6's so-called backside region away from catalytic pocket as a binding site for a homodimer of Bre1 E3 ligase. Using quantitative ChIP-seq or ChIP-Rx, we further demonstrate that Rad6's backside beta-turn residues also govern the chromatin binding dynamics of the Rad6-Bre1 complex.

Comparison of the response of Col-0 and ate1 ate2 N-degron mutant to flg22

Project description:Arabidopsis mutants of the N-degron pathway have been shown to be either susceptible or resistant to a wide range of pathogens. This includes mutants for the arginine-transferases (ate1-2 ate2-1) and for the downstream E3 ubiquitin ligase PRT6 (prt6). In addition, ate1-2 ate2-1 mutants have been shown to have dampened gene expression changes upon inoculation with Pseudomonas syringae AvrRpm1. Here, we tested whether ate1-2 ate2-1 mutants were impaired for pattern-triggered immunity (PTI) and determined gene expression changes of wild-type Col-0 and of ate1-2 ate2-1 mutant seedlings in the absence/pressence of flg22.

Dormancy of green-cotyledon Col seeds matured at 20°C vs 15°C

Project description:To determine genes involved in induction of dormancy in response to reduced maturation temperatures, RNA sequencing was performed on developing seeds matured at 20°C, where low dormancy is observed, and compared to seeds matured at 15°C where high dormancy is observed. Col green cotyledon seeds matured at 20°C and 15°C were dissected from siliques between five to seven hours after dawn and frozen in liquid nitrogen. RNA was extracted as described previously (Penfield et al., 2005).

RNF20 and USP44 regulate embryonic stem cell differentiation by modulating H2B monoubiquitylation

Project description:Embryonic stem cells (ESCs) maintain high genomic plasticity, essential for their capacity to enter diverse differentiation pathways. Post-transcriptional modifications of chromatin histones play a pivotal role in maintaining this plasticity. We now report that one such modification, monoubiquitylation of histone H2B on lysine 120 (H2BK120ub1), catalyzed by the E3 ligase RNF20, increases during ESC differentiation and is required for efficient execution of this process. This increase is particularly important for the transcriptional induction of long genes during ESC differentiation. Furthermore, we identify USP44 as a deubiquitinase whose downregulation by differentiation signals contributes to the increase in H2BK120ub1. Our findings suggest that optimal ESC differentiation requires dynamic changes in H2B ubiquitylation patterns, which must occur in a timely and well-coordinated manner.
