Project description:Pancreatic and duodenal homeobox 1 (PDX1) is crucial for pancreas organogenesis, yet the dynamic changes in PDX1 binding in human or mouse developing pancreas have not been examined. To address this knowledge gap, we performed PDX1 ChIP-seq and single-cell RNA-seq using fetal human pancreata. We integrated our datasets with published datasets and revealed the dynamics of PDX1 binding and potential cell-lineage-specific PDX1 bound genes in the pancreas from fetal to adult stages. We identified a core set of developmentally conserved PDX1 bound genes that reveal the broad multifaceted role of PDX1 in pancreas development. Despite the well-known, dramatic changes in PDX1 function and expression, we found that PDX1 bound genes are largely conserved from embryonic to adult stages. This points towards a dual role of PDX1 in regulating the expression of its targets at different ages, dependent on other functionally-congruent or directly-interacting partners. We also showed that PDX1 binding is largely conserved in mouse pancreas. Together, our study reveals PDX1 targets in the developing pancreas in vivo and provides an essential resource for future studies on pancreas development.

Project description:Extracellular matrix (ECM) is an important component of the pancreatic microenvironment which regulates β cell proliferation, differentiation and insulin secretion. Protocols have recently been developed for the decellularization of the human pancreas to generate functional scaffolds and hydrogels. In this work, we characterized human pancreatic ECM composition before and after decellularization using isobaric dimethylated leucine (DiLeu) labeling for relative quantification of ECM proteins. A novel correction factor was employed in the study to eliminate the bias introduced during sample preparation. In comparison to the commonly employed proteomic approaches (urea and FASP), a recently developed surfactant and chaotropic agent assisted sequential extraction/on pellet digestion (SCAD) protocol was proven to be a superior strategy for ECM protein extraction of human pancreatic ECM matrix. The quantitative proteomic results revealed the preservation of matrisome proteins while most of the cellular proteins were removed. This method was compared with a well-established label-free quantification (LFQ) approach which rendered similar expressions of different categories of proteins (collagens, ECM glycoproteins, proteoglycans, etc.). The distinct expression of ECM proteins was quantified comparing adult and fetal pancreas ECM, shedding light on the correlation between matrix composition and post-natal β cell maturation. Despite the distinct profiles of different subcategories in the native pancreas, the distribution of matrisome protein exhibited similar trends after the decellularization process. Our method generates the largest dataset of matrisome proteins from a single tissue type. These results provide valuable insight into the possibilities of constructing a bioengineered pancreas. It also facilitates an understanding of the significant roles that matrisome proteins play in post-natal cell maturation.

Project description:Activities of transcription factors (TFs) are temporally modulated to regulate dynamic cellular processes, including development, homeostasis, and disease. Understanding how these processes are regulated thus requires accurate analysis of TF activities. To analyze TF activities, existing methods often leverage the expression levels of the TF’s target genes using transcriptome data. However, because these methods typically use exon-based target expression levels, the estimated TF activities reflect multiple sources of regulation on target genes besides TF activity-dependent regulation, and thus may not faithfully recapitulate actual TF activities. To address this, we devised a TF activity measure using intron-based target expression levels, and implemented it to decode the temporal control of TF activities during dynamic biological processes. Using simulations and public datasets, we first showed that, compared to exon-based estimates, intron-based TF activities display higher correlations with input TF activities, TF nuclear localization levels, and TF chromatin occupancies, suggesting that intron-based measure can better recapitulate instantaneous TF activities. By analyzing public transcriptome data on circadian rhythm and by collecting time-series transcriptome data of T cell response, we found that intron-based TF activities provide an improved characterization of the circadian phasing for cycling TFs in circadian rhythm, and uncover two temporally opposing modules of TFs during T cell’s response to chemical mimics of antigens. Collectively, we anticipate that the proposed approach should be broadly applicable for decoding TF-mediated control of dynamic processes.

Project description:Acute pancreatitis (AP) is acute inflammation of the pancreas, mainly caused by gallstones and alcohol, driven by changes in communication between cells. Heparin-binding proteins (HBPs) play a central role in cell communication. Therefore, we used heparin affinity proteomics to identify extracellular HBPs in pancreas and plasma of normal mice and in a caerulein mouse model of AP. Many new extracellular HBPs (360) were discovered in the pancreas, taking the total number of HBPs known to 786. Extracellular pancreas HBPs form highly interconnected protein-protein interaction networks in both normal pancreas (NP) and AP. Thus, HBPs represent an important set of extracellular proteins with significant regulatory potential in the pancreas. HBPs in NP are associated with biological functions such as molecular transport and cellular movement that underlie pancreatic homeostasis. However, in AP HBPs are associated with additional processes such as acute phase response signalling, complement activation and mitochondrial dysfunction. Plasma HBPs in AP included known AP biomarkers such as serum amyloid A, as well as emerging targets such as histone H2A. Pancreas HBPs are extracellular and so easily accessible and are potential drug targets in AP, whereas plasma HBPs represent potential biomarkers for AP.

Project description:The pancreas and liver arise from a common pool of progenitors in the foregut endoderm; however, the underlying molecular mechanisms driving this lineage diversification are not fully understood. We combined human pluripotent stem cell guided differentiation and sequential CRISPR-Cas9 loss-of-function screening to uncover regulators of pancreatic specification. Here we report the discovery of a cell-intrinsic requirement for HHEX, a transcription factor (TF) associated with diabetes susceptibility. HHEX promotes pancreatic differentiation through cooperation with pancreatic TFs as well as common TFs like FOXA2 that are shared by both pancreas and liver differentiation programs. Furthermore, HHEX restricts differentiation plasticity, and deletion of HHEX shifts FOXA2 interaction towards cooperation with HNF4A, driving liver differentiation. Therefore, HHEX safeguards pancreatic differentiation by promoting lineage specification while simultaneously restricting cell fate plasticity, demonstrating how organ domain demarcation requires fine tuning of TF cooperation.
