High resolution transcriptome-wide RNA cytosine methylome of Mouse Embryonic Fibroblasts

ABSTRACT: We report high resolution transcriptome-wide RNA cytosine methylome of Mouse Embryonic Fibroblasts (MEFs) revealed by an optimized new RNA bisulfite sequencing approach. Comparison of RNA methylation profile from wild-type and Dnmt2 -/- MEFs shows that only C38 in three tRNAs (tRNA-Asp, Gly and Val) is the target of Dnmt2 in MEFs at normal conditions.

Project description:We report high resolution transcriptome-wide RNA cytosine methylome of Mouse Embryonic Fibroblasts (MEFs) revealed by an optimized new RNA bisulfite sequencing approach. Comparison of RNA methylation profile from wild-type and Dnmt2 -/- MEFs shows that only C38 in three tRNAs (tRNA-Asp, Gly and Val) is the target of Dnmt2 in MEFs at normal conditions. Harvested MEFs, from 13.5 isogenic (wt or Dnmt2-/-) embryos, were subjected to total RNA isolation and DNase treatment. Small RNA fraction was separated using mirVana kit (Ambion). Large RNA fraction was prepared by ribosomal RNA depletion using RiboMinus™ Transcriptome Isolation Kit (Invitrogen) followed by RNA fragmentation using RNA Fragmentation Reagent (Ambion). Each one of the fractions (small or large) from each one of the samples (wt or Dnmt2-/-) were split into two: one for direct RNA sequencing and one for RNA bisulfite sequencing. For bisulfite treatment, small and large RNA fractions of each sample (wt or Dnmt2-/-) were separately subjected to bisulfite treatment. Total of 8 samples (bisulfite treated and untreated of small and large RNA fractions of wt or Dnmt2-/-) were separately subjected to library preparation with Illumina’s directional mRNA-Seq sample preparation protocol followed by 101 cycle single-end high-throughput sequencing using Illumina’s HiSeq 2000 sequencing system.

Cytosine methylation of tRNA in Plasmodium falciparum disrupts translational homeostasis to prime for sexual commitment

Project description:Malaria parasites have evolved a well-adjusted developmental program to progress through the complex life cycle in the human and mosquito host. Here we identify cytosine methylation of tRNAAsp (GTC) as being critical to maintain stable protein synthesis under cellular stress. Using conditional knock out of a member of the DNA methyltransferases family called Pf-DNMT2, RNA bisulfite sequencing demonstrates the selective cytosine methylation of this enzyme of tRNAAsp (GTC) at position C38. Although no growth defect on parasite asexual proliferation was observed, Pf-DNMT2 KO parasites show a striking increase in their sexual commitment and an increased sensitivity to Dihydroartemisinin. In mutant parasites we observe a dramatic decrease of tRNAAsp (GTC) when compared to non-stressed parasites and mass spectrometry analysis shows the selective downregulation of proteins with GAC codon bias. Here we identify an epitranscriptomic mechanism that safeguards protein translation and homeostasis of sexual commitment during cellular stress in malaria parasites

Site-specific cytosine-5 methylation by the mouse RNA methyltransferases Dnmt2 and NSun2 promotes tRNA stability and protein synthesis

Project description:Mouse embryonic fibroblast (MEFs) cell lines and liver samples from Dnmt2 and Nsun2 single mutant, double mutant and wildtype mice were used to identify potential mRNA substrates of both proteins. MEFs were derived from day 13.5 embryos and immortalized by transfection with a plasmid expressing the SV40 large-T antigen. Total RNA of MEFs cell line at passage 9 and total RNA extracted from 2 months old mouse liver tissues of Dnmt2, Nsun2 single mutant, double mutant and wildtype mice were arrayed on Illumina MouseRef8 v2 chips.

Global fine-tuning of translation by queuosinylation and Dnmt2-dependent tRNA methylation

Project description:In most eukaryotes, the wobble position of tRNA with a GUN anticodon is queuosine-modified (Q34). Q is synthesized exclusively by eubacteria and salvaged by eukaryotes as a nutrient to replace G34 in tRNAs. Q34 modification stimulates Dnmt2/Pmt1-dependent C38 methylation in the tRNAAsp anticodon loop in Schizosaccharomyces pombe. Due to the location of both modification in the anticodon loop, we anticipated an influence on translation. Our experimental setup allowed for the analysis of effects from each modification alone or a combination of both.

High-throughput sequencing of small RNAs (25-70 nt) from Drosophila wild-type and Dnmt2 mutants

Project description:Dnmt2 genes are highly conserved tRNA methyltransferases with biological roles in cellular stress responses. The absence of obvious mutant phenotypes under laboratory conditions suggested a function for Dnmt2 under non-physiological conditions. Indeed, Dnmt2 has recently been implicated in various aspects of the cellular stress response and the tRNA methyltransferase activity of Dnmt2 has been shown to interfere with stress-induced fragmentation of various tRNAs. We used adult animals and small RNA sequencing during a heat stress experiment to determine the tRNA fragment abundance and identities in wild-type and Dnmt2 mutant somatic tissues. Dnmt2 mutants produced tRNA fragments with different identities when compared to wild-type controls, indicating the accumulation of non-physiological tRNA-derived molecules in tissues without Dnmt2. 6 samples examined: heterozygous and Dnmt2 mutant under control, heat shock and recovery conditions

On the mechanism and origin of isoleucyl-tRNA synthetase editing against norvaline

Project description:Aminoacyl-tRNA synthetases (aaRSs), the enzymes responsible for coupling tRNAs to their cognate amino acids, minimize translational errors by intrinsic hydrolytic editing. Here, we compared the propensity of norvaline (Nva), a linear amino acid not coded for protein synthesis, to the proteinogenic, branched valine (Val) to mistranslate isoleucine (Ile) in proteins. We show that in the synthetic site of isoleucyl-tRNA synthetase (IleRS), aminoacylation and pre-transfer editing with Nva and Val occur at similar rates. Post-transfer editing was, however, more efficient with Nva as IleRS misaminoacylates Nva-tRNAIle at slower rate than Val-tRNAIle. Accordingly, an Escherichia coli strain lacking IleRS post-transfer editing misincorporated Nva and Val in the proteome to a similar extent and at the same Ile positions. However, Nva mistranslation inflicted higher toxicity than Val, in agreement with IleRS post-transfer editing domain being optimized for hydrolysis of Nva-tRNAIle. Furthermore, we found that the evolutionary related IleRS, leucyl- and valyl-tRNA synthetases (I/L/VRSs), all efficiently hydrolyze Nva-tRNAs even when editing of Nva seems redundant. Thus, we hypothesize that editing of Nva-tRNAs had already existed in the last common ancestor of I/L/VRSs, and that the editing domain of I/L/VRSs had primarily evolved to prevent infiltration of Nva into modern proteins.

The role of queuine as a nutritional regulator of the response of Entamoeba histolyticato oxidative stress

Project description:Amebiasis is an intestinal disease transmitted by the protist parasite, Entamoeba histolytica, following the ingestion of contaminated food and water. Many infected patients (90%) are asymptomatic but for unknown reasons, these trophozoites can become virulent and invasive, cause amebic dysentery, and migrate to the liver, via the portal veins, where they cause hepatocellular damage. We have recently reported that Escherichia coli can modulate E.histolytica 's virulence and resistance to oxidative stress (OS) via the production of oxaloacetate. Queuosine is a naturally occurring modified nucleoside and is found in the first position of the anticodon of the transfer RNAs for Asp, Asn, His and Tyr. Lower and higher eukaryotes are supplied with queuine (the base of queuosine) in the diet or by the intestinal flora. Here, we have tested the hypothesis that queuine being a micronutrient offers an advantage to E.histolytica during OS. Queuine which is efficiently incorporated in E.histolytica’s tRNAs leads to significant modifications of the parasite’s transcriptome, to hypermethylation of C38 in tRNAAspGTC and consequently to OS resistance. While queuine leads to the translation of proteins during OS, we found that that it inhibits protein synthesis otherwise. Localization studies with an antibody against EhTGT in queuine-treated trophozoites revealed the presence of small granular structures. We have biochemically characterized the parasite’s tRNA-guanine transglycosylase (TGT), the enzyme that catalyzes the modification of Q-tRNAs. Trophozoites silenced for TGT expression have a growth defect and they are less resistant to OS compared to control trophozoites.
