The data was normalized using the RMA algorithm.

Project description:The importance of the role of microRNAs in gene expression and disease is well recognized. However, what is less appreciated is that almost half of miRNA genes are organized in polycistronic clusters and are therefore co-expressed. The mir-11~998 cluster consists of two miRNAs, miR-11 and miR-998. Here, we describe a novel layer of regulation that links the processing and expression of miR-998 to the presence of the mir-11 gene. We show that the presence of mir-11 in the pri-miRNA is required for processing by Drosha, and deletion of mir-11 prevents the expression of miR-998. Replacing mir-11 with an unrelated miRNA rescued miR-998 expression in vivo and in vitro, as did expressing miR-998 from a shorter, more canonical miRNA scaffold. The embedded regulation of miR-998 is functionally important because unchecked miR-998 expression in the absence of miR-11 resulted in highly penetrant pleiotropic developmental defects. We further show that this novel regulation of expression of miRNAs within a cluster is not limited to the mir-11~998 cluster and likely reflects the more general cis-regulation of expression of individual miRNAs. Thus, our results reveal a novel layer of regulation within miRNA clusters that tempers the functions of the individual miRNAs. Unlinking their expression has the potential to change the expression of multiple miRNA targets and shift biological response.

Project description:Third instar larval eye discs provide an in vivo model for cell cycle exit studies. Posterior to the Second Mitotic Wave proliferation is absent in a wild type eye disc. Inactivating mutations in tumor suppressor-like genes can lead to genome wide changes in gene expression that allow for inappropriate bypass of cell cycle exit signals posterior to the Second Mitotic Wave. In a mosaic tissue comprised of two wild type (Canton) populations (distinguished by presence or absence of GFP) there is roughly a 50/50 distribution of both populations in the tissue. Using the same method but comparing Warts (wts) to wild type you see that Warts mutant tissue is ~70-80% of the eye disc and the rest is wild type tissue. In the comparison of rbf1120a v rbf1120a+wts using the same method for mosaic creation we were able to see a similar ~80-85% of the eye disc as rbf1120a+wts. rbf1120a cells have relatively little advantage over wild type cells, but we were able to use entirely homozygous mutant discs for RNA extraction. We used microarrays to detail the global program of gene expression underlying cell cycle exit and identified distinct classes of up-regulated and down-regulated genes during this process.

Project description:We performed single-cell RNA-sequencing experiments to understand how the Rbf and Hippo pathways collaborate to maintain cell identity. Drosophila melanogaster photoreceptor neurons with dual mutation in Rbf[120a] and wts[x1] specify normally before abruptly dedifferentiating. We performed scRNA-Seq on w1118, Rbf[120a] single mutant, wts[x1] single mutant, and Rbf[120a] wts[x1] double mutant tissues to better understand the dedifferentiation phenotype. We identified transcriptional changes that were unique to double mutant tissue. We then validated these experiments using a novel dedifferentiation model expressing constitutively active yki[S111A,S168A,S250A] in Rbf[120a] mutant tissue using the GMR-GAL4 driver. We performed single-cell experiments on eye tissues expressing yki[S111A,S168A,S250A] in Rbf wildtype and mutant backgrounds, as well as tissues co-expressing Hth and yki. We then analyzed these experiments to determine the dedifferentiation transcriptional program.

Project description:The larval midgut of diamondback moth, Plutella xylostella, is a dynamic tissue that interfaces with a diverse array of physiological and toxicological processes, including nutrient digestion and allocation, xenobiotic detoxification, innate and adaptive immune response, and pathogen defense. Despite its enormous agricultural importance, the genomic resources for P. xylostella are surprisingly scarce. In this study, a Bt resistant P. xylostella strain was subjected to the in-depth transcriptome analysis to identify genes and gene networks putatively involved in various physiological and toxicological processes in the P. xylostella larval midgut. Using Illumina deep sequencing, we obtained roughly 40 million reads containing approximately 3.6 gigabases of sequence data. De novo assembly generated 63,312 ESTs with an average read length of 416 bp, and approximately half of the P. xylostella sequences (45.4%, 28,768) showed similarity to the non-redundant database in GenBank with a cut-off E-value below 10(-5). Among them, 11,092 unigenes were assigned to one or multiple GO terms and 16,732 unigenes were assigned to 226 specific pathways. In-depth analysis identified genes putatively involved in insecticide resistance, nutrient digestion, and innate immune defense. Besides conventional detoxification enzymes and insecticide targets, novel genes, including 28 chymotrypsins and 53 ABC transporters, have been uncovered in the P. xylostella larval midgut transcriptome; which are potentially linked to the Bt toxicity and resistance. Furthermore, an unexpectedly high number of ESTs, including 46 serpins and 7 lysozymes, were predicted to be involved in the immune defense.As the first tissue-specific transcriptome analysis of P. xylostella, this study sheds light on the molecular understanding of insecticide resistance, especially Bt resistance in an agriculturally important insect pest, and lays the foundation for future functional genomics research. In addition, current sequencing effort greatly enriched the existing P. xylostella EST database, and makes RNAseq a viable option in the future genomic analysis.
