Project description:miRNA was extracted from a range of Oesophageal Adenocarcinoma cell lines using the miRNeasy Mini Kit (Qiagen, #217004, Chadstone, Australia) and RNase-free DNase Set (Qiagen, #79254, Chadstone, Australia). miRNA was reverse transcribed using a Custom OpenArray® miRNA RT pool (Life Technologies cat # A25630) and the TaqMan® microRNA Reverse Transcription Kit (Life Technologies cat # 4366596). cDNA Pre-amplifications were carried out with a Custom OpenArray® PreAmp pool (Life Technologies cat # 4485255) and TaqMan PreAmp Master Mix (Life Technologies cat # 4488593). PCR runs were performed using a QuantStudio™ 12K Flex Real-Time PCR System. Baseline qPCR expression profiling of miRNAs from 8 oesophageal Adenocarcinoma cell lines, prior to treating the cell lines with either 2Gy ionising radiation, 20 µM Cisplatin, or 50 µM 5-fluorouracil (5-FU).

Gene expression profiling of C57BL/6 mouse lung tissue with various treatments using the MA11 array

Project description:Flaxseed (FS), a nutritional supplement consisting mainly of omega-3 fatty acids and lignan phenolics, has potent anti-inflammatory, anti-fibrotic and antioxidant properties. We have shown that dietary FS supplementation ameliorates oxidative stress and inflammation in experimental models of acute and chronic lung injury in mice resulting from diverse toxicants. The development of lung tissue damage in response to direct or indirect oxidant stress is a complex process, associated with changes in expression levels of a number of genes. We therefore postulated that flaxseed may modulate gene expression of vital signaling pathways, thus interfering with the development of tissue injury. We evaluated gene expression in lungs of flaxseed-fed (10% FS) mice under unchallenged, control conditions and 48hrs post-radiation treatment (13.5 Gy). Gene expression levels in lung tissues were analyzed using three arrays for each sample, whereby a total of 28,800 genes were evaluated. C57BL/6 black mice were fed a 10% flaxseed diet for 21 days and/or given 13.5Gy thoracic radiation and sacrificed 48hrs post radiation.

Identification of microRNAs involved in NOD-dependent induction of pro-inflammatory genes in pulmonary endothelial cells

Project description:Primary lung endothelial cells were isolated from wildtype mice and stimulated with the NOD1 ligand TD or NOD2 ligand MDP. Unstimulated samples were used as controls. RNA was extracted from these samples, reverse transcribed and microRNA expression was analyzed using TLDA. 350 ng RNA per sample were then reverse transcribed using TaqMan MicroRNA Reverse Transcription Kit and Megaplex RT Primers for rodent Pool A. Reverse transcribed RNA was then loaded on the Taqman Low Density Array (TLDA SetA, v.2.0 rodent, Life Technologies) Cards and run according to manufacturer´s recommendations.
