Project description:Cellular differentiation requires cells to undergo dramatic but strictly controlled changes in chromatin organization, transcriptional regulation, and protein production and interaction. To understand the regulatory connections between these processes, we applied a multi-omics approach integrating proteomic, transcriptomic, chromatin accessibility, protein occupancy, and protein-chromatin interaction data acquired during differentiation of mouse embryonic stem cells (ESCs) into post-mitotic neurons. We found extensive remodeling of the chromatin that was preceding changes on RNA and protein levels. We found the pluripotency factor Sox2 as regulator of neuron-specific genes and, as a potential mechanism, revealed its genomic redistribution from pluripotency enhancers to neuronal promoters and concomitant change of its protein interaction network upon differentiation. We identified Atrx as a major Sox2 partner in neurons, whose co-localisation correlated with an increase in active enhancer marks and increased expression of nearby genes, and where deletion of a Sox2-Atrx co-bound site resulted in reduced expression of the proximal gene. Collectively, these findings provide key insights into the regulatory transformation of Sox2 during neuronal differentiation and highlight the significance of multi-omic approaches in understanding gene regulation in complex systems.

Project description:Targeted differentiation of human induced pluripotent stem cells (hiPSCs) using only chemicals is proclaimed to have value-added clinical potential in the regeneration of complex cell types like cardiomyocytes. Despite the availability of several small molecule inhibitors capable of modulating specific receptor-ligand interaction or enzymatic activity, no bioactive synthetic DNA-binding inhibitor targeting key cell fate-controlling gene like SOX2 is available yet. Herein, we demonstrate a novel DNA-based chemical approach to guide hiPSCs differentiation using pyrrole-imidazole polyamides (PIPs), which are sequence-selective DNA-binding synthetic molecules. Harnessing the knowledge about key transcriptional changes associated with cardiomyocyte induction, we developed a PIP termed SOX-L targeting 5′-CTTTGTT-3′ sequence and demonstrate the inhibition of SOX2-DNA interaction and mesoderm induction of hiPSCs. Genome-wide gene analyses revealed that SOX-L remarkably specified cardiac mesoderm by triggering targeted alteration in SOX2-associated gene regulatory networks. Also, employment of SOX-L along with a Wnt inhibitor successfully generated spontaneously contracting cardiomyocytes to validate our concept that DNA-binding inhibitors like PIPs could be used for directed differentiation of hiPSCs. Because PIPs could be fine-tuned to target specific DNA sequences, our DNA-based approach could be expanded to directly target and distinctively regulate key transcription factor associated with the desired cell type.

Project description:Stemness depends on a series of specific transcription regulators that suppress default differentiation and/or promote self-renewal. A prominent example thereof is SOX2 (SRY homology Box 2), a protein that further contributes to pluripotency and the reprogramming of somatic cells to induced pluripotent stem cells (iPSCs). Here we uncover that SOX2 exerts these functions not only via transcriptional roles, but also by directly regulating translation. We show that SOX2 associates with ribosomal 40S subunits in the cytoplasm to alter the protein expression of signaling factors and metabolic components pivotal for stemness. Specifically, a low complexity region in the C-terminal part of SOX2 that interacts with the ribosome to modulate protein synthesis, is identified as critically required for SOX2-induced clonogenicity in human cancer cells and the reprogramming of fibroblasts to iPSCs. Mechanistically, SOX2 translationally enforces insulin/PI3K signaling while suppressing the formation of acetyl CoA synthetase 2 (ACSS2) protein, a driver of acetate consuming cell differentiation. Expression of either full-length SOX2 or its C-terminus only increases glucose consumption and acidification in cultured human cancer cells, thereby promoting clonogenicity. In the absence of SOX2 expression, ACSS2 knockdown or supplementation with acetate provide a partial rescue. Together, these data indicate novel ribosome-based mechanistic contributions of pluripotency factors to stemness and cell fate determination.

Project description:Human cardiomyocytes can be generated from human embryonic stem cells (hESCs) in vitro by a variety of methods, including co-culture with visceral endoderm-like cell lines and growth factor directed differentiation as monolayers or three-dimensional embryonic bodies. To enable the identification, purification and characterisation of human embryonic stem cell derived cardiomyocytes (CMs) and cardiac progenitor cells (CPCs), we introduced sequences encoding GFP into the NKX2-5 locus by homologous recombination. We found that NKX2-5GFP hESCs facilitate quantification of cardiac differentiation, purification of hESC-derived committed cardiac progenitor cells and cardiomyocytes and the standardization of differentiation protocols.
