Transcriptome comparison of oocytes obtained from in vitro culture and in vivo

ABSTRACT: The comparison of trancriptomes was part of the study by Pfender, Kuznetsov, Pasternak et al, titled: "Live imaging RNAi screen reveals genes essential for meiosis in mammalian oocytes". The goal was to check if the oocytes cultured in vitro in follicles (for RNAi studies) correspond to real gametes obtained directly from mice (in vivo). Apart from functional experiments showing that they can be fertilized and develop into an embryo, we also compared transcriptomes of those oocytes.

Project description:After the library was qualified, the library was pooled according to the effective concentration and the demand of target offline data, and was sequenced by Illumina platform. Since PABPN1L can bind the poly(A) tail, we propose that it participates in the process of post-transcriptional regulation and degradation of maternal mRNA. We investigated the mRNA changes in GV oocytes, MII oocytes, and fertilized eggs using RNA-seq. GV oocytes, MII oocytes and zygotes were collected and mixed from three mice of each genotypes separately.

Oocyte quality is manifested by the competence to complete meiosis, to be fertilized, and to support embryonic development. This meiotic and developmental competence is gradually established during the course of oocyte and follicle development, and is determined in large part by the autonomous gene expression program intrinsic to the oocyte. In order to explore the regulatory role of LSM14B in oocyte, we analyzed the effect of Lsm14b KO on gene expression in GV-stage fully-grown oocytes (FGOs) in mice by comparing the corresponding transcriptomes via RNA-Seq Analysis.

Abundant transcripts from retrotransposons are unstable in fully-grown mouse oocytes

Project description:One physiological function proposed for RNA interference (RNAi) is to constrain expression of repetitive elements and thereby reduce the incidence of retrotransposition. Consistent with this model is that inhibiting the RNAi pathway results in an increase in expression of repetitive elements in preimplantation mouse embryos. Mouse oocytes are essentially transcriptionally quiescent providing a unique opportunity to assess the stability of repetitive element-derived transcripts in these cells. We compared the transcriptome of freshly isolated fully-grown germinal vesicle (GV)-intact oocytes to that of oocytes in which meiotic maturation in vitro was inhibited for 48 h by milrinone. Consistent with the aforementioned function for RNAi is that the abundance of only a relatively small number of transcripts decreased in the cultured oocytes, when compared to changes that occur during maturation or following fertilization, and of those, several belonged to mobile elements. Gene expression profile of in vivo and in vitro matured human oocytes revealed by microarray analysis

Project description:Four groups of human oocytes from in vitro fertilization programme were analysed using microarrays: 1.) oocytes matured in vivo (retrieved as mature by ultrasound follicular aspiration but not fertilized after in vitro fertilization), 2.) oocytes matured in vitro in a conventional way (in a maturation medium with added gonadotropins FSH and HCG), 3.) oocytes matured in vitro by a new approach (in a maturation medium with added gonadotropins FSH and HCG, and in a co-culture with cumulus cells from mature oocytes of the same patient), and 4.) not matured oocytes which did not mature in spite of in vitro maturation procedure. Each group of oocytes consisted of three biological replicates with 10 oocytes per replicate therefore 12 oocyte samples and altogether 120 human oocytes were analyzed by microarrays.

A retrotransposon-driven Dicer variant enhances endogenous RNAi in mouse oocytes

Project description:Mammals have one Dicer gene required for biogenesis of small RNAs in microRNA (miRNA) and RNA interference (RNAi) pathways. Yet, endogenous RNAi is highly active in oocytes but not in somatic cells. Here, we provide a mechanistical explanation for high RNAi activity in mouse oocytes. The main Dicer isoform in oocytes is transcribed from an intronic MT-C retrotransposon, which functions as a promoter of an oocyte-specific Dicer isoform (denoted DicerO). DicerO lacks an N-terminal helicase domain and has a higher cleavage activity than the full-length Dicer from somatic cells. DicerO can rescue the miRNA pathway and, in addition, it efficiently produces small RNAs from long dsRNA substrates. Thus, control of endogenous RNAi activity in mice occurs via alternative Dicer isoform and the phylogenetic origin of DicerO demonstrates evolutionary plasticity of RNA silencing pathways.

Gene expression profiling of in vitro matured bovine oocytes cultivated with or without cumulus cells.

Project description:Cumulus cells, surrounding the oocyte, play a key role in the acquisition of oocyte competence to be fertilized and to sustain early embryo development. Cumulus cells contribute to oocyte development by metabolizing energy substrates such as glutathione that may protect the oocyte from oxidative stress damages. The aim of our study was to compare transcriptomics profiles of cumulus enclosed (CEO) and cumulus denuded (CDO) oocytes after in vitro maturation. Global transcriptional profiling was performed using cumulus enclosed and cumulus denuded oocytes after in vitro maturation. Matured oocytes were obtained after 22h of maturation with (CEO) or without (CDO) cumulus cells and four replicates of 25 oocytes were collected for RNA extraction. Gene expression analysis was performed by comparing CDO versus CEO oocytes that represents a total of 8 slides using a dye swap hybridisation protocol.
