Yeast mutants that allow long-distance transcriptional activation

ABSTRACT: In this study we isolated polygenic mutants that allow activation of a reporter in which the GAL1 UAS is 799 bp from the HIS3 TATA and open reading frame. Several different mutants were isolated, each with multiple mutations. The mutants were tested after growth on glucose, galactose, and raffinose.

Transcription profiling of Saccharomyces cerevisiae nmd2::HIS3 GAL-NMD2 strain

Project description:The goal of this set of experiments was to identify transcripts that are differentially expressed upon reactivation of NMD in an nmd2::HIS3 strain by galactose-induced expression of the NMD2 gene. Experiment Overall Design: Yeast strains harboring nmd2::HIS3 and the GAL1-NMD2 allele on a plasmid or the empty vector were grown in SC-medium containing raffinose but lacking uracile. Genome-wide expression profiles of the GAL-NMD2 and nmd2 deletion strains were analyzed over a 60-minute time course after adding galactose to the cell cultures. Four independent replicates were carried out for this experiment.

Global transcriptomic analysis of the Raffinose Utilization in Lactobacillus salivarius Ren

Project description:This study was aimed to further illustrate the expression files of REN between glucose and raffinose in MRS broth. Transcriptomic analysis combined with mutants of the key genes based on homologous recombination technology indicated that galA1 gene cluster plays an important role in raffinose metabolism. Gene rafP and galA1 are responsible for raffinose transport and α-galactoside hydrolysis, followed by galactose hydrolysis by galKTE and sucrose hydrolysis by scrB. Lactobacillus salivarius Ren expanded the carbon utilization spectrum to adapt the fluctuating carbohydrate sources in the environment and shifted its carbohydrate metabolism to mixed-acid fermentation and then generated extra energy to bacterial growth when exposed to raffinose.

Project description:In this study we have deleted four metabolic genes (HIS3, LEU2, URA3 and MET15) in their sixteen possible combinations. These strains are following: knockout of HIS3, LEU2, URA3, MET15; knockout of HIS3, LEU2, MET15; knockout of HIS3, URA3, MET15; knockout of LEU2, URA3, MET15; knockout of HIS3, LEU2, URA3; knockout of HIS3, MET15; knockout of LEU2, MET15; knockout of URA3, MET15; knockout of HIS3, LEU2; knockout of HIS3, URA3; knockout of LEU2, URA3; knockout of MET15, knockout of HIS3; knockout of LEU2; knockout of URA3 and prototrophic strain. We grew the 16 strains in synthetic complete media (SC), and sampled for transcriptomincs in triplicates at mid-exponential phase (OD value of 0.8).

D(+)-Raffinose pentahydrate targeting PI3K/AKT pathway inducing apoptosis to inhibit pancreatic carcinoma proliferation

Project description:Our study confirmed the D(+)-Raffinose pentahydrate have the inhibitory effect on pancreatic cancer cells from different methods. By RNA-seq and q-PCR, we detected that D(+)-Raffinose pentahydrate could induce apoptosis via PI3K/Akt signaling pathway. Together, our findings presented a potential therapeutic effect of D(+)-Raffinose pentahydrate for human pancreatic cancer cells.

Regulation of the raffinose and melezitose utilization operons of B. breve UCC2003

Project description:Members of the genus Bifidobacterium are Gram-positive bacteria which are commonly found in the gastrointestinal tract (GIT) of mammals, including humans. Growth of bifidobacteria has been shown to be selectively stimulated by various carbohydrates found in the human diet. To extend our understanding of the regulation of bifidobacterial carbohydrate utilization systems, we investigated the regulation of two carbohydrate utilisation clusters dedicated to the metabolism of raffinose type sugars and melezitose. Transcriptomic and functional genomic approaches clearly identified that the raffinose utilisation system is positively regulated by the activator RafR, while the melezitose utilisation system is negatively regulated by lacI type transcriptional regulators. A B. breve UCC2003-rafR insertion mutant was incapable of utilising raffinose containing sugars or melibiose as a sole carbohydrate source, while the UCC2003-lacI1 and UCC2003-lacI2 insertion mutants retained their ability to utilise melezitose as a sole carbohydrate source. In silico analysis and DNA/protein interaction studies revealed a novel conserved 22 bp palindromic sequence as the RafR binding operator sequence in the rafB promoter region. Within the melezitose utilisation cluster a 20bp palindromic sequence for the melA promoter region and a 24bp palindromic sequence for the Bbr_1863 promoter region

Effect of deletion of CPES on gene expression during spermatogenesis in Drosophila testes

Project description:To investigate the role of CPES in germ cell differentiation during spermatogenesis in Drosophila testis. We have generated cpes null mutants using ends-out homologus recombination and rescued with Bam-Gal4 and UAS-CPES in cpes mutant background. We then dissected 200 pairs of testes for each of the 3 replicates from wild type, cpes mutant and Rescue (Bam-Gal4 and UAS-CPES) Drosophila males and total RNA was extracted using Trizol and RNA-Clean and concentrater column. About 1ug of RNA in 20ul was submitted for bulk RNAseq using Illumina machine (HWI-ST1276).

The UAS domain of UBXN7 interacts with RNF111 RING domain

Project description:In this study we performed 2 interactomes. To identify interactants of RNF111 that are dependent of the RING domain, we performed qualitative interactome comparison of HEK-293 cells transfected with GFP, GFP-RNF111-wt or GFP-RNF11-C933A mutated in its RING domain. This led to the identification of UBXN7 as a RING-dependent partner for RNF111. To identify UBXN7 UAS dependant partners, we performed quantitative interactome comparison of HEK-293 cells transfected with GFP, GFP-UBXN7-UAS.

Project description:We investigated the changes in gene expression in response to reduced levels of Ecdysoneless (Ecd), and the role of Xrp1 in induction of transcriptional changes upon loss of Ecd in the developing wing disc of Drosophila. To do this we utilized the GAL4/UAS system to express UAS-ecd-RNAi alone and in combination with UAS-xrp1-RNAi in the nubbin-domain (nub-Gal4, UAS-mRFP, UAS-ecd-RNAi and nub-Gal4, UAS-mRFP, UAS-ecd-RNAi, xrp1-RNAi) of the wing disc and used nub-Gal4, UAS-mRFP wing discs as controls.
