Gene expression profiles of endothelial cells from mutants and siblings of tsu3994

ABSTRACT: Through RNA-seq, we report endothelial cells from mutants had 1063 up-regulated and 132 down-regulated genes (>2.0 fold with false discovery rate <0.001) when compared to siblings.

RNA-seq of Xenopus tropicalis rax mutants and wild type siblings

Project description:RNA was isolated from Xenopus tropicalis rax mutants and wild type siblings. This was used to generate mutant and wild type RNA libraries for solexa sequencing. The sequencing data will be compared to isolate changes that may be caused by loss of rax activity. The RNA samples were extracted with Trizol, then were DNAse treated following the Invitrogen DNAse I protocol and re-precipitated with ethanol. This data is part of a pre-publication release. Project description:This microarray was performed in attempt to find genes that are related to the presence of entpd5 during embryonic development Embryos were raised in standard E3 medium at 28 degrees Celcius. At 6 dpf mutant were separated from siblings by an in vivo skeletal staining (incubating embryos 5 minutes in 0.05% alizarin red in E3 medium where after they are extensively washed with E3 medium) as mutants fail to mineralize their skeleton. At 7 dpf, total RNA from (n=30) entpd5 mutants versus sibling embryos was isolated using the Rnaesy mini kit (Qiagen) according to the manufactures protocol.

Transcriptome analysis of male sterile maize mutants defective in somatic cell layer identities (tcl1, mtm00-06 and ms*6015) compared with fertile siblings

Project description:In order to better understand defects at the molecular level in male sterile maize mutants, we characterized 3 different mutants by microarray hybridization. Anthers were dissected and staged to be 1000 Î¼m in length (+/- 100 Î¼m), allowing us to analyze changes in transcriptome between siblings relatively close to the initial observation of morphological defects. All three of the mutants had morphological defects in the somatic layers of the anther, but only tcl1 and mtm00-06 male steriles show serial extra periclinal divisions compared to relatively minor defects in ms*6015 male steriles. For each mutant four biological replicates were used for both male sterile samples and fertile siblings with direct comparisons made between fertile and sterile siblings of the same mutant background.

Characterization of Transcriptional Complexity during Longissimus Muscle Development in Bovines Using High-throughput Sequencing

Project description:RNA sequencing of beef cattle was performed using the Illumina High-Seq2000 platform. A total of 25,605,140 and 26,214,800 reads were sequenced for embryonic and adult pooled samples, respectively. We detected the expression levels of 16,174 genes, and 6,800 genes exhibited differential expression between the two pooled samples with a false discovery rate ≤ 0.001.

A gene expression prognostic signature for overall survival in patients with high-grade serous ovarian cancer

Project description:Expression of 276 genes was associated with OS at a false discovery rate (FDR) of < 0.05 in covariate-adjusted single gene analyses. The top five genes were TAP1, ZFHX4, CXCL9, FBN1, and PTGER3 (p ≪ 0.001). The best performing signature included 101 genes and for each SD difference in the gene expression score conferred a greater than two-fold increase in risk of death (HR = 2.35 [2.02, 2.71]; p ≪ 0.001). Median survival by quintile group was 9.5, 5.4, 3.8, 3.2 and 2.3 years.
