Project description:We investigated the effect that intragenic s54 binding sites have on transcripton elongation. In an rpoN deletion we have over-expressed rpoN from a plasmid (with vector only contol) and then looked at changes in transcription elongation around intragenic s54 binding sites by RNA-seq. We are also looking at changes in transcription initiation/elongation at sites of sigma factor overlap.

Project description:We show that in vivo MBD2 is mainly recruited to CpG island promoters that are highly methylated. We also report that MBD2 binds to a subset of CpG island promoters that are characterized by the presence of active histone marks and RNA polymerase II (Pol2). At such sites, MBD2 binds downstream of the transcription start site. Active promoters bound by MBD2 show low to medium gene expression levels and H3K36me3 deposition suggesting a putative role for MBD2 in blocking polymerase II (Pol2) elongation at these promoters. To gain further insight into the function of and epigenetic regulation by MBD2 we generated a tagged version of the protein and stably expressed it in the MCF-7 cell line. We mapped genome wide binding of MBD2 by ChIP sequencing (ChIP-seq) and together with base resolution whole genome bisulfite sequencing (WGBS) we were able to determine the methylation content and the role of methylation density at MBD2 enriched regions. We further dissected MBD2 binding properties, taking advantage of a large set of ChIP-seq data including active histone marks, RNA polymerase II (POL2) and strand specific RNA-seq.

RNA polymerase II (Pol II) transcription is tightly regulated at promoter-proximal regions by intricate dynamic processes including Pol II pausing, release into elongation, and premature termination. Here, we identify PTEN interacting with the Pol II transcription machinery and dephosphorylating Pol II C-terminal domain in vitro. PTEN alters the expression of hundreds of genes, and its restoration establishes Pol II promoter-proximal pausing in PTEN null cells. Furthermore, PTEN re-distributes genome-wide Pol II occupancy and possibly impacts Pol II pause duration, release, and elongation rate in order to enable precise gene regulation at genome-wide scale. Our observations demonstrate a direct and imperative role of PTEN in global transcriptional regulation.

Project description:We firstly found that DsbRS TCS (encoded by PA2479-PA2480) was involved in counteracting the toxic effects of copper. The identification of two DsbR binding reigions in dsbD-dsbR intergenic region DNA led us to globally characterize all DsbR-binding loci on the chromosome of Pseudomonas aeruginosa. In order to express C-terminal flag-tagged DsbR, we first constructed the ΔdsbRS::DsbR-Flag strain. We next investigated DsbR-binding to the chromosome of this strain during exponential growth by ChIP-Seq, chromatin immunoprecipitation followed by ultra-high throughput DNA sequencing. Sequence reads obtained from three independent ChIP-Seq experiments using Flag-specific antibodies were mapped to the genome of the ΔdsbRS::DsbR-Flag strain. Using MACS software, we identified 18 reproducible peaks of DsbR binding, which were enriched by >2 fold.Approximately 83% (15 peaks) are in the promoter regions of 23 genes (within 600 bp upstream of the translational start site) involved or potentially involved in various biological processes including protein folding (e.g., dsbDEG operon and dsbB), protein secretion (e.g.., hxcU, hxcP, hcpC), transport (e.g., opdT, pa2911, and pstS), and regulation of transcription (i.e., dsbRS, pa3398). Collectively, this study thus uncover a new signal transduction pathway in P. aeruginosa, DsbS/DsbR/DsbDEG and DsbB, for the regulation of Dsb system in response to copper stress.
