Anti-NONO RIP seq in liver nuclei after fasting and re-feeding

ABSTRACT: In order to identify the RNAs bound by NONO complexes in different nutritional conditions, we carried out RNA immunoprecipitation followed by sequencing (RIP-seq) of NONO from mouse liver nuclei collected at three different times of the day. Samples were collected after fasting (ZT10), 2h after re-feeding (ZT14) and towards the end of the feeding period (ZT22). The co-immunoprecipitated RNA (along with input RNA and unspecific IgG bound RNA) was sequenced.

Diurnal liver transcriptome in wt and nono-/- mice

Project description:The liver circadian transcriptome results from the combined action of a circadian clock and feeding/fasting rhythms. Since we found that (1) the number of NONO-containing speckles increases in response to feeding, (2) NONO interacts with RNA processing factors and (3) it binds to the introns of a large number of protein coding genes, we hypothesized that NONO may contribute to the daily rhythm of hepatic gene expression. To address whether NONO contributes to rhythmic gene expression in response to feeding/fasting, diurnal liver transcriptomes were assessed in nono-/- and wt littermate mice fed a normal diet during the night time (ZT12-24). We habituated mice to a 12:12 LD cycle with food available only at lights off (ZT12-24) for one week and in the second week collected mice every 2h throughout the 24h day. Transcription profiling of mouse liver cells during the circadian cycle at 4 hour time resolution

Project description:Cyclic regulatory systems are ubiquitous in cells and tissues. In the liver rhythms in mRNA expression are determined by the homeostatic regulation that operates on daily circumstances. In particular the specific response to nutrients, as well as systemic and peripheral circadian oscillators, contribute to the set up of the hepatic homeostasis at different phases of the day. In this series we used microarrays to detail the global program of gene expression in the mouse liver under physiological daily variations, determined by both the feeding and the circadian cycles. We examined 7 samples, each consisting in a pool of RNAs extracted from the whole liver of 5 mice. Samples were collected at times ZT2, ZT6, ZT10 ,ZT14, ZT18, ZT22, ZT26 (ZT0/24 and ZT12 are the times when the lights are switched on and off, respectively)

Remodeling oncogenic transcriptomes by small molecules targeting NONO

Project description:A large swath of the human proteome is dedicated to mRNA homeostasis, but most RNA-binding proteins lack chemical probes. Here, we report the discovery through phenotypic screening of electrophilic small molecules that swiftly (within 4 h) and stereospecifically decrease transcripts encoding the androgen receptor (AR) and its major V7 splice variant in human prostate cancer cells. We show by chemical proteomics that these compounds covalently engage cysteine-145 of the RNA-binding protein NONO. Broader profiling revealed that covalent NONO ligands suppress a discrete set of transcripts and proteins, including multiple oncogenic transcription factors, and impair the proliferation of cancer cells. These effects were not observed following genetic disruption of NONO, which instead blocked ligand activity. The covalent ligands promote accumulation of NONO in nuclear foci and at the first 5’ splice site of immature transcripts, pointing to a trapping mechanism that may prevent the compensatory action of the paralogous proteins PSPC1 and SFPQ, which were found to increase in cancer cells following genetic or chemical perturbation of NONO. These findings, taken together, designate NONO as a druggable RNA-binding protein that can be co-opted by covalent small molecules to suppress pro-tumorigenic transcriptional networks.

NONO mutations cause syndromic intellectual disability and inhibitory synaptic defects

Project description:Identifying causes of sporadic intellectual disability remains a considerable medical challenge. Here, we demonstrate that null mutations in the NONO gene, a member of the Drosophila Behavior Human Splicing (DBHS) protein family, are a novel cause of X-linked syndromic intellectual disability. Comparing humans to Nono-deficient mice revealed related behavioral and craniofacial anomalies, as well as global transcriptional dysregulation. Nono-deficient mice also showed deregulation of a large number of synaptic transcripts, causing a disorganization of inhibitory synapses, with impaired postsynaptic scaffolding of gephyrin. Alteration of gephyrin clustering could be rescued by over-expression of Gabra2 in NONO-compromised neurons. These findings link NONO to intellectual disability and first highlight the key role of DBHS proteins in functional organization of GABAergic synapses.
