Project description:DNA methylation confers epigenetic regulation on gene expression and thereby on various biological processes. Tomato has emerged as an excellent system to study the function of DNA methylation in plant development. In contrast to recent discoveries that DNA demethylation is critical for tomato fruit ripening, regulation and function of DNA methylation maintenance remains unclear in tomato plants. Here we report the critical function of tomato (Solanum lycopersicum) Methyltransferase 1 (SlMET1) in plant development and DNA methylome and transcriptome regulation. Using CRISPR-Cas9 gene editing, we generated slmet1 mutants and discovered that SlMET1 is required for normal development of flowers and seeds in tomato. Mutations in SlMET1 caused CG hypomethylation and CHH hypermethylation on a whole-genome scale, leading to a disturbed transcriptome including defects in the expression of key genes involved in meristem formation, seed development and fruit ripening. Consistently, the slmet1 mutants showed impaired flower production, elevated lycopene levels in fruits, and pathenocarpic fruits. In the slmet1 mutants, hypomethylated CG and hypermethylated CHH cytosines are preferentially located in genes and transposable elements (TEs), respectively. Neither the CG hypomethylation nor CHH hypermethylation in the slmet1 mutants is related to tissue culture-induced non-CG hypomethylation, which prefers genes over TEs and is more stable in the former regions than the latter during subsequent inbreeding. Our results depict SlMET1- and tissue culture-dependent tomato DNA methylomes, and that SlMET1 is required for normal development of flowers and seeds, thereby highlighting a role of DNA methylation in determining the yield of normal tomato fruits.

Project description:BACKGROUND: The tomato psyllid, Bactericera cockerelli Šulc (Hemiptera: Triozidae), is a pest of solanaceous crops such as tomato (Solanum lycopersicum L.) in the U.S. and vectors the disease-causing pathogen ‘Candidatus Liberibacter solanacearum’. Currently, the only effective strategies for controlling the diseases associated with this pathogen involve regular pesticide applications to manage psyllid population density. However, such practices are unsustainable and will eventually lead to widespread pesticide resistance in psyllids. Therefore, new control strategies must be developed to increase host-plant resistance to insect vectors. For example, expression of constitutive and inducible plant defenses can be improved through selection. Currently, it is still unknown whether psyllid infestation has any lasting consequences on tomato plant defense or tomato plant gene expression in general. RESULTS: To characterize the genes putatively involved in tomato defense against psyllid infestation, RNA was extracted from psyllid-infested and uninfested tomato leaves (Moneymaker) three weeks post-infestation. Transcriptome analysis identified 362 differentially expressed genes. These differentially expressed genes were primarily associated with defense responses to abiotic/biotic stress, transcription/translation, cellular signaling/transport, and photosynthesis. These gene expression changes suggested that tomato plants underwent a reduction in plant growth/health in exchange for improved defense against stress that was observable three weeks after psyllid infestation. Consistent with these observations, tomato plant growth experiments determined that the plants were shorter three weeks after psyllid infestation. Furthermore, psyllid nymphs had lower survival rates on tomato plants that had been previously psyllid infested. CONCLUSION: These results suggested that psyllid infestation has lasting consequences for tomato gene expression, defense, and growth.

Project description:The function of the plant hormone jasmonic acid (JA) in development of tomato flowers was analyzed with a mutant defective in JA perception (jasmonate-insensitive1-1, jai1-1). In contrast to Arabidopsis JA-insensitive plants that are male sterile, the tomato mutant jai1-1 exhibits major defects in female development resulting in female sterility. To identify putative JA-dependent regulatory components, transcriptomics was performed using isolated ovules of three different stages of flower development, from both wild type and jai1-1. Among the strongly down-regulated genes in jai1-1, one encoding a MYB transcription factor (SlMYB21) was found. Its orthologue in Arabidopsis has a crucial role in JA-regulated stamen development. SlMYB21 showed transcription factor activity in yeast, interaction with SlJAZ9 in yeast and in planta, and complemented the Arabidopsis mutant myb21-5. To analyze SlMYB21 function in tomato ovule development, CRISPR/Cas9 mutants were created and a TILLING mutant was identified, all showing female sterility and therefore corroborating a function of MYB21 in tomato ovule development. Transcriptomics from wild type, jai1-1 and myb21-2 carpels revealed processes that might be controlled by SlMYB21. The data suggest a positive regulation of JA biosynthesis by SlMYB21, but a negative regulation of the action of auxin and GA. The results demonstrate that SlMYB21 mediates at least partially the action of JA and might control the flower to fruit transition.

We generated about 343 million high-quality reads from three tissues (leaf, root and flower) using Illumina platform. We performed an optimized de novo assembly of the reads and estimated transcript abundance in different tissue samples. The transcriptome dynamics was studied by differential gene expression analyses among tissue samples.

When the air temperature reaches to above the optimal range (higher than 30/26˚C; day/night), only a small number of flower buds would develop into mature flowers and produce a reduced number of pollen. This project used the iodoTMT proteomics analysis method to identify heat-induced proteomes in these tomato flower buds.
