Project description:Cell lines. The myeloid cell lines CMK, HEL, HL-60, K-562, KASUMI-1, KG-1, LAMA-84, M-07e, MONO-MAC-1, MV4-11, NB-4, OCI-AML2, OCI-AML5, SIG-M5, THP-1, and UT-7 were obtained from the DSMZ in Braunschweig, Germany (http://www.dsmz.de). The cell line ME-1 was kindly provided by Dr. Ikuya Sakai, Ehime University, Japan. Cell lines were cultured under standard conditions in RPMI 1640 containing 10% FCS, 2 mM L-glutamine, 100 units/ml penicillin and 100 units/ml streptomycin. For subsequent DNA and RNA isolation 1x107 cells of the respective cell lines were washed twice in phosphate-buffered saline, and stored as cell pellets at 800C. Gene expression profiling. Gene expression profiling (GEP) was performed essentially as described using the previously described cDNA microarray platform (Bullinger et al., N Engl J Med 2004;350:1605-1616). Project description:GBM cell lines were plated onto 10 cm dishes at 100,000-200,000 cells per dish and allowed to grow for 3-4 days until confluency reached 50-70%. Media for all cell lines was DMEM with 10% FBS including 25 mM glucose, 6.2 mM glutamine and 200 uM Oleic Acid (conjugated to BSA). 1-2 hours prior to tracer incubation, media was aspirated and fresh media was used. Immediately prior to tracer incubation, media was again aspirated and then cells were washed with warm PBS to remove unlabeled metabolites. Cells were then incubated with labeled tracer (DMEM with 10% FBS including 25 mM Uniformly labeled 13C-6 glucose, 6.2 mM unlabeled glutamine and 200 uM unlabeled oleic acid). After 2 hours of incubation with tracer, media was aspirated, cells were quickly washed with 15 mL DI water, quenched with liquid nitrogen and then stored at -80oC until analysis.

Project description:Three breast cancer cell lines were co-cultured with T cells isolated from normal donors, in 3: 1 ratio. As controls, the breast cancer cells were cultured without T cells for three days. All cell cultures were washed three times with PBS to remove T cells before they were scraped and collected in 1.5 mL Eppendorf tubes. Three additional washing steps with PBS were applied. After removing the supernatant, the cell pellets were immediately snap-frozen on dry-ice and stored in -80 °C until the time of preparation. After thawing the samples, they were prepared and measured on nano LC.

Project description:Cells were washed with cold PBS twice and scraped from the plates, then centrifuged at 1000 rpm for 5 min to pellet cells. Washed cells were lysed with 400 L of cell lysis buffer (10 mM Tris-HCl pH7.5, 150 mM NaCl, 0.15% NP-40 and proteinase inhibitor cocktail) and incubated on ice for 10 min. The suspension was carefully add at the top of sucrose buffer (10 mM Tris-HCl pH7.5, 150 mM NaCl, 24% sucrose), and centrifuged at 3200g for 10 min to collect nuclear pellets. Pellets were resuspended in 250 L of Glycerol buffer (20 mM Tris-HCl pH7.5, 75 mM NaCl, 0.5 mM EDTA pH8.0, 50% glycerol), then then immediately add 250 μl Nuclear lysis buffer (10 mM Tris-HCl pH7.5, 300 mM NaCl, 7.5 mM MgCl2, 0.2 mM EDTA pH8.0, 1% NP-40, 1M urea). Mix by vortexing for 4 s and incubate on ice for 2 min. Centrifuge the lysate at 13,000 × g for 2 min to precipitate the chromatin–RNA complex. Briefly rinse the chromatin pellets with PBS-EDTA. RNA was extracted with Trizol reagent. RNA libraries were prepared according to manual of SMARTer smRNA-Seq Kit for Illumina (Clontech, 635031).

Project description:10 million cells were used for each sample. The cells were pre-treated with or without Doxorubicin (2µM for 4h) before collection and washed with ice-cold 1 × PBS. The nuclei pellet was further fractionated into nucleoplasmic fraction (supernatant) and chromatin pellet by using MWS buffer. All the buffers above were supplemented with protease inhibitor cocktail (Thermo Fisher Scientific) and Ribonuclease Inhibitors (Promega). The RNA precipitation solution (RPS) buffer was added into the cytoplasmic fraction and nucleoplasmic fraction immediately and each fraction was stored at -20°C for at least 1h. The two fractions were centrifuged and the resulting pellets were washed with 75% ethanol. All the pellets from the chromatin fraction, nucleoplasmic fraction and cytoplasmic fraction were added with 1mL TRIzol (Invitrogen) to extract RNA. The RNA pellet in TRIzol was fully dissolved by adding EDTA to the final concentration of 5mM and heat it to 65°C. The resulting RNAs from each fraction were subjected to DNase I (Sigma-Aldrich) treatment followed by phenol/chloroform extraction to remove any contaminant DNA. The RNA pellets of each fraction were then dissolved in equal volumes of RNase-free water and used for snoRNA qRT-PCR analyses.

Project description:M. tuberculosis strain 1254 wild type (WT) and its isogenic delta Rv3662c-Rv3665c KO (opp KO) and complemented opp::opp were cultured in vitro, in liquid 7H9 media supplemented with OADC and 0.05% Tween 80, 0.5% glycerol, in a 150 mL volume, contained in roller bottles, incubated at 37oC. Growth was monitored as OD600 nm and recorded on a daily basis. In all experiments, the starting OD600 nm was 0.04-0.05. Aliquots were removed at each OD600 nm to make serial dilutions, plate onto 7H10 OADC agar plates for CFU counts. When cells reached OD600 nm of 0.3, 1.0, and 1.5, a 10-30 mL aliquot was taken, centrifuged 3 min at 3000 g, at room temperature, and the supernatant was discarded, with cell pellets being immediately frozen by inclusion into dry ice. Frozen cell pellets were stored at -80oC for later RNA isolation. In all experiments, RNA from WT was labeled with Cy5, and RNA from the opp KO was labeled with Cy3. In all experiments, the microarray comparsion used RNA from cells of the same growth stage, i.e., WT OD 0.3 vs opp KO OD 0.3, WT OD 1.0 vs opp KO OD 1.0, and WT OD 1.5 vs opp KO OD 1.5. When comparing the Complemented opp::opp vs the mutant opp KO, RNA from the later strain was Cy3-labeled.
