GNPS - MLF2-MBP purification (Table S4, Prophet et al.)

ABSTRACT: MLF2 was purified from mammalian Expi293 cells as a fusion with MBP. As MLF2 associates tightly with HSP70/HSPA1A, this resulted in a stoichiometric co-purification with HSP70 members. To identify which ones, we subjected the whole purification or a gel-extracted band around 70 kDa to mass spectrometry.

Project description:Receptors of the KIR family on maternal Natural Killer cells in the decidua are believed to bind to Ligands such as HLA-C on trophoblast cells invading into the decidua from the placenta during early pregnancy. The resulting responses regulate the extent of trophoblast invasion. Genetic studies have implicated two members of the KIR family in particular as playing an important role: KIR2DL1 and KIR2DS1. The aim of this experiment was to determine what responses are generated when decidual NK cells bearing either KIR2DL1 or KIR2DS1 engage their HLA-C ligand.

Project description:Loc1 RIP-chip Experimental procedure: C-terminally TAP-tagged Loc1p from yeast S. cerevisiae was purified from 1 L of cells grown in YPD medium as previously described (Gerber et al. 2004, PLoS Biol. 2, E79). Title: Intrinsically disordered RNA-binding motifs cooperate to catalyze RNA folding and drive phase separation Abstract: RNA-binding proteins are essential for gene regulation and the spatial organization of cells. Here, we report that the yeast ribosome biogenesis factor Loc1p is an intrinsically disordered RNA-binding protein with eight repeating positively charged, unstructured nucleic acid binding (PUN) motifs. While a single of these previously undefined motifs stabilizes folded RNAs, multiple copies strongly cooperate to catalyze RNA folding. In the presence of RNA, these multivalent PUN motifs drive phase separation. Proteome-wide searches in pro- and eukaryotes for proteins with similar arrays of PUN motifs reveal a strong enrichment in RNA-mediated processes and DNA remodeling. Thus, PUN motifs are potentially involved in a large variety of RNA- and DNA-related processes by concentrating them in membrane-less organelles. The general function and wide distribution of PUN motifs across species suggests that in an ancient “RNA world” PUN-like motifs may have supported the correct folding of early ribozymes.

Project description:In patients with primary breast cancer, neoadjuvant chemotherapy with doxorubicin plus pemetrexed followed by docetaxel (AP-D) is associated with a pathologic complete response (pCR) rate of 16.5%, and doxorubicin plus cyclophosphamide followed by docetaxel (AC-D) is associated with a pCR rate of 20.2%. Our primary objective was to identify single predictive genetic markers for achievement of pCR following either AP-D or AC-D treatment. Our main secondary objective was to detect treatment-group specific, pCR-predictive gene signatures.
