GNPS - MultiplexMS: A mass spectrometry-based multiplexing strategy for ultra-high-throughput analysis of complex mixtures

ABSTRACT: This repository contains Waters .raw files from the MultiplexMS publication. There are 4 experiments described in the paper - each experimental MS files are contained within its own folder with a description of the experiment. Data was collected on a Waters UPLC i-class and SYNAPT G2-Si QTof mass spectrometer. Included with the folders is a data declaration describing the state of the Waters .raw files and how they were collected.

inSPIRE Spectral Rescoring Tool

Project description:inSPIRE is an open-source tool for spectral rescoring of mass spectrometry search results. For this project, inSPIRE was applied to MaxQuant, PEAKS DB, and Mascot search results from a tryptic digestion of the K562 proteome. Here we provide the RAW files and search results using MaxQuant, PEAKS DB, and Mascot. We also reprocessed RAW data from the PXD031709 and PXD031812 repositories for which we provide the search result files. Additionally, we provide PEAKS search results from RAW files from the PXD015489 repository which was used as training data for a predictor used within inSPIRE. High-throughput characterization of bacterial responses to complex mixtures of chemical pollutants.

Project description:Our understanding of how microbes respond to micropollutants, such as pesticides, is almost wholly based on single-species responses to individual chemicals. However, in natural environments, microbes experience multiple pollutants simultaneously. Here we perform a matrix of multi-stressor experiments by assaying the growth of model and non-model strains of bacteria in all 255 combinations of 8 chemical stressors (antibiotics, herbicides, fungicides and pesticides). We found that bacterial strains responded in different ways to stressor mixtures, which could not be predicted simply from their phylogenetic relatedness. Increasingly complex chemical mixtures were both more likely to negatively impact bacterial growth in monoculture and more likely to reveal net interactive effects. A mixed co-culture of strains proved more resilient to increasingly complex mixtures and revealed fewer interactions in the growth response. These results show predictability in microbial population responses to chemical stressors and could increase the utility of next-generation eco-toxicological assays.
