Proteomics of mitochondria isolated from leukemia cell line

ABSTRACT: We performed proteomics of mitochondria isolated from leukemia cell line. Digested peptides were labeled with TMT and separated in 9 fractions by High-pH fractionation Kit. Peptides were analyzed by SPS-MS3 mode.

TKO6: A Peptide Standard to Assess Interference for Unit-Resolved Isobaric Labeling Platforms

Project description:Protein abundance profiling using isobaric labeling is a well-established quantitative mass spectrometry technique. However, ratio distortion resulting from co-isolated and co-fragmented ions - commonly referred to as interference - remains a caveat of this technique. Tribrid mass spectrometers, such as the Orbitrap Fusion and the Orbitrap Fusion Lumos with a triple mass analyzer configuration, facilitate methods (namely SPS-MS3) that can help alleviate interference. Yet, few standards are available to measure interference. Here we introduce the TKO6 standard that assesses ion interference and is designed specifically for data acquired at low (unit) mass resolution. We use TKO6 to compare the degree of interference in MS2 versus MS3-based quantitation methods, data acquisition methods of different lengths, and ion trap-based TMT reporter ion analysis (IT-MS3). We show that the TKO6 standard is a valuable tool for assessing data quality and is particularly useful for benchmarking ion trap-based SPS-MS3 analyses.

Testing TMT-SPS-MS3 and label free approach in recalcitrant Mago (Mangifera indica L.) peel tissues

Project description:Significant progress has been observed in recent years in proteomics tools. However, minimal application of the newest proteomic tools has been massively applied in plant recalcitrant tissues in non-model fruits. This constant occurrence constrains the progress in understanding essential molecular processes during postharvest shelf life (PSL) of fleshy fruits. In fact, comparative proteomic studies in fruit like mango, guava, papaya, and avocado are minimal. Therefore, we set up a label free quantitation (LFQ) and TMT-SPS-MS3 pipeline for comparative study of mango peels during PSL. Our protocol included different protein extraction and peptide fractionation before mass spectrometry analysis. In doing so we were able to confidently identify 4,400 proteins with high confidence, among which 1087 were differentially accumulated. The combination of phenolic protein extraction, high-pH reverse-phase peptide fractionation and LFQ exhibited the best approach for relative quantification, but other protein extraction, peptide fractionation and data acquisition showed significant complementation. LFQ and Byonic also allowed the determination of intact N-glyco peptides on proteins such as the desiccation-related protein, which molecular dynamics analysis support the occurrence of N-glycans providing stability of the protein. Our study represents the first massive proteomics comparison of mango peels during PSL.

Data from quantitative proteomics using a tandem mass tag (TMT)6-plex strategy on an Orbitrap Fusion Lumos mass spectrometer (Thermo Fisher Scientific)), using a TMT SPS MS3 method (Navarrete-Perea, Yu et al. 2018).

HYpro16: A Two-Proteome Mixture to Assess Interference in Isobaric Tag-Based Sample Multiplexing Experiments

Project description:Isobaric tagging is a powerful strategy for global proteome profiling. A caveat of isobaric tag-based quantification is “interference” which may be caused by co-eluting peptides that are co-isolated, co-fragmented, and co-analyzed, thereby confounding quantitative accuracy. Here, we present a two-proteome standard that challenges the mass spectrometer to measure a range of protein abundance ratios in a background of potential interference. The HYpro16 standard consists of TMTpro-labeled human peptides at a 1:1 ratio across all channels into which we spike TMTpro-labeled peptides in triplicate at 20:1, 10:1, 4:1, and 2:1 ratios. We showcase the HYpro16 standard by 1) altering the MS2 isolation window width and 2) using different data acquisition methods (hrMS2, SPS-MS3, RTS-MS3). Our data illustrate that wider isolation widths moderately increase TMT signal, the benefits of which are offset by decreased ratio accuracy. We also show that using real-time database searching (RTS)-MS3 resulted in the most accurate ratios. Additionally, the number of quantified yeast proteins using RTS-MS3 approaches that of hrMS2 when using a yeast-specific database for real-time searching. In short, this quality control standard allows for the assessment of multiple quantitative measurements within a single run which can be compared across instruments to benchmark and track performance.

Evaluation and Optimization of High-Field Asymmetric Waveform Ion Mobility Spectrometry for Multiplexed Quantitative Site-specific N-glycoproteomics

Project description:The heterogeneity and complexity of glycosylation hinder the depth of site-specific glycoproteomics analysis. High-field asymmetric-waveform ion-mobility spectrometry (FAIMS) has shown to improve the scope of bottom-up proteomics. The benefits of FAIMS for quantitative N-glycoproteomics have not been investigated yet. In this work, we optimized FAIMS settings for N-glycopeptide identification, with or without the tandem mass tag (TMT) label. The optimized FAIMS approach significantly increased the identification of site-specific N-glycopeptides derived from the purified IgM protein or human lymphoma cells. We explored in detail the changes in FAIMS mobility caused by N-glycopeptides with different characteristics, including TMT labeling, charge state, glycan type, peptide sequence, glycan size and precursor m/z. Importantly, FAIMS also improved multiplexed N-glycopeptide quantification, both with the standard MS2 acquisition method and with our recently developed Glyco-SPS-MS3 method. The combination of FAIMS and Glyco-SPS-MS3 provided the highest quantitative accuracy and precision. Our results demonstrate the advantages of FAIMS for improved mass-spectrometry-based qualitative and quantitative N-glycoproteomics.
