tipNrich, a tip-based N-terminal proteome enrichment method

Project description:Protein N-termini provide valuable information such as half-life of protein, but one of hurdles to study N-terminome is that it requires large amount of sample, but this requirement might be problematic for analyzing the limited samples such as low number of cells of clinical biopsies. In this regard, we developed tip-based N-terminome enrichment method, tipNrich. Our method, the scale-down version of our previously introduced N-terminome enrichment method iNrich, provides simple and fast N-terminone analysis platform even for analyzing small amount of protein. Our method could be utilized either for quality check of protein products or as a diagnostic tool for human diseases related to N-terminal proteoforms. We applied our method to various recombinant single proteins, protein mixture, and plasma samples of wild-type transthyretin amyloidosis (WTTA) patients.

One-step N-terminomics based on isolation of protein N-terminal peptides from LysargiNase digests by tip-based strong cation exchange chromatography

Project description:Large-scale isolation of protein N-terminal peptides from LysargiNase digests was achieved by one-step strong cation exchange chromatography with disposable and parallel-processable pipette-tip columns. Novel cleavage sites for signal or transit peptides and non-canonical translation initiation sites were identified by the tip-based method. Together with two other methods similarly consisting of protease digestion and one-step tip LC, we have established a simple and comprehensive N- and C-terminomics approach called CHAMP (chromatographic amplification of protein terminal peptides).

Selective enrichment of N-terminal proline peptides via hydrazide chemistry for proteomics analysis

Project description:A challenge for shotgun proteomics is the identification of low abundance proteins, which is always hampered owing to the extreme complexity of protein digests and highly dynamic concentration range of proteins. To reduce the complexity of the peptide mixture, we developed a novel method to selectively enrich N-terminal proline peptides via hydrazide chemistry. This method consisted of ortho-phthalaldehyde (OPA) blocking of primary amines in peptides, reductive glutaraldehydation of N-terminal proline and solid phase hydrazide chemistry enrichment of aldehyde-modified N-terminal proline peptide.

Transcriptome analysis of neuromuscular junction during degeneration and regeneration of axon terminal

Project description:The neuromuscular junction (NMJ) is a specialized tripartite synapse composed of the motor axon terminal, covered by perisynaptic Schwann cells (PSCs), and the muscle fibre, separated by a basal lamina. It is exposed to different kind of injures such as mechanical traumas, pathogens including neurotoxins, and neuromuscular diseases such as amyotrophic lateral sclerosis and immune-mediated disorders, and has retained throughout vertebrate evolution an intrinsic ability for repair and regeneration, at variance from central synapses1. Following peripheral nerve injury, an intense but poorly defined crosstalk takes place at the NMJ among its components, functional to nerve terminal regeneration. To identify crucial factors released by PSCs and the muscle to induce nerve regrowth, we performed a transcriptome analysis of the NMJ at different time points after injection of -latrotoxin, a presynaptic neurotoxin isolated from the venom of the black widow spider. This toxin is a simple and controlled method to induce an acute, localized and reversible nerve terminal degeneration not blurred by inflammation, and can help to identify molecules involved in the intra- and inter-cellular signalling governing NMJ regeneration.

Negative N-terminal enrichment strategy for Mycobacterium tuberculosis H37Rv

Project description:Tuberculosis (TB) is an infectious disease caused by Mycobacterium tuberculosis (MTB), which resulted millions of deaths worldwide every year. Although the type strain M. tuberculosis H37Rv was sequenced in 1998, annotation errors of encoding genes have emerged in an endless stream. The annotation errors are particularly severe in the N-terminal and start sites of the genes. In this study, we applied a dimethylation labeling combined with negative enrichment strategy on M. tuberculosis H37Rv to characterize the N-terminal start sites of its annotated encoding genes. Totally, 18,285 peptides and 1,641 N-terminal peptides were identified from all the 2,728 database annotated proteins. The negative N-terminal enrichment strategy allowed the re-annotation of 12 genes’ N-terminal and identification of 6 novel genes in H37Rv. The comparative genomics approach could provide possible help for the re-annotation of 403 mis-annotated genes from Mycobacteriaceae. In addition, we verified the novel gene Rv3409, which was identified with 3 high-confident peptides, with the synthetic peptides and the expression of recombinant protein Rv3409. Altogether, our study and findings contributed to a better understanding of the N-terminal annotation of H37Rv, which will contribute to further biological studies of other species of Mycobacteriaceae in the future.
