Hydrolysis and oxidation of maleimide alkylated peptides

ABSTRACT: These data show that maleimide-alkylated peptides (MAPs) are oxidized and hydrolysed under sample preparation conditions common for proteomic studies. Gel electrophoresis, gel staining, and proteolytic digestion buffers were optimised to minimise these modifications. Purified glutathione alkylated with biotin maleimide (Sigma Aldrich), was the peptide used in these investigations.

Project description:GST-KRT32 and its interacting proteins in primary keratinocytes cells were enriched by pull-down using glutathione-Sepharose beads. Then, KRT32-interacting proteins were identified by mass spectrum. Proteins obtained in Pulldown were subjected to SDS-PAGE gel electrophoresis and silver staining. The SDS-PAGE gel was sent to the mass spectrometry platform of the Jingjie PTM Biolab for subsequent processing and mass spectrometry detection.

Protecting RNA Integrity for Spatial Transcriptomics While Improving Immunofluorescent Staining Quality

Project description:In comparison to bulk sequencing or single cell sequencing, spatial transcriptomics preserves the spatial information in tissue slices and can even be mapped to immunofluorescent stainings. This enables to unravel complex interactions of neighboring cells or to link cell morphology to transcriptome data. The 10x genomics visium spatial assay offers to combine spatial transcriptomics with immunofluorescent staining of cryo-sectioned tissue slices. We applied this technique to 10 µm fresh frozen mouse brain slices and developed a protocol that still protects RNA integrity while improving buffers for immunofluorescent staining. We investigated the influence of various parameters on RNA integrity and on antibody binding of blocking, staining as well as wash buffers. Finally, we propose a protocol that does not alter RNA integrity in comparison the 10x genomics demonstrated protocol but allows the usage of several antibodies that have not been compatible with the protocol before. In addition, we discuss the influence of the tested parameters which offers further development of application specific staining protocols.

Epigenome analysis of placental DNA methylation and added sugar intake during pregnancy

Project description:Genome wide DNA methylation profiling of placenta at birth. A 1 cm3 sample of the placenta was collected (using scissor, midway between the umbilical cord and the outer edge of the placenta) and genomic DNA was extracted. DNA integrity was assessed by agarose gel electrophoresis with ethidium bromide staining and PicoGreen (Life Technologies, Carlsbad, Calif.). Starting with 500 ng of genomic DNA, bisulfite conversion and methylation profiling was performed according to the manufacturer’s instructions for Illumina Human Methylation 450K BeadChips. All assays were performed at the Roswell Park Cancer Institute Genomics Shared Resource. After background correction and normalization to internal controls, Genome Studio software was used to calculate the fractional methylation (AVG_Beta) at each CpG (N= 453,144 CpG sites). Samples includes XX placenta.

Mouse kidney mitochondria LC-MS/MS

Project description:ApoE KO mice were treated with Mas receptor agonist AVE 0991 fo 16 weeks. At the age of 6 months mice were killed, the kidneys were dissected and the mitochondria were isolated by differential centrifugation. Next, 2DE electrophoresis was conduced. Healthy control (C57BL/6J mice), apoE KO and apoE KO treated with AVE 0991 were compared. Gel pieces containing protein spots of interest were destained, reduced, alkylated, digested with modified trypsin and analysed by LC-MS/MS method.
