Crosslinking MS to elucidate the Architecture of the Nucleosome Remodelling and Deacetylase (NuRD) complex

Project description:The Nucleosome Remodeling and Deacetylase (NuRD) complex is essential for development in complex animals but has been refractory to detailed analysis because of its low abundance and resistance to recombinant production. In combination with other techniques, crosslinking mass spectrometry was used to elucidate the structure of the Nucleosome Remodelling and Deacetylase (NuRD) complex. Natively-purified NuRD, and four recombinantly-expressed NuRD subcomplexes, and a PWWP2A-MTA-HDAC-RBBP alternative ‘NuRD-like’ complex were subjected to crosslinking with DSS, ADH, BS3 and DMTMM.

BS3 crosslinking of the human TSEN complex

Project description:BS3 crosslinking of the human TSEN complex The tRNA splicing endonuclease (TSEN) complex performs the first step in the maturation of the anticodon stem loop of tRNAs. To date, eukaryotic TSEN complexes have been refractory to structural elucidation and this lack of structural information has hindered our understanding of tRNA recognition and processing. In the manuscript associated with this data, we employed Cryo-Electron Microscopy to solve structures of the human TSEN complex bound to a pre-tRNA in the pre-cleavage state. The structures, solved at near atomic resolution, revealed the overall architecture of the complex and the interfaces involved in tRNA binding. Overall, our data provide critical details into the molecular mechanisms of eukaryotic tRNA splicing as well as an understanding of disease-causing mutations in this protein complex.

Project description:In this study, the proteins SumoE1 and Fat10 or Fat10-AV mutant were crosslinked using the crosslinking reagent H12/D12 BS3 in order to determine specific interaction sites of Fat10 and SumoE1. Furthermore, quantitative chemical crosslinking coupled to mass spectrometry (q-XL-MS) was used to compare crosslink abundances of SumoE1 in presence of Sumo as well as Sumo and Fat10 versus crosslink abundances of SumoE1 in absence of Sumo and Fat10 in order to determine the influence of Sumo and Fat10 on the structural dynamics of SumoE1.

PhoXplex: Combining phospho-enrichable crosslinking with isobaric labelling for quantitative proteome-wide mapping of protein interfaces

Project description:Integrating crosslinking mass spectrometry (XL-MS) into structural biology workflows provides valuable information about the spatial arrangement of amino acid stretches, which can guide elucidation of protein assembly architecture. Additionally, combination of XL-MS with peptide quantitation techniques is a powerful approach to delineate protein interface dynamics across diverse conditions. While XL-MS is increasingly effective with isolated proteins or small complexes, its application to whole-cell samples poses technical challenges related to analysis depth and throughput. The use of enrichable crosslinkers has greatly improved the detectability of protein interfaces in a proteome-wide scale, facilitating global protein-protein interaction mapping. Therefore, bringing together enrichable crosslinking and multiplexed peptide quantification is an appealing approach to enable comparative characterization of structural attributes of proteins and protein interactions. Here, we combined phospho-enrichable crosslinking with TMT labelling to develop a streamline workflow (PhoXplex) for the detection of differential structural features across a panel of cell lines in a global scale. We achieved deep coverage with quantification of over 9000 crosslinking events including potentially novel interactions. Overlaying AlphaFold predictions and disorder protein annotations enables exploration of the quantitative crosslinking dataset, to reveal possible associations between mutations and protein structures. Lastly, we discuss current shortcomings and perspectives for deep whole-cell profiling of protein interfaces at large-scale.
