EGFR ligand shifts the role of EGFR from oncogene to tumor suppressor in EGFR amplified glioblastoma by suppressing invasion through BIN3 upregulation

ABSTRACT: For LUM2_529995_Vehicle_24 and LUM2_529996_EGF_24, GBM12 cells were treated with vehicle or EGF for 24 hours, cells lysates were immunoprecipitated by BIN3 antibody and subjected to Mass spectrometry (MS) analysis. For LUM2_626031_Vehicle_0pt5 and LUM2_626032_EGF_0pt5, GBM12 cells were treated with vehicle or EGF for 30 minutes, cells lysates were immunoprecipitated by EGFR antibody and subjected to Mass spectrometry (MS) analysis.

EGFR inhibition triggers an adaptive response by co-opting antiviral signaling pathways in lung cancer

Project description:HCC827 cells were treated with 0.1 microM erlotinib for 0, 2, 6, and 24 hours. Cell lysates were immunoprecipitated with TBK1 antibody. Antibody enriched protein samples were run on SDS-PAGE gels and submitted to UT Southwestern Proteomics Core Facility for Mass Spectrometry. Protein gel pieces were digested overnight with trypsin (Pierce) following reduction and alkylation with DTT and iodoacetamide (Sigma Aldrich. The samples then underwent solid-phase extraction cleanup with Oasis HLB microelution plates (Waters) and the resulting samples were analyzed by LC-MS-MS, using an Orbitrap Fusion Lumos mass spectrometer (Thermo Electron) coupled to an Ultimate 3000 RSLC-Nano liquid chromatography systems (Dionex).

Identification of Mysm1 genomic binding sites by ChIP Seq

Project description:We performed chromatin immunoprecipitation according to standard protocols. Mouse embryonic stem cells were treated with formaldehyde to cross-link proteins to DNA. Cell lysates were sonicated to break up DNA. The histone deubiquitinase Mysm1 was then immunoprecipitated from the sonicated cell lysates. Mysm1-bound (and control antibody-bound) DNA fragments were purified after proteinase K treatment and cross-link reversal. Input DNA was purified directly from the sonicated cell lysates. Identification ubiquitination of EGFR by LC-MS/MS

Project description:Previously, analysis of EGF-induced EGFR ubiquitination by mass spectrometry revealed that ubiquitinated lysine residues were located in the TKD of EGFR. However, the specific lysine residues for the CBL-mediated polyubiquitination have not been identified. To investigate the differences in EGFR ubiquitination by ZNRF1 and CBL, we sought to identify the acceptor residues for polyubiquitin chains mediated by these two E3 ubiquitin ligases. We co-transfected HEK293T cells with EGFR and ZNRF1 or CBL, and immunoprecipitated EGFR for liquid chromatography-tandem mass spectrometry analysis.
