Project description:We re-introduced Flag-mTRADD into Tradd-/- MEFs, and identified the phosphorylation sites of TRADD which were induced by TNF and inhibited by TAK1 inhibitor 5Z7 using mass spectrometry. We found that TAK1 could mediate the phosphorylation of multiple sites in TRADD upon TNF stimulation. We next performed in vitro kinase assay using recombinant human TAK1 and human TRADD, followed by mass spectrometry to identify the sites directly phosphorylated by TAK1.

Project description:Cellular mRNA-binding proteins (mRBPs) are major regulators of gene expression at the post-transcriptional level. While many posttranslational modification sites in mRBPs have been identified, little is known about how these modifications regulate mRBP function. Here, we developed quantitative RNA-interactome capture (qRIC) to quantify the fraction of cellular mRBPs pulled down with polyadenylated mRNAs. Combining qRIC with phosphoproteomics allowed us to systematically compare pull-down efficiencies of phosphorylated and non-phosphorylated forms of mRBPs. Almost 200 phosphorylation events increased or decreased pull-down efficiency compared to the unmodified mRBPs and thus have regulatory potential. Our data captures known regulatory phosphorylation sites in ELAVL1, SF3B1 and UPF1 and identifies new potentially regulatory sites. Follow-up experiments on the cardiac splicing regulator RBM20 revealed that multiple phosphorylation sites in the C-terminal disordered region affect nucleo-cytoplasmic localization, association with cytoplasmic ribonucleoprotein granules and alternative splicing. Together, we show that qRIC in conjunction with phosphoproteomics is a scalable method to identify functional posttranslational modification sites in mRBPs.

Project description:Signals that control response to stimuli and cellular function are transmitted through dynamic phosphorylation of thousands of proteins by protein kinases. Many techniques have been developed to study phosphorylation dynamics, including several mass spectrometry (MS)-based methods. Over the last few decades, substantial developments have been made in MS techniques for the large-scale identification of proteins and their post-translational modifications. Nevertheless, all of the current MS-based techniques for quantifying protein phosphorylation dynamics rely on the measurement of changes in peptide abundance levels and many methods suffer from low confidence in phosphopeptide identification due to poor fragmentation. Here we have optimized an approach for the Stable Isotope Labeling of Amino acids by Phosphate (SILAP) using [-18O4]ATP in nucleo to determine global site-specific phosphorylation rates. The advantages of this metabolic labeling technique are: increased confidence in phosphorylated peptide identification, direct labeling of phosphorylation sites, measurement phosphorylation rates, and the identification of actively phosphorylated sites in a cell-like environment. In this study we calculated approximate rate constants for over 500 phosphorylation sites based on labeling progress curves. We measured a wide range of phosphorylation rate constants from 0.34 min-1 to 0.001 min-1. Finally, we applied SILAP to determine sites that have different phosphorylation kinetics during G1/S and M phase. We found that most sites have very similar phosphorylation rates under both conditions; however a small subset of sites on proteins involved in the mitotic spindle were more actively phosphorylated during M phase, while proteins involved in DNA replication and transcription were more actively phosphorylated during G1/S phase.

Project description:The incorporation of histone H3 variants has been implicated in the epigenetic memory of cellular state. Using genome editing with zinc finger nucleases to tag endogenous H3.3, we report genome-wide profiles of H3 variants in mammalian embryonic stem (ES) cells and neuronal precursor cells. Genome-wide patterns of H3.3 are dependent on amino acid sequence, and change with cellular differentiation at developmentally regulated loci. The H3.3 chaperone Hira is required for H3.3 enrichment at active and repressed genes. Strikingly, Hira is not essential for localization of H3.3 at telomeres and many transcription factor binding sites. Immunoaffinity purification and mass spectrometry reveal that the proteins Atrx and Daxx associate with H3.3 in a Hira-independent manner. Atrx is required for Hira-independent localization of H3.3 at telomeres, and for the repression of telomeric RNA. Our data demonstrate that multiple and distinct factors are responsible for H3.3 localization at specific genomic locations in mammalian cells.
